Project description:Chronic infection with cytomegalovirus (CMV) leads to long-term maintenance of extraordinarily large CMV-specific T cell populations. The magnitude of this so-called ‘memory inflation’ is thought to be mainly determined by the availability of antigenic stimuli during the chronic phase of infection. However, by mapping the long-term development of CD8+ T cell families derived from single naive precursors, we find that T cell fate decisions, taken during the acute phase of murine CMV infection, can alter the level of memory inflation by more than 1000-fold. Counterintuitively, a T cell family’s capacity for memory inflation is not determined by its initial clonal expansion. Instead, those rare T cell families that strongly dominate the chronic phase of infection show an early transcriptomic signature akin to that of established T central memory cells. Accordingly, a T cell family’s long-term dominance is best predicted by its early content of T central memory precursors, which later serve as a stem cell-like source for the antigen-driven maintenance of memory inflation.

Clonal dominance defines metastatic dissemination in pancreatic cancer

Project description:Using patient-derived cells from a pancreatic ductal adenocarcinoma, we created orthotopic clonal replica tumors to trace in an unbiased fashion clonal lineage dynamics of unperturbed tumor expansion and dissemination over time. The model revealed the complex multifaced nature of tumor clonal expansion and uncovered brisk changes in fitness that lead to a continuous reshuffling of tumor clonal architecture and alternating clonal dominance as a distinct feature of cancer growth. Paired analysis of clonal lineages in primary and secondary sites revealed fitness in the primary tumor as a major contributor to dissemination, although other clonal intrinsic and extrinsic factors may contribute to metastatic process. Molecular characterization of lineages with differential metastatic potential identified actionable strategy to suppress dissemination at the subclonal level.

Clonal analysis of murine development reveals novel positional programs directing lineage progression

Project description:Embryonic development is commonly viewed through a tree model of cell differentiation, which does not adequately represent the precise spatial and temporal modulation of cell multipotency underlying morphogenesis. Identifying the mechanisms conditioning and executing these fate decisions is a major aim of developmental biology. Here we develop an integrated approach, combining in vivo single-cell high-throughput clonal lineage tracing with machine learning, to systematically decompose continuous spectra of clonal fate biases in mammalian embryos traced from neurulation to mid-gestation stages. The reconstructed patterns of recurrent clonal variation were used to reveal gene programs driving dynamic biasing and spatiotemporal control over clonal composition, with axial skeletogenesis and peripheral neurogenesis serving as example models of clonally patterned systems. Experimental mosaic combinatorial perturbations targeting the Hedgehog signaling pathway caused the formation of novel clone types, giving proof of concept that custom cell type assemblages could be programmed in vivo starting from a well-defined progenitor cell. Altogether, our work demonstrates an effective practical approach for interrogating programs guiding clonal lineage specification.

Resistance to inflammation underlies enhanced fitness in clonal hematopoiesis [I]

Project description:Clonal hematopoiesis (CH) results from enhanced fitness of a mutant hematopoietic stem and progenitor cell (HSPC), but how such clones expand is unclear. Here, we developed a technique that combines mosaic mutagenesis with color labeling of HSPCs to study how acquired mutations affect clonal fitness in a native environment. Mutations in CH-associated genes, like asxl1, promoted clonal dominance. Single-cell transcriptional analysis revealed that mutations stimulated expression of proinflammatory genes in mature myeloid cells and anti-inflammatory genes in progenitor cells of the mutant clone. Biallelic loss of one such immunomodulator, nr4a1, abrogated the ability of asxl1-mutant clones to establish clonal dominance. These results support a model where clonal fitness of mutant clones is driven by enhanced resistance to inflammatory signals from their mutant mature cell progeny.
