Project description:The goal of this study was to identify transcriptomic differences between splenic regulatory T cells and tumor-infiltrating regualtory T cells with or without Treg-specific loss of CD177. Methods: MC38 tumors from CD177flox/flox/FOXP3-CreYFP and CD177flox/flox C57Bl/6 mice were ezymatically dissocaited and a single cell suspension was obtained. Spleens from the same mice were collected and single cell suspension was obtained by mechanical dissociation. Regulatory T cells, identified as CD45+ CD4+ CD25hi GITR+, were isolated by flourenscence activated cell sorting. RNA from the regualtory T cell populations were isolated and libraries were generated using the NextSeq500 system. Samples were aligned using Kallisto pseudoalignment protocol and the mm19 mouse genome. Counts were processed and aggregated by gene symbol using the sleuth R package. Results: The pro-survival gene Bcl2l1 is selectivley upregulated in tumor-infiltratign regulatory T cells compared to splenic T cells

Project description:Foxp3+CD4+ regulatory T cells (Tregs) regulate most types of immune response as well as several processes important for tissue homeostasis – for example, metabolism and repair. Dedicated Treg compartments – with distinct transcriptomes, T-cell-receptor repertoires, and growth/survival factor dependencies – have been identified in several nonlymphoid tissues. These Tregs are specifically adapted to function and operate in their home tissue – when, where and how do they take on their specialized characteristics? We recently reported that a splenic Treg population expressing low levels of the transcription factor, PPARg, contains precursors of Tregs residing in visceral adipose tissue. This finding made sense given that PPARg, the “master-regulator” of adipocyte differentiation, is required for the accumulation and function of Tregs in visceral adipose tissue but not in lymphoid tissues. Here we use single-cell RNA sequencing, single-cell Tcra and Tcrb sequencing, and adoptive-transfer experiments to show that, unexpectedly, the splenic PPARglo Treg population is transcriptionally heterogeneous and engenders Tregs in multiple nonlymphoid tissues beyond visceral adipose tissue, e.g. skin and liver. The existence of a general pool of splenic precursors for nonlymphoid-tissue Tregs opens new possibilities for regulating their emergence experimentally or therapeutically.

Next Generation Sequencing Facilitates Quantitative Analysis of Wild Type and poh1-/- splenic foxp3＋Treg cells

Project description:Purpose: The goals of this study are to compare the transcriptome profiling of Wild Type and poh1-/- splenic foxp3＋Treg cells Methods:Splenic CD4+Foxp3+ (YFP+) cells mRNA profiles of 2-week-old poh1+/+ Foxp3Cre+ wild type and poh1fl/fl Foxp3Cre+ mice were generated by deep sequencing, using Illumina HiSeq 2500. The sequence reads that passed quality filters were analyzed with edgeR. qRT–PCR validation was performed using SYBR Green assays Results:Using an optimized data analysis workflow, we mapped about 50 million sequence reads per sample to the mouse genome (build mm10). Among all genes expressed, 1067 genes were upregulated and1391 genes were downregulated in poh1−/− Foxp3+ Treg cells relative to their expression in POH1 +/+ Treg cells. The gene-expression altered in POH1-ablated cells adversely correlated with those expressed in Treg cells in TCR-dependent manner. The gene sets were downreglated in POH1-deficiency Treg cells encoding various cell-surface receptors and intracellular molecules involved in migration, suppressive function and signature of Treg cells. Conclusions:Gene expression in POH1-deficiency Treg cells was markedly diverse compared with that in POH1-sufficient Treg cells.
