Project description:We report differences in the transcriptional responses of the root and the shoot to either auxin or ABA in comparison to mock treatment in dark-grown Arabidopsis thaliana seedlings. By examining the auxin responsiveness in the shoot or the root of a dark-growh ABA biosynthesis mutant, we found that auxin relies on intact ABA biosynthesis in order to regulate aspects of transriptional output.

RNA-seq analysis of ABA-treated Nicotiana benthamiana seedlings

Project description:Analysis of abscisic acid (ABA) perception and signaling in crops is complicated by the multigenic nature of the PYR/PYL/RCAR ABA receptor family and the reported functional redundancy, which is a formidable challenge, particularly in polyploid plants. Therefore, few molecular genetics studies have been performed in crop species to study the contribution of ABA signaling to balance plant growth and adaptation to the environment. Our data reveal ABA-responsive genes in Nicotiana benthamiana, an allotetraploid biotech crop, and provide a molecular framework for gene expression analyses aimed at optimizing plant growth and environmental adaptation in agriculture. To obtain the genome-wide transcriptional effect of ABA in Nb WT plants, we performed RNA-seq studies as described in experimental procedures. Project description:To compare the genome-wide transcriptional effect of ABA and iSB09 in tomato plants, we performed RNA-seq analysis of mock-, 10 uM ABA- or 20 uM iSB09-treated plants. Differential gene expression analysis between mock- and ABA-treated or iSB09-treated seedlings was done with DESeq2 and genes with an absolute value of log2 fold change (log2FC) > 1 or (log2FC) < -1 and p-adjusted value (padj) < 0.05 were selected. iSB09 upregulated and downregulated genes represent a subset of the ABA-responsive genes, which reflects the activation of PYL1-like and PYL4-like ABA receptors in tomato seedlings.

Nucleo-cytoplasmic partitioning of ARF proteins controls auxin responses in Arabidopsis thaliana

Project description:The phytohormone auxin plays crucial roles in nearly every aspect of plant growth and development. The AUXIN RESPONSE FACTOR (ARF) family of transcription factors regulates auxin-responsive gene expression and exhibit nuclear localization in regions of high auxin responsiveness. Here we show that activating ARF7 and ARF19 proteins accumulate in micron-sized assemblies within the cytoplasm of tissues with attenuated auxin responsiveness. The intrinsically disordered middle region and the folded PB1 interaction domain of ARFs drive protein assembly formation. Mutation of a single lysine within the PB1 domain abrogates cytoplasmic assemblies, promotes ARF nuclear localization, and results in an altered transcriptome and morphological defects. Our data suggest a model in which ARF nucleo-cytoplasmic partitioning regulates auxin responsiveness, thus providing a mechanism for cellular competence for auxin signaling.

Actin Cytoskeleton Integrates Auxin and Brassinosteroid Signaling in Plants.

Project description:We describe a new mutant allele of the ACTIN2 gene with enhanced actin dynamics, displaying a broad array of twisting and bending phenotypes that resemble BR-treated plants. Moreover, auxin transcriptional regulation is enhanced on the mutant background, supporting the idea that shaping actin filaments is sufficient to modulate BR-mediated auxin responsiveness. The actin cytoskeleton thus functions as a scaffold for integration of auxin and BR signaling pathways. Three biological replicates were performed for each sample (wild-type and actin2-5) and hybridized to the the Affymetrix ATH1 GeneChips.
