Single Cell RNA Sequencing of Cultured Primary Tissue Cells.

Project description:Using a single cell-RNA sequencing protocol from 10xGenomics, we compared so called cardiosphere-derived cells (CDCs, established protocol) to the main non-myocyte cell types of the adult heart: cardiac fibroblasts (CFs), smooth muscle cells (SMCs) and endothelial cells (ECs). Herby, CDCs were disclosed as a heterogenic cell type with clear similarities to cardiac non-myocyte cell types, particularly to CFs and SMCs. Beyond a high proliferation capacity and upregulation of immune-related genes, CDCs exhibited a strong extracellular matrix synthesizing ability and also some angiogenic potential. Subsequently, infant patient derived CDCs were compared to adult CDCs, revealing that infant-CDC upregulated developmental and angiogenic processes. This study represents the first characterization of CDCs by sc-RNAseq and unravels their age-dependent molecular differences.

A SINGLE-CELL RNA-SEQ ANALYSIS UNRAVELS THE HETEROGENEITY OF PRIMARY CULTURED HUMAN CORNEAL ENDOTHELIAL CELLS

Project description:The corneas is a transparent and avascular tissue located in front of the eye. Its inner surface is lined by a monolayer of corneal endothelial cells (CECs), which maintain the cornea transparent. CECs remain arrested at a non-proliferative state and damage to these cells can compromise their function leading to corneal opacity. The primary culture of donor-derived CECs is a promising cell therapy. It confers the potential to treat multiple patients from a single donor, alleviating the global donor shortage. Nevertheless, this approach has limitations preventing its adoption, particularly culture protocols allow limited expansion of CECs and there is a lack of clear parameters to identify therapy-grade CECs. To address this limitation, a better understanding of the molecular changes arising from the primary culture of CECs is required. Using single-cell RNA sequencing on primary cultured CECs, we identify their variable transcriptomic fingerprint at the single cell level, provide a pseudo temporal reconstruction of the changes arising from primary culture, and suggest markers to assess the quality of primary CEC cultures. This research depicts a deep transcriptomic understanding of the cellular heterogeneity arising from the primary expansion of CECs and sets the basis for further improvement of culture protocols and therapies.

Single cell RNA-sequencing of E8.5 stage embryonic neural tissue from mouse

Project description:We describe a so far uncharacterized, embryonic and self-renewing Neural Plate Border Stem Cell (NBSC) population with the capacity to differentiate into central nervous and neural crest lineages. NBSCs can be obtained by neural transcription factor-mediated reprogramming (BRN2, SOX2, KLF4, and ZIC3) of human adult dermal fibroblasts and peripheral blood cells (induced Neural Plate Border Stem Cells, iNBSCs) or by directed differentiation from human induced pluripotent stem cells (NBSCs). Moreover, human (i)NBSCs share molecular and functional features with primary Neural Plate Border Stem Cells (pNBSCs) isolated from neural folds of E8.5 mouse embryos. Here we provide single cell RNA-sequencing data of neural tissue derived from two E8.5 mouse embryos. After manual isolation and enzymatic separation E8.5 neural tissue was single cell sorted and RNA sequencing was performed following the Smart-seq2 protocol. In sum, cultured pNBSCs and E8.5 neural tube cells share a similar regional identity and expression signature suggesting that pNBSCs might correspond to an endogenous progenitor in this area of the developing brain.
