Project description:We generated gene expression profiles from 498 primary neuroblastomas using RNA-Seq and microarrays. We sought to systematically evaluate the capability of RNA deep-sequencing (RNA-Seq)-based classification for clinical endpoint prediction in comparison to microarray-based ones. The neuroblastoma cohort was randomly divided into training and validation sets, and 360 predictive models on six clinical endpoints were generated and evaluated. While prediction performances did not differ considerably between the two technical platforms, the RNA-Seq data processing pipelines, or feature levels (i.e., gene, transcript, and exon junction levels), RNA-Seq models based on the AceView database performed best on most endpoints. Collectively, our study reveals an unprecedented complexity of the neuroblastoma transcriptome, and provides guidelines for the development of gene expression-based predictive classifiers using high-throughput technologies. Project description:Profiling of mRNA abundances with high-throughput platforms such as microarrays and RNA-Seq has become an important tool in both basic and biomedical research. However these platforms remain prone to systematic errors, and have challenges in clinical and industrial application. As a result it is standard practice to validate a subset of key results using alternate technologies. Similarly, clinical and industrial applications typically involve transitions from high-throughput discovery platform to medium-throughput validation ones. These medium-throughput validation platforms have high technical reproducibility and reduced sample input needs, and low sensitivity to sample-quality (e.g. for processing FFPE specimens). Unfortunately, while medium-throughput platforms have proliferated, there are no comprehensive comparisons of them. Here we present ABI's OpenArray and qPCR systems.

Project description:Metabolic syndrome is a common and complicated metabolic disorder and defined as a clustering of metabolic risk factors such as insulin resistance or diabetes, obesity, hypertension, and hyperlipidemia. The identification of accurate and effective biomarkers is beneficial to the early diagnosis and treatment of metabolic syndrome. Our study firstly detected the plasma miRNA expression profile of MetS patients compared with control group by high-throughput sequencing and integrated bioinformatics approaches. To our best knowledge, our study firstly perform high-throughput sequencing to obtain the circulating microRNA expression data in MetS plasma, and identified several potential plasma biomarkers for MetS.

Project description:Timely diagnosis of gastric adenocarcinoma (GAC) can effectively prevent the deterioration of the disease and significantly improve the survival rate of patients. Currently, tumor markers used in clinical practice cannot meet the needs of patients, and it is urgent to develop biomarkers with high sensitivity and specificity to guide clinical diagnosis. In this study, serum samples from 33 patients with GAC and 19 healthy persons were collected. EVs were extracted by ultracentrifugation and EV protein expression profiles were obtained by DIA quantitative mass spectrometry. Multi-group differential protein expression analysis showed that 23 intersecting proteins had the same expression trend, among which 15 EV proteins were chosen as candidate biomarkers for GAC diagnosis. Afterward, a subset of 2 to 6 proteins was randomly selected as features for logistic regression modeling. To verify the diagnostic performance of these models, serums from a new cohort of 12 patients with gastric cancer and 18 healthy controls were collected, and the EV protein were quantified using the same method. We finally found a panel consisting of six proteins that performed the best as classifier. We also tried to discover biomarkers for diagnosis of advanced stage in GAC, and the results showed a three-protein panel had the best classification performance. In conclusion, we identified new protein biomarker panels from serum EVs for early diagnosis of gastric cancer that worth further validation.
