Comparative genomics of Steinernema reveals deeply conserved regulatory networks in nematodes

Project description:Parasitism is a major ecological niche for a variety of nematodes. Multiple nematode lineages have specialized as pathogens, including deadly parasites of insects that are used in biological control. We have sequenced and analyzed the draft genomes and transcriptomes of the entomopathogenic nematode Steinernema carpocapsae and four congeners (S. scapterisci, S. monticolum, S. feltiae, S. glaseri) distantly related to Caenorhabditis elegans. We used these genomes to establish phylogenetic relationships, explore gene conservation across species, identify genes uniquely expanded in insect parasites, and to identify conserved non-coding regulatory motifs that influence similar biological processes. Protein domain analysis of these genomes reveals a striking expansion of numerous putative parasitism genes including certain protease and protease inhibitor families as well as fatty acid- and retinol-binding proteins. We identify rapid evolution and expansion of the important developmental Hox gene cluster and identify novel conserved non-coding regulatory motifs associated with orthologous genes in Steinernema and Caenorhabditis. The deep conservation of the network of non-coding DNA motifs between these two genera for a subset of orthologous genes involved in neurogenesis and embryonic development suggests that a kernel of protein-DNA relationships is conserved through nematode evolution. We analyzed the gene expression of a total of 24 RNA-seq samples from 3 nematode species( S. carpocapsae, S. feltiae, and C. elegans) for comparative analysis. We collected the RNA at four developmental time points (mixed embryo, L1, infective juvenile/dauer, young adult) for each species in replicates.

Mass spectrometry-driven discovery of neuropeptides mediating nictation behavior of nematodes

Project description:Very little is known about the genetic modulation of nictation, a host-finding strategy used by infective juveniles of many pathogenic nematodes, as well as a phoretic strategy of Caenorhabditis elegans dauers. We here use a mass spectrometry-driven approach to find neuropeptides involved in the modulation of this behavior. We identified 126 neuropeptides in infective juveniles of the commercially relevant entomopathogenic nematode Steinernema carpocapsae, 75 of which have orthologs in the model organism C. elegans. To prioritize candidates for causality testing in light of the stage-restricted nictation behavior, we developed quantitative peptidomic assays and carried out targeted proteomic measurements that allows comparing neuropeptide levels at different C. elegans life stages. Our results show that virtually all 164 quantified neuropeptides are more abundant in dauers compared to L3 juveniles. Even so, not all are relevant to nictation, and we identify the neuropeptide genes flp-7 and flp-11 as novel regulators of nictation.

Low temperature exposure has immediate and lasting effects on the stress tolerance, chemotaxis and proteome of entomopathogenic nematodes

Project description:Entomopathogenic nematodes (EPN) such as Steinernema spp. and Heterorhabditis spp. are obligate parasites of insects and effective biocontrol agents. Infective juveniles (IJs) of Steinernema carpocapsae and Heterorhabditis megidis are distantly related and exhibit different foraging behaviours but utilise similar volatiles to find hosts. These IJs live in the soil year-round and are exposed to a range of temperatures and associated stressors. Here we attempt to understand how exposure to low temperatures, and the duration of this exposure, affects the behaviour and stress resistance of these IJs. S. carpocapsae and H. megidis have similar responses to many odorants upon emergence from their natal host. The chemotaxis of H. megidis at 20°C is generally enhanced after exposure to lower temperatures, whereas the chemotaxis of S. carpocapsae at 20°C tends to be inverted by exposure low temperatures. Exposure to temperatures below culture temperature affects the chemotaxis of H. megidis gradually, whereas S. carpocapsae behave in a binary manner. Brief exposure to 9°C causes the behaviour of S. carpocapsae IJs to be altered and increased their resistance to freezing and desiccation for weeks afterwards. Label free quantitative proteomics confirms that exposure to 9°C for 1 week elicits dramatic increases in chaperone proteins in S. carpocapsae IJs, which are retained at high levels for 2 weeks after their transfer to 20°C. The proteome of S. carpocapsae IJs exposed to 9°C for 1 week and subsequently transferred to 20°C for 2 weeks conforms closely to that of IJs kept at 9°C for 3 weeks. Thus, S. carpocapsae IJs display a high degree of plasticity, and their behaviour and stress resistance may be manipulated by brief controlled exposure to low temperatures.
