Project description:The impact of vascular aging (VA) has been extensively studied, yet little is known regarding the cellular and molecular mechanism underlying age-related VA in aortic cellular subpopulations. Herein, we analyzed transcriptomes and transposase-accessible chromatin profiles from aortas of 4-, 26-, and 86-week-old mice using single-cell RNA sequencing and ATAC sequencing. By integrating the heterogeneous transcriptome and chromatin accessibility data, we identified cell-specific transcription factor (TF) regulatory networks and open chromatin states. Moreover, we found that aortic aging affects cell interactions, inflammation, cell type composition and dysregulation of transcriptional control. Endothelial cell (EC) 1 has higher gene set activity related to senescence, aging, and adipogenesis than EC 2. Construction of senescence trajectories showed that the senescence of EC 1 and fibroblasts is associated with distinct TF open chromatin states and an mRNA expression model. Our data provide a system-wide model for transcriptional and epigenetic regulation during aortic aging at single-cell resolution.

Project description:This experiment was designed to study the variations of rat aortic media gene profile during aging. We used 2 months, 10 months and 30 months-old Wag/Rij female rats (4 samples for each group). We used a reference design for microarray hybridization and SAM method for statistical comparisons of groups. The reference was a pool of 5 RNAs from 2 months-old rat aortic medias.

Project description:DNA methylation dynamics influence brain function and are altered in neurological disorders. 5-hydroxymethylcytosine (5-hmC), a DNA base derived from 5-methylcytosine (5mC) accounts for ~40% of modified cytosine in brain, and has been implicated in DNA methylation-related plasticity. Here we map 5-hmC genome-wide across three ages in mouse hippocampus and cerebellum, allowing assessment of its stability and dynamic regulation during postnatal neurodevelopment through adulthood. We find developmentally programmed acquisition of 5-hmC in neuronal cells. Epigenomic localization of 5-hmC-regulated regions reveals stable and dynamically modified loci during neurodevelopment and aging. By profiling 5-hmC in human cerebellum we establish conserved genomic features of 5-hmC. Finally, we implicate 5-hmC in neurodevelopmental disease by finding that its levels are inversely correlated with methyl-CpG-binding protein 2 (Mecp2) dosage, a protein encoded by a gene in which mutations cause Rett Syndrome. These data point toward critical roles for 5-hmC-mediated epigenetic modification in neurodevelopment and diseases. Project description:Differentiation of human embryonic stem cells (hESCs) provides a unique opportunity to study the epigenetic mechanisms that facilitate cellular transitions in a human context. To that end, we performed comprehensive transcriptional and epigenetic profiling of early populations derived through directed differentiation of hESCs representing each of the three embryonic germ layers. Integration of whole genome bisulfite sequencing, chromatin immunoprecipitation-sequencing and RNA-Sequencing reveals unique events associated with specification towards each lineage. While we observe expected dynamics such as loss of DNA methylation and gain of H3K4me1 at distal putative regulatory elements, we frequently found a germ layer specific switch to H3K27me3 at sites of high DNA methylation in the undifferentiated state. By carefully dissecting these initial events, we may be able to devise more faithful differentiation strategies and gain novel insights in to the robust rewiring of regulatory programs during cellular transitions. 10 Samples in total, 5 in replicate. To better understand the interplay of epigenetic dynamics and transcription factor binding upon in vitro specification of human embryonic stem cells we profiled OCT4, SOX2 and NANOG in hESC and the endoderm master regulatory factor FOXA2 in in vitro derived endoderm cells (dEN). To gain further insights into the relation of DNA methylation and TF binding, we carried out ChIP-bisulfite sequencing for FOXA2 in dEN. Lastly, we were interested in the fate of genes bound by FOXA2 in dEN upon further differentiation and therefore differentiated dEN further towards a hepatocyte like state and performed RNA-Seq.
