Project description:To identify molecular effects of the tyrosine kinase inhibitor cabozantinib (XL184), we applied gene expression profiling in human erythroid leukemic cell lines K562 using Whole Transcriptome Shotgun Sequencing (RNA-seq). After K562 cell were treated with 1uM cabozantinib for 48 h, differentially expressed genes (DEGs) of 241 genes upregulated and 569 were downregulated were found compared with vehicle group. Up-regulated genes enriched in erythroid maturation associated pathways, such as heme metabolism, transcription factor GATA1 targets, and globin synthesis, while those genes downregulated after expose to cabozantinib were enriched in pathways involved in cell proliferation and cell survival function.

Project description:To identify molecular effects of a classical anthelmintic pyrvinium pamoate(PP), we applied gene expression profiling in human acute leukemic cell line FLT3-ITD+ Molm13 using Whole Transcriptome Shotgun Sequencing (RNA-seq) after 6 h treatment with 50nM or 100nM pyrvinium. We got 94 and 219 differentially expressed genes (DEGs) compared with the control group, respectively. Among 94 DEGs in the 50nM pyrvinium group, 62 were upregulated and 32 were downregulated and corresponded 162 upregulated and 57 downregulated DEGs in the 100nM pyrvinium group.

Project description:To identify molecular effects of the tyrosine kinase inhibitor cabozantinib (XL184), we applied gene expression profiling on human acute leukemic cell lines Kasumi-1, which harbors t(8;21) coupled with KIT mutation, by Whole Transcriptome Shotgun Sequencing (RNA-seq). After Kasumi-1 cells were treated with 100nM cabozantinib for 4h or 24h, differentially expressed genes (DEGs) of 124 genes upregulated and 416 were downregulated in 4h, and 184 genes upregulated and 69 genes were downregulated in 24h treatment, compared with vehicle group.

Project description:To identify molecular effects of the dual PI3K/mTOR inhibitor omipalisib (GSK2126458), we applied gene expression profiling in human leukemic cell lines OCI-AML3 using Whole Transcriptome Shotgun Sequencing (RNA-seq). After OCI-AML3 cell were treated with 50 nM omipalisib for 24 h, differentially expressed genes (DEGs) of 1245 genes upregulated and 811 were downregulated were found compared with vehicle group. Down-regulated genes enriched in cell cycle, DNA metabolic process, PI3K/AKT/mTOR signaling, MYC pathway, E2F pathway, Gly, Ser and Thr metabolism, Cys and Met metabolism, carbon metabolism, oxidative phosphorylation, mitochondrial biogenesis and respiratory electron transporter chain.

The immunopeptidome of HLA-A*11:01 expressed K562 cell line

Project description:The K562 cell line was obtained from ATCC (American Type Culture Collection, Manassas,VA). And the K562 cell line was transduced using a highly efficient retroviral vector coding HLA-A*11:01. The vectors were transfected into a 293T packaging cell line and replication-defective virus supernatants were harvested. After infection of K562 cells with the supernatant, antibody-directed flow cytometry sorting was done to obtain high expression for HLA-A*11:01. Cells were grown in T75 flasks to a density of 1e9 cells before purification of HLA-I peptides for MS experiments.
