Project description:Human hematopoiesis is a dynamic process that starts in utero 18-21 days post-conception. Understanding the site- and stage-specific variation in hematopoiesis is important if we are to understand the origin of hematological disorders, many of which occur at specific points in the human lifespan. To unravel how the hematopoietic stem/progenitor cell (HSPC) compartment changes during human ontogeny and the underlying gene regulatory mechanisms, we compare 57,489 HSPCs from 5 different tissues spanning 4 developmental stages through the human lifetime. Single-cell transcriptomic analysis identifies significant site- and developmental stage-specific transitions in cellular architecture and gene regulatory networks. Hematopoietic stem cells show progression from cycling to quiescence and increased inflammatory signaling during ontogeny. We demonstrate the utility of this dataset for understanding aberrant hematopoiesis through comparison to two cancers that present at distinct time points in postnatal life-juvenile myelomonocytic leukemia, a childhood cancer, and myelofibrosis, which classically presents in older adults.

Project description:We developed a novel scRNAseq analysis pipeline called SingCellaR. This tool provides a comprehensive set of the functionalities necessary for analysis of large-scale single cell datasets generated by different single-cell technologies. The utility of SingCellaR is illustrated by analysis of a unique dataset capturing hematopoietic stem/progenitor cells (HSPC) across different stages of human ontogeny, from early fetal liver to adult bone marrow, identifying developmental stage- and site-specific differences in the HSPC compartment.

Human Accelerated Regions regulate gene networks implicated in apical-to-basal neural progenitor fate transitions

Project description:The evolution of the human cerebral cortex involved modifications in the composition and proliferative potential of the neural stem cell (NSC) niche during brain development. Genetic changes that altered the activity of transcriptional enhancers have been linked to phenotypic differences between humans and other primates. Human Accelerated Regions (HARs) consist of >1600 highly constrained noncoding regions of the genome that show significant evolutionary acceleration on the human lineage, suggesting they encode human-specific functions. Multiple studies support that HARs include neurodevelopmental enhancers with novel activities in humans, but the regulatory roles of HARs in NSC biology has not been empirically assessed at scale. Here we conducted a direct-capture Perturb-seq screen repressing 180 neurodevelopmentally active HARs in human iPSC-derived NSCs with single-cell transcriptional readout. After profiling over 188,000 NSCs, we identified a set of HAR perturbations with convergent transcriptional effects on gene networks related to the specification of basal radial glia (bRG), a progenitor population that is expanded in humans. Processes associated with these networks included the regulation of apicobasal polarity and migration. We found convergent dysregulation of specific apicobasal polarity and adherens junction regulators, including PARD3, ABI2, SETD2, and PCM1, which are critical to apical-basal RG fate decisions. Autism- and intellectual-disability-associated genes were also enriched among genes showing changes in expression due to HAR perturbations. Our findings reveal interconnected roles for HARs in NSC biology and cortical development and link specific HARs to processes implicated in human cortical expansion.

Gene regulatory networks controlling temporal patterning, neurogenesis, and cell fate specification in the mammalian retina.

Project description:Gene regulatory networks (GRNs), consisting of transcription factors and their target cis-regulatory sequences, control neurogenesis and cell fate specification in the developing central nervous system, but their organization is poorly characterized. In this study, we performed integrated scRNA-seq and scATAC-seq analysis from both mouse and human retina to profile dynamic changes in gene expression, chromatin accessibility and transcription factor footprinting during retinal neurogenesis and gliogenesis. We identified multiple interconnected, evolutionarily-conserved GRNs consisting of cell type-specific transcription factors that both activate expression of genes within their own network and often inhibit expression of genes in other networks. These GRNs control state transitions within primary retinal progenitors that underlie temporal patterning, regulate the transition from primary to neurogenic progenitors, and drive specification of each major retinal cell type. We confirmed the prediction of this analysis that the NFI transcription factors Nfia, Nfib, and Nfix selectively activate expression of genes that promote late-stage temporal identity in primary retinal progenitors. We also used GRNs to identify additional transcription factors that selectively promote (Insm1/2) and inhibit (Tbx3, Tcf7l1/2) rod photoreceptor specification in postnatal retina. This study provides an inventory of cis- and trans-acting factors that control retinal development, identifies transcription factors that control the temporal identity of retinal progenitors and cell fate specification, and will potentially help guide cell-based therapies aimed at replacing retinal neurons lost due to disease.

Dynamic Gene Regulatory Networks Drive Hematopoietic Specification and Differentiation.

Project description:Metazoan development involves the successive activation and silencing of specific gene expression programs and is driven by tissue-specific transcription factors programming the chromatin landscape. To understand how this process executes an entire developmental pathway, we generated global gene expression, chromatin accessibility, histone modification, and transcription factor binding data from purified embryonic stem cell-derived cells representing six sequential stages of hematopoietic specification and differentiation. Our data reveal the nature of regulatory elements driving differential gene expression and inform how transcription factor binding impacts on promoter activity. We present a dynamic core regulatory network model for hematopoietic specification and demonstrate its utility for the design of reprogramming experiments. Functional studies motivated by our genome-wide data uncovered a stage-specific role for TEAD/YAP factors in mammalian hematopoietic specification. Our study presents a powerful resource for studying hematopoiesis and demonstrates how such data advance our understanding of mammalian development.

Project description:The limited regenerative capacity of the human heart is responsible for the high morbidity and mortality world-wide. In contrast, zebrafish possess a robust regenerative capacity. Here, we have characterized the chromatin state transitions during zebrafish heart regeneration and interrogated how gene expression patterns are orchestrated. We found a massive gain of repressive chromatin marks one day after myocardial injury, followed by a large-scale acquisition of active chromatin characteristics on day 4 and a switch to a repressive state on day 14. The correlative analysis predicted known and less well-characterized transcription factors and transcription factor ensembles involved in these transitions and classified them into activators or repressors of specific gene expression programs. Detailed analysis revealed that rapid transcriptional responses involved in extracellular matrix reorganization and TOR signaling involve the engagement of super-enhancers, while H3K4me3 breadth highly correlates with transcriptional activity and the dynamic transcriptional changes at genes involved in proteolysis, cell cycle activity, and cell differentiation. Finally, we detected significant evolutionary conservation between the regulatory regions that drive zebrafish and neonatal mouse regeneration, suggesting that reactivation of transcriptional and epigenetic networks converging on these conserved elements might unlock the regenerative potential of adult human hearts
