Transcription profiling of Soybean iron deficiency in soybean leaf tissue

Project description:This study was designed to identify candidate genes associated with iron efficiency in soybeans. Two genotypes, Clark (PI548553) and IsoClark (PI547430), were grown in both iron sufficient (100uM Fe(NO3)3) and iron deficient (50uM Fe(NO3)3) hydroponics conditions. The second trifoliate was harvested for RNA extraction for the microarray experiment. Candidate genes were identified by comparing gene expression profiles within genotypes between the two iron growth conditions. Experiment Overall Design: This experiment was designed to compare expression profiles of Clark grown in iron sufficient and deficient iron conditions and of IsoClark grown in the same conditions. Plants grown in iron sufficient conditions were used as controls and plants grown in iron deficient conditions were considered experimental. For the Clark genotype, There were two biological replicates of iron deficient plants, and three biological replicates of iron sufficient plants. The IsoClark genotype had three biological replicates for both iron sufficient and deficient conditions.

Project description:Using robust, pairwise comparisons and a global dataset, we show that nitrogen concentration per unit leaf mass for nitrogen-fixing plants (N2FP; mainly legumes plus some actinorhizal species) in nonagricultural ecosystems is universally greater (43-100%) than that for other plants (OP). This difference is maintained across Koppen climate zones and growth forms and strongest in the wet tropics and within deciduous angiosperms. N2FP mostly show a similar advantage over OP in nitrogen per leaf area (Narea), even in arid climates, despite diazotrophy being sensitive to drought. We also show that, for most N2FP, carbon fixation by photosynthesis (Asat) and stomatal conductance (gs) are not related to Narea-in distinct challenge to current theories that place the leaf nitrogen-Asat relationship at the center of explanations of plant fitness and competitive ability. Among N2FP, only forbs displayed an Narea-gs relationship similar to that for OP, whereas intrinsic water use efficiency (WUEi; Asat/gs) was positively related to Narea for woody N2FP. Enhanced foliar nitrogen (relative to OP) contributes strongly to other evolutionarily advantageous attributes of legumes, such as seed nitrogen and herbivore defense. These alternate explanations of clear differences in leaf N between N2FP and OP have significant implications (e.g., for global models of carbon fluxes based on relationships between leaf N and Asat). Combined, greater WUE and leaf nitrogen-in a variety of forms-enhance fitness and survival of genomes of N2FP, particularly in arid and semiarid climates.

A genome-wide view of transcriptional responses during Aphis glycines Matsumura infestation in soybean

Project description:Soybean aphid is one of the major limiting factors for soybean production. However, the mechanism for aphid resistance in soybean is remain enigmatic, very little information is available about the different mechanisms between antibiosis and antixenosis genotypes. Here we dissected aphid infestation into three stages and used genome-wide gene expression profiling to investigate the underlying aphid-plant interaction mechanisms. Approximately 990 million raw reads in total were obtained, the high expression correlation in each genotype between infestation and non-infestation indicated that the response to aphid was controlled by a small subset of important genes. Moreover, plant response to aphid infestation was more rapid in resistant genotypes. Among the differentially expressed genes (DEGs), a total of 901 transcription factor (TF) genes categorized to 40 families were identified with distinct expression patterns, of which AP2/ERF, MYB and WRKY families were proposed to playing dominated roles. Gene expression profiling demonstrated that these genes had either similar or distinct expression patterns in genotypes. Besides, JA-responsive pathway was domination in aphid-soybean interaction compared to SA pathway, which was not involved plant response to aphid in susceptible and antixenotic genotypes but played an important role in antibiosis one. Throughout, callose were deposited in all genotypes but it was more rapidly and efficiently in antibiotic one. However, reactive oxygen species were not involved in response to aphid attack in resistant genotypes during aphid infestation. Our study helps uncover important genes associated with aphid-attack response in antibiosis and antixenotic genotypes of soybean.
