The Molecular Toxicity Identification Evaluation (mTIE) Approach Predicts Chemical Exposure in Daphnia magna

Project description:Daphnia magna is a bio-indicator organism accepted by several international water quality regulatory agencies. Current approaches for assessment of water quality rely on acute and chronic toxicity that provide no insight into the cause of toxicity. Recently, molecular approaches, such as genome wide gene expression responses, are enabling an alternative mechanism based approach to toxicity assessment. While these genomic methods are providing important mechanistic insight into toxicity, statistically robust prediction systems that allow the identification of chemical contaminants from the molecular response to exposure are needed. Here we apply advanced machine learning approaches to develop predictive models of contaminant exposure using a D. magna gene expression dataset for 36 chemical exposures. We demonstrate here that we can discriminate between chemicals belonging to different chemical classes including endocrine disruptors, metals and industrial chemicals based on gene expression. We also show that predictive models based on indices of whole pathway transcriptional activity can achieve comparable results while facilitating biological interpretability.

Project description:The goals of this study are to compare different gene expressions for Penicillium oxalicum wild type strain (WT), and Podot1 knockout strain (ΔPodot1) in different carbon sources. The deletion of Podot1 downregulated genes involved in the septin complex, extracellular region, and interspecies interaction between organisms when strains were cultivated with 2% glucose as carbon sources, and downregulated genes involved in cellulase activity, cellulose binding, glucosidase activity, and polysaccharide catabolic process when strains were cultivated with 1% microcrystalline cellulose and 1% wheat bran as carbon sources. We find the extracellular region was downregulated under both different carbon sources in ΔPodot1. This study provides the information that PoDot1 function are required in mycelial development and hydrolase activity of P. oxalicum.

transcript analysis of strains with or without plasmid containing 40 genes in three different culture conditions

Project description:Purpose: To investigate the influence of the 40 genes on plasmid, we compared the transcript varies between the engineered strains and the wild-type strain in synthetic medium with different carbon sources (i.e., glucose, galactose and ethanol/glycerol media). Methods: Total mRNA profiles of the engineered strains and the wild-type strain were generated by deep sequencing, in triplicate, using BGIseq500. The sequence reads that passed quality filters were analyzed. Results: RNA sequencing results revealed that the transcript patterns were influenced dramatically by the carbon sources and there was no significant difference between the wild-type and engineered strains (that is, any change amounted to less than 10%)

Role of thiosulfate as a source of energy in the bathypelagic North Atlantic Ocean

Project description:The available energy and carbon sources for prokaryotes in the deep ocean remain still largely enigmatic. Reduced sulfur compounds, such as thiosulfate, are a potential energy source for both auto- and heterotrophic marine prokaryotes. Shipboard experiments performed in the North Atlantic using Labrador Sea Water (~2000 m depth) amended with thiosulfate led to an enhanced prokaryotic dissolved inorganic carbon (DIC) fixation.

The deletion of set2 upregulated genes involved in oxidation- reduction process, extracellular region, and plasma membrane ATP synthesis coupled proton transport both with 2% glucose or 1% cellulose and 1% wheat bran as carbon sources. We find the expression levels of 20 secondary metabolism gene clusters were upregulated or downregulated under different carbon sources in Δset2. This study provides the information that SET2 function are required in conidiation and hydrolase activity of P. oxalicum.
