Project description:YerA41 is a myoviridae bacteriophage that was originally isolated due its ability to infect Yersinia ruckeri bacteria, the causative agent of enteric redmouth disease of salmonid fish. Several attempts to determine its genomic DNA sequence using traditional and next generation sequencing technologies failed, indicating that the phage genome is modified such way that it is an unsuitable template for PCR amplification and sequencing. To determine the YerA41 genome sequence we isolated RNA from phage-infected Y. ruckeri cells at different time points post-infection, and sequenced it. The host-genome specific reads were substracted and de novo assembly was performed on the unaligned reads.

Project description:Here we have compared adult wildtype (N2) C. elegans gene expression when grown on different bacterial environments/fod sources in an effort to model naturally occuring nematode-bacteria interactions at the Konza Prairie. We hypothesize that human-induced changes to natural environments, such as the addition of nitrogen fertalizer, have effects on the bacterial community in soils and this drives downstream changes in the structure on soil bacterial-feeding nematode community structure. Here we have used transcriptional profiling to identify candidate genes involved in the interaction of nematodes and bacteria in nature.

Project description:Determine in the context of a controlled crossover diet-intervention trial the role of taurocholic acid metabolism by gut bacteria in African American subjects at elevated risk for colorectal cancer (CRC). Two isocaloric diets, an animal-based diet high in taurine and saturated fat (HT-HSAT) and a plant-based, low in taurine and low saturated fat (LT-LSAT) will be used to determine the extent to which the relationship between diet (independent variable) and mucosal markers of CRC risk including epithelial proliferation, oxidative stress, DNA damage, and primary and secondary bile acid pools and biomarkers of inflammation (dependent variables) is explained by the abundance of sulfidogenic bacteria and hydrogen sulfide (H2S) concentrations &/or deoxycholic acid (DCA) and DCA-producing bacteria clostridium scindens (mediator variables).

Project description:Aspergillus display an amazing level of diversity in physiologies, and environments that they occupy. Strategies for coping with diverse environmental stresses have evolved in different Aspergillus species. Therefore, Aspergillus are considered to be good models for investigating the adaptation and response to many natural and anthropogenic environmental stressors. Recent genome sequencing projects in several Aspergillus have provided insights into the molecular and genetic mechanisms underlying their responses to some environmental stressors. However, to better clarify the conserved and differentiated features of the adaptive response to specific stresses and to trace the evolutionary process of environmental adaptation and response in Aspergillus, insight from more Aspergillus species with different evolutionary positions, such as A. glaucus, and thus offer a large number of models of adaptation and response to various environmental stresses. Here, we report a high-quality reference genome assembly of A. glaucus CCHA from the surface of wild vegetation around saltern of Jilin, China, based on sequence data from whole-genome shotgun (WGS) sequencing platforms of Illumina solexa technologies. This assembly contains 106 scaffolds ( >1 Kb; N50 = ~0.795 Mb), has a length of ~28.9 Mb and covers ~97% of the predicted genome size (~120 Mb). Project description:<p>The study of antimicrobial resistance (AMR) in infectious diarrhea has generally been limited to cultivation, antimicrobial susceptibility testing and targeted PCR assays. When individual strains of significance are identified, whole genome shotgun (WGS) sequencing of important clones and clades is performed. Genes that encode resistance to antibiotics have been detected in environmental, insect, human and animal metagenomes and are known as "resistomes". While metagenomic datasets have been mined to characterize the healthy human gut resistome in the Human Microbiome Project and MetaHIT and in a Yanomani Amerindian cohort, directed metagenomic sequencing has not been used to examine the epidemiology of AMR. Especially in developing countries where sanitation is poor, diarrhea and enteric pathogens likely serve to disseminate antibiotic resistance elements of clinical significance. Unregulated use of antibiotics further exacerbates the problem by selection for acquisition of resistance. This is exemplified by recent reports of multiple antibiotic resistance in Shigella strains in India, in Escherichia coli in India and Pakistan, and in nontyphoidal Salmonella (NTS) in South-East Asia. We propose to use deep metagenomic sequencing and genome level assembly to study the epidemiology of AMR in stools of children suffering from diarrhea. Here the epidemiology component will be surveillance and analysis of the microbial composition (to the bacterial species/strain level where possible) and its constituent antimicrobial resistance genetic elements (such as plasmids, integrons, transposons and other mobile genetic elements, or MGEs) in samples from a cohort where diarrhea is prevalent and antibiotic exposure is endemic. The goal will be to assess whether consortia of specific mobile antimicrobial resistance elements associate with species/strains and whether their presence is enhanced or amplified in diarrheal microbiomes and in the presence of antibiotic exposure. This work could potentially identify clonal complexes of organisms and MGEs with enhanced resistance and the potential to transfer this resistance to other enteric pathogens.</p> <p>We have performed WGS, metagenomic assembly and gene/protein mapping to examine and characterize the types of AMR genes and transfer elements (transposons, integrons, bacteriophage, plasmids) and their distribution in bacterial species and strains assembled from DNA isolated from diarrheal and non-diarrheal stools. The samples were acquired from a cohort of pediatric patients and controls from Colombia, South America where antibiotic use is prevalent. As a control, the distribution and abundance of AMR genes can be compared to published studies where resistome gene lists from healthy cohort sequences were compiled. Our approach is more epidemiologic in nature, as we plan to identify and catalogue antimicrobial elements on MGEs capable of spread through a local population and further we will, where possible, link mobile antimicrobial resistance elements with specific strains within the population.</p>

Project description:We report a novel, peptide identification-free shotgun proteomics workflow as a bacterial fingerprinting method. This method uses a similarity-clustering algorithm to segregate the mass spectra that are presumably derived from individual peptide speciess and merge them into discrete units of consensus spectra that comprise the proteomic fingerprints of the bacterial isolates being investigated. The novel method was compared to a traditional peptide identification-based shotgun proteomics workflow and a commonly used PCR-DNA fingerprinting technique for performance benchmarking in differentiating 73 isolates of E. coli by their animal sources (human, cow, dog, and pig). The fingerprints generated using by the novel method were richer in information, more discriminative in separating the E. coli isolates by animal sources, and more accurate in classifying query isolates to the correct animal sources . Our data suggest that, by taking a snapshot of the system-wide expression of bacterial cells and circumventing peptide identification, the novel method generated fingerprints that not only reflected the adaptation of E. coli to different animal hosts more precisely than PCR-DNA fingerprinting but also constituted a fuller representation of the bacterial cells' proteomes than traditional shotgun proteomics.
