Metabolic engineering of Saccharomyces cerevisiae and role of transcription factor Znf1

Project description:Agricultural wastes and other non-food sources can be used to produce biofuels. Despite multiple attempts using engineered yeast strains expressing exogenous genes, the native Saccharomyces cerevisiae produces low amount of second generations of biofuels. Here, we focused on Znf1, a non-fermentable carbon transcription factor and the suppressor protein Bud21 to overcome this challenge. Several mutants of engineered S. cerevisiae strains were engineered to enhance production of biofuels and xylose-derived compounds such as xylitol. This study demonstrates Znf1's novel transcriptional regulatory control of xylose and offer an initial step toward a more sustainable production of advanced biofuels from xylose.

Project description:Model-guided chassis strain design has the potential to accelerate cellfactory development. In this experiment genetic targets were identified in silico and implemented in vivo to design a yeast chassis strain for enhanced production of succinic, malic and fumaric acid. The phenotype of engineered chassis strains was further optimised through adaptive laboratory evolution. RNA-seq analysis of engineered yeast chassis strains, evolved strains and wild-type (CEN.PK background)was performed to determine the effect of engineered gene deletions and evolution on the transcriptome.

Project description:Ewout Knibbe et al.,(Pascale Daran-Lapujade Lab, TU Delft) report on engineered yeast strains to express the human glycolysis pathway instead of the native pathway enzymes. The goal of the project is to investigate the conservation of these functions between species. The engineered yeast strains were compared to their native strains in regard to growth rate and glycolytic flux, and by means of omics such as by large-scale quantitative proteomics.

Project description:Excess/residual urea is a pervasion problem in wine and Sake fermentation. We sought to reduce residual urea levels (to reduce ethyl carbamate leves) by engineering the Sake yeast strain K7 to constitutively express either the urea amidolyase (Dur1,2) or urea importer (Dur3). We sought to then compare the gene expression profiles of the metabolically engineered yeast strains to the parental strain during fermentation. Engineered strains would hopefully have gene expression profiles that were minimally different from the parental strain. Yeast strains were used to ferment Chardonnay grape must and total RNA harvested at 24 hrs into fermentation. 10 ug of total RNA was made into cDNA, and then labelled cRNA, with the Affymetrix GeneChip one cycle target amplification and labelling system. Fragmented cRNA was then hybridized to an Affymetrix YGS98 array in biological duplicate.

Project description:The evaluation of the toxicity of Aflatoxin B1 using yeast gene expressions. Two yeast strains; parental BY4743 and PTC1 mutant, were used for this study. SDS was used to raise the penetration of the yeast cell membrane. Two conditions are compared with three replicates each. Both strains were grown in 0.01% SDS containing YPD media or 0.01% SDS, 25 ppm ABF1 containing YPD media. Publication can be found at http://www.cbi.or.jp/cbi/CBIj/vol9/9_94-E.pdf.

Project description:Although metabolic engineering approaches have benefited the development of industrial strains enormously, they are often only partially successful, such that additional rounds of modification are generally needed to ensure microbial strains meet all the requirements of a particular process. Systems biology approaches can aid in yeast design providing an integrated view of yeast physiology and helping to identify targets for modification. Among other phenotypes, the generation of wine yeasts that are able to produce wines with reduced ethanol concentrations has been the focus of extensive research. However, while producing low-alcohol wines, these strains generally produce off-flavour metabolites as metabolic by-products. We therefore used transcriptomics, proteomics and metabolomics to investigate the physiological changes of such an engineered low-ethanol wine strain during wine fermentation to determine possible strategies for by-product remediation. Integration of ‘omics data led to the identification of several processes, including reactions related to the pyruvate node and redox homeostasis, as significantly different compared to a non-engineered parent strain, with acetaldehyde and 2,4,5-trimethyl 1,3-dioxolane identified as the main off-flavour metabolites. Gene remediation strategies were applied to decrease the formation of these metabolites, while maintaining the ‘low-alcohol’ phenotype.
