Comparative transcriptomic analysis of in the hindbrain of olive flounder (Paralichthys olivaceus) with distinct personality and oxygen metabolism

Project description:In previous studies, we employed multiple behavior assays, including propensity to feed, simulated trawl capture and escape response, to prove the presence of bold and shy personality in olive flounder. However, the molecular mechanism of the different personality has not been elucidated. In the present study, the transcriptomic profiles of the hindbrain from flounder with distinct personalities were compared. A total of 144 differently expressed genes were identified, including 74 up-regulated and 70 downregulated genes. Genes involved in hypoxia stress were detected in SP flounder, accompanied by down-regulation of ribosomal RNA synthesis. In addition, genes related to calcium signaling pathway, including endothelin, b-Fos, c-Fos and c-Jun were up-regulated in SP flounder. Furthermore, personality-related genes, including UI, CCK, c-Fos showed a significantly higher level in SP flounder compared with BP flounder. GO enrichment analysis indicated that the GO categories “the tight junction pathway” and “lipid transport or localization pathway” are enriched in SP flounder, suggesting that the central nervous system homeostasis would be compromised. Finally, a simple and scalable DNA methylation profiling allows for methylation analysis for different genes. The results found that part of gene expression is negatively related to methylation of promoter. Altogether, identification of the related genes in flounder with different personalities will shed new light to improve critical industry issues related to stress and increase aquaculture production of flounder.

Regulation of carbon reserve use in olive trees under heat, drought, and recovery

Project description:Purpose: Nonstructural carbohydrates has a major impact on trees response to meteorological conditions. The goals of this study were to define which changes in gene expression are linked to possible mechanisms used by the plant to buffer the decline in carbon source during gradual soil drying, an intensive abrupt heat wave, and recovery from drought? Methods: We combined measurements of nonstructural carbohydrates (NSC), tree physiology and expression of genes encoding starch metabolism enzymes. The experiment was conducted on potted olive (Olea europaea) trees, half of them under 28 days of soil drought. Results: We identified the gene family members relevant either to long-term or stress-induced carbon storage. Partitioning of expression patterns among β amylase’s and starch synthase’s family members were identified, with some members upregulated throughout drought while other members in recovery. The daily starch metabolism machinery was different from the stress-mode starch metabolism machinery when some genes are unique to the stress-mode response.

Various tomato cultivars display contrasting morphological and molecular responses to a chronic heat stress

Project description:Climate change is one of the biggest threats that human society currently needs to face. Heat waves associated with global warming negatively affect plant growth and development and will increase in intensity and frequency in the coming years. Tomato is one of the most produced and consumed fruit in the world but remarkable yield losses occur every year due to the sensitivity of many cultivars to heat stress. New insights into how tomato plants are responding to heat stress will contribute to the development of cultivars with high yields under harsh temperature conditions. In this study, the analysis of microsporogenesis and pollen germination rate of eleven tomato cultivars after exposure to a chronic heat stress revealed differences between genotypes. The transcriptome of floral buds at two developmental stages of five cultivars revealed common and specific molecular responses implemented by tomato cultivars to cope with chronic heat stress. These data provide valuable insights into the diversity of the genetic response of floral buds from different cultivars to heat stress and may contribute to the development of future climate resilient tomato varieties.

Identification and differential expression of microRNAs during metamorphosis in the Japanese flounder (Paralichthys olivaceus)

Project description:The 987 probes (Japanese flounder conserved miRNAs and candidates, fish conserved miRNAs, and contro) were hybridized with two stages during Japanese flounder metamorphosis by miRNA microarray. We validated 92 miRNAs using miRNA microarray in the 17 dph and 29 dph of Japanese flounder development, and obtained 66 differertially expressed miRNAs by comparison miRNA expression patterns of the two stages. These results indicate that miRNAs might play key roles in regulating gene expression during Japanese flounder metamorphosis.

Transcriptional responses of olive flounder (Paralichthys olivaceus) to low temperature.

Project description:The olive flounder (Paralichthys olivaceus) is an economically important flatfish in marine aquaculture with a broad thermal tolerance ranging from 14 to 23°C. Cold-tolerant flounder that can survive during the winter season at a temperature of less than 14°C might facilitate the understanding of the mechanisms underlying the response to cold stress. In this study, the transcriptional response of flounder to cold stress (0.7±0.05°C) was characterized using RNA sequencing. Transcriptome sequencing was performed using the Illumina MiSeq platform for the cold-tolerant (CT) group, which survived under the cold stress; the cold-sensitive (CS) group, which could barely survive at the low temperature; and control group, which was not subjected to cold treatment. In all, 29,021 unigenes were generated. Compared with the unigene expression profile of the control group, 410 unigenes were up-regulated and 255 unigenes were down-regulated in the CT group, whereas 593 unigenes were up-regulated and 289 unigenes were down-regulated in the CS group. Gene Ontology and Kyoto Encyclopedia of Genes and Genomes analyses revealed that signal transduction, lipid metabolism, digestive system, and signaling molecules and interaction were the most highly enriched pathways for the genes that were differentially expressed under cold stress. All these pathways could be assigned to the following four biological functions for flounder that can survive under cold stress: signal response to cold stress, cell repair/regeneration, energy production, and cell membrane construction and fluidity.

High-throughput sequencing of small RNA during metamorphosis in the Japanese flounder (Paralichthys olivaceus)

Project description:Many known miRNAs in fish come from zebrafish and fugu whose genome sequence data are available. The Japanese flounder undergoes typical metamorphosis which is characterized by major morphological, functional, and behavioral changes during growth due to this metamorphosis from larva to juvenile. Metamorphosis is a biological process by which an animal physically develops after birth or hatching, involving a conspicuous and relatively abrupt change in the animal's body structure through cell growth and differentiation. Here, the high-throughput sequencing was adopted to identify the miRNAs during metamorphosis in the Japanese flounder. We found abundant microRNAs during metamorphosis in the Japanese flounder.
