Project description:Aberrant expression of oncomicroRNAs and tumor suppressor miRNAs (tsmiRs) contributes to the carcinogenesis and progression of cervical cancer (CC). miR-124-3p, miR-23b-3p, and miR-218-5p are tsmiRs that modulate oncogenes regulating cellular processes implicated in CC progression. This research aimed to explore transcriptomic changes in C-33A and CaSki cells following the overexpression of miR-124-3p, miR-23b-3p, and miR-218-5p, and to identify the biological processes (BPs) and pathways modulated by differentially expressed genes (DEGs). A total of 100 nM of miR-124-3p, miR-23b-3p, and miR-218-5p mimetics were transfected into C-33A and CaSki cells, and transcriptome changes were analyzed using RNA-seq. The Galaxy and R-Studio platforms were employed to identify DEGs, while BPs and pathways regulated by DEGs were identified through the DAVID platform. Transcriptional changes revealed both differences and similarities between cell lines and miRNAs. In C-33A cells, miR-124-3p and miR-218 regulated direct and indirect targets involved in the cell cycle and apoptosis. In CaSki cells, apoptosis and viral carcinogenesis were regulated by genes modulated directly or indirectly by miR-124-3p and miR-23b-3p. These tsmiRs demonstrated synergistic activity, regulating multiple transcripts that modulate processes and pathways involved in CC progression, with or without HPV. These findings suggest that miR-124-3p, miR-23b-3p, and miR-218-5p may represent promising therapeutic alternatives for CC treatment.

However, the changes happened in endothelial cells when tumor-endothelium interactions are still unclear. In this study, we used Affymetrix Gene Chip Human Transcriptome Array 2.0. and quantitative real-time PCR (qPCR) to clarify the detailed gene alteration in endothelial cells adhered by prostate tumor cells PC-3M. A total of 504 differentially expressed mRNAs and 444 lncRNAs were obtained through chip data analysis. Gene Ontology (GO) function analysis showed that differentially expressed genes (DEGs) mainly mediated gland development and DNA replication at the biological level; at the cell component level, they were mainly involved in the mitochondrial inner membrane; and at the molecular function level, DEGs were mainly enriched in ATPase activity and catalytic activity. Kyoto Encyclopedia of Genes and Genomes (KEGG) signal pathway analysis showed that the DEGs mainly regulated pathways in cancer, cell cycle, pyrimidine metabolism, and the mTOR signaling pathway. Then, we constructed a protein-protein interaction functional network and mRNA-lncRNA interaction network using Cytoscape v3.7.2. to identify core genes, mRNAs, and lncRNAs. The miRNAs targeted by the core mRNA PRKAA2 were predicted using databases (miRDB, RNA22, and Targetscan). The qPCR results showed that miR-124-3p, the predicted target miRNA of PRKAA2, was significantly downregulated in endothelial cells adhered by PC-3M. With a dual luciferase reporter assay, the binding of miR-124-3p with PRKAA2 3'UTR was confirmed. Additionally, by using the knockdown lentiviral vectors of miR-124-3p to downregulate the miR-124-3p expression level in endothelial cells, we found that the expression level of PRKAA2 increased accordingly. Taken together, the adhesion of tumor cells had a significant effect on mRNAs and lncRNAs in the endothelial cells, in which PRKAA2 is a notable changed molecule and miR-124-3p could regulate its expression and function in endothelial cells.

Project description:Although the miR-124a-3p knockdown mouse exhibited neuronal dysfunction and dysmaturation by disinhibition of Lhx2, its downstream responses in mouse retinal development after birth were still relatively deficient at the transcriptome level. In our previous study, miR-124-3p exhibited a significantly increasing trend after birth, and its related pathways predicted by bioinformatics analysis were associated with biological processes that may play crucial roles in mouse retinal development. To gain insight into its downstream processes, RNA-Seq was used to obtain the expression profile of mRNA transcripts after the knockdown of miR-124-3p.

However, the impact of miR-29a-3p on focal adhesion (FA) homeostasis or cell-extracellular matrix (ECM) adhesion remains uncertain. This study demonstrates that miR-29a-3p can regulate the expression of LAMC1 and ITGA6, showing a potential correlation with AR pathogenesis in humans. Furthermore, the targeted inhibitory relationship between miR-29a-3p and both LAMC1 and ITGA6 was confirmed through dual-luciferase reporter assays. Analysis of miRNA-seq and mRNA-seq datasets established a differential expression (DE) profile for AR-associated genes, revealing 278 DE-miRNAs and 11,352 DE-mRNAs. Based on this data, we assert that miR-29s are a remarkable example of a single microRNA family exhibiting a consistent upregulation trend in AR. The KEGG analysis showed that AR is significantly associated with FA and ECM-receptor interaction. By integrating online databases for miRNA-target prediction with mRNA-seq data, we identified crucial genes involved in FA (e.g., ITGA6) and cell-ECM adhesion (e.g., LAMC1) as potential targets of miR-29s. Consequently, the role of the entire miRNA transcriptome can be virtually encompassed by miR-29s. In vivo evidence from AR mouse models further supported the role of miR-29a-3p in repressing these proteins' expression. Our findings provide a comprehensive understanding of the significant differential expression of miRNA/mRNA genes in AR, with a specific focus on miR-29a-3p. This particular miRNA appears to hinder the process of FA and cell-ECM adhesion by targeting the ECM-integrins-adaptor protein axis, potentially contributing to the pathogenesis of AR.
