Transcription profiling by array of Apc-deficient proximal colonic epithelium upon Msx1 transcription factor depletion

Project description:The first step in the development of human colorectal cancer (CRC) is the aberrant hyperactivation of the Wnt signaling pathway, predominantly caused by inactivating mutations in the adenomatous polyposis coli (APC) gene which encodes an essential tumor suppressor. In order to identify genes affected by Apc loss, expression profiling of intestinal epithelium isolated from mice harboring the conditional allele of the gene was performed. The gene encoding transcriptional factor msh homeobox 1 (Msx1) displayed robust upregulation upon Apc inactivation. To characterize the gene signature in colon upon Msx1 depletion, colonic epithelium from mice harboring conditional alleles of Apc and Msx1 was isolated and the gene expression profile was compared with control mice harboring the conditional allele of Apc only.

RNA Affymetrix microarray analysis of colonic mucosal layer of Apc Min/+ mice fed or not with maslinic acid.

Project description:This experiment reports the RNA microarray data from the microarray analysis performed to the RNA isolated from colonic mucosal layer of Apc Min/+ mice. Apc Min/+ mice develop polyps in both the small and large intestine, with a greater incidence of intestinal adenomas observed in the former. We wanted to evaluate if maslinic acid (MA), a natural pentacyclic triterpene widely present in dietary plants and in olive fruit skins, could prevent spontaneous intestinal tumorigenesis in Apc Min/+ mice and through with mechanism MA executes its function. To do so, Apc Min/+ mice were fed for 6 weeks with a standard diet (control animals) or with the same diet supplemented with 100 mg of MA/kg feed (MA-treated animals). After 6 weeks, animals were killed and large intestine of each dead mouse was removed and placed on a plastic plate that was kept at 4ÂºC. After removal of the rectum, the colon was opened longitudinally with fine scissors, and mucus and feces were washed away. The colonic mucosal layer was incubated in Trizol for 3 min and scraped off of the muscle layer with the edge of a sterile glass slide. Cells were transferred into 800 microL trizol. Total RNA was isolated by using the Trizol method according to the manufacturer's protocol. Subsequently, it was purified by using the RNeasy Mini kit and digesting it with DNase I (Qiagen) according to the manufacturer's protocol. RNA pellets were resuspended in DEPC-treated, RNase-free water, and their purity and quantity were determined spectrophotometrically by using the NanoDrop ND-1000. RNA samples were considered suitable for further processing if their absorbance ratio 260/280 was higher than 1.9. Integrity was tested by using lab-on-a-chip technology on the BioAnalyzer 2100.

Coordinate regulation of ELF5 and EHF at the chr11p13 modifier region

Project description:E74-like factor 5 (ELF5) and ETS-homologous factor (EHF) are epithelial selective ETS family transcription factors (TFs) encoded by genes at chr11p13, a region associated with cystic fibrosis (CF) lung disease severity. EHF controls many key processes in lung epithelial function so its regulatory mechanisms are important. Using CRISPR/Cas9 technology, we removed three cis-regulatory elements (CREs) from the chr11p13 region in airway epithelial cells. Deletion of two enhancers and one CRE within a stretch enhancer at the EHF locus caused subtle changes in chromatin architecture, and though EHF expression did not change, ELF5 abundance increased. ELF5 is normally very low in airway cells so we next examined cell types that express more ELF5 (LNCaP and T47D). ATAC-seq experiments in these lines revealed novel peaks of open chromatin (potential CREs) at the 5’ end of chr11p13 that were associated with an expressed ELF5 gene. Furthermore, 4C-seq assays identified direct interactions between the active ELF5 promoter and sites within the EHF locus, suggesting coordinate regulation between these TFs. ChIP-seq for ELF5 in T47D cells revealed ELF5 occupancy within EHF introns 1 and 6 and siRNA-mediated depletion of ELF5 repressed EHF expression. These results define a new role for ELF5 in lung epithelial biology.
