HCV Hypo- vs. Hyper-Phosphorylated NS5A Interactome

Project description:Chronic hepatitis C virus (HCV) infection is a leading cause of liver cancer. HCV propagation and oncogenicity depend in part on the phosphorylation states of its non-structural protein 5A (NS5A); however, little is known about how hypo- or hyper-phosphorylated NS5A functions. Here, we segregated hypo- from hyper-phosphorylated NS5A in HCV-infected Huh7.5.1 cells with two custom-made specific antibodies and differentiated their interacting proteins with dimethyl labeling-based quantitative proteomics. Bioinformatics analysis revealed that hyper-phosphorylated NS5A preferentially binds the polymerase II-associated factor 1 complex known to alter host gene expression involved in cancer progression. In contrast, hypo-phosphorylated NS5A binds proteins involved in host antiviral response. Moreover, we found that the hypo-phosphorylated NS5A binds DNA-dependent protein kinase catalytic subunit (DNA-PKcs) predicted to phosphorylate NS5A at serine 232, a key amino acid that governs NS5A transition from hypo- to hyper-phosphorylation state. Inhibition of DNA-PKcs with an inhibitor or via gene-specific knockdown significantly reduced serine 232 phosphorylation and NS5A hyper-phosphorylation. Collectively, we have identified a protein kinase that regulates a delicate balance of NS5A between hypo- and hyper-phosphorylation states respectively involved in host antiviral responses and liver cancer progression.

Tissue-specific gene signatures of gilthead sea bream (Sparus aurata L.) after hyper- and hypo-osmotic challenges

Project description:Euryhaline teleosts can live in a wide range of environmental salinities. Transcriptomic analysis in important osmoregulatory and non-osmoregulatory tissues (liver, gills and hypothalamus) by means of a specific oligo-microarray revealed new aspects related to the osmoregulatory processes mediated by different canonical pathways after hypo- or hyper-omotic challenges in gilthead sea bream (Sparus aurata) juveniles. Liver was the most responsive tissue to salinity changes. In addition, around 24 %, 8 % and 12 % of the total genes differentially expressed were affected and regulated in the same way (up- or down-regulated) by both hyper- and hypo-osmotic challenges in liver, gills and hypothalamus, respectively. In liver and gills, functional analysis of the differentially expressed genes established 2 major clusters of canonical pathways related to i) Energy Metabolism and ii) Oxidative Stress: Damage and Repair, whereas for hypothalamus only a main clusters linked to Oxidative Stress: Damage and Repair was identified. Further, this common cluster presents different sub-nodes in all analyzed tissues, with a clear dualism between liver and gills in those pathways involved in nitrogenous turnover, as well as between gills and hypothalamus in cell stress processes. In addition, several sub-nodes related to cell and tissue architecture was only found in hypothalamus. Moreover, only genes involved in xenobiotic metabolism signaling canonical pathway were differentially regulated by both hypo- and/or hyper-salinity transfer in the three tissues considered. Our results indicated that hepatic, branchial and hypothalamic transcriptome of the sea bream clearly responded after 7 days in different environmental salinities, when mainly metabolic and different cell functions are activated to reach homeostasis, or even return to their basal levels.

Enhancers reside in a unique epigenetic environment during early development

Project description:During development and differentiation, enhancers, and not promoters are most dynamic in their DNA methylation status. However, the causal relationship between enhancer activity and methylation is not clear. Here, we describe that during early zebrafish development, enhancer activity has little influence on DNA methylation, and that hypo-methylation is a unique feature of primed enhancers, whereas active enhancers are hyper-methylated. Hypo-methylated enhancers (hypo-enhancers) are enriched close to important transcription factors (TFs) that act later in development, are specifically de-methylated before the maternal-zygotic transition (MZT), and reside in a unique epigenetic environment. Finally, we demonstrate that hypo-enhancers are functionally active and that they are physically associated with the transcriptional start site (TSS) of target-genes, irrespective of target-gene activity. In conclusion, we demonstrate that early development in zebrafish represents a time-window characterized by non-canonical DNA methylation-enhancer relationships, including global DNA hypo-methylation of inactive enhancers and DNA hyper-methylation of active enhancers. DNA methylation profiles of 4 time points during zebrafish early development.
