Project description:The aim of this study was to compare the tomato global transcriptional profiles in response to host attack by ToMV and Fol in order to identify genomic differences and similarities in incompatible interactions between a foliar and a vascular pathogen. In order to identify a set of genes of interest in tomato plants infected with F. oxysporum f. sp. lycopersici (Fol) and Tomato Mosaic Virus (ToMV) a transcriptional analysis was performed. Tomato genes differentially expressed upon inoculation with Fol and ToMV were identified at 2 days post-inoculation, using an un-inoculated sample as reference.

Project description:Small RNA (sRNA)-guided RNA silencing is a critical antiviral defense mechanism employed by a variety of eukaryotic organisms. Although the induction of RNA silencing by bipartite and monopartite begomoviruses has been described in plants, the nature of begomovirus/betasatellite complexes remains undefined. We profiled Tomato yellow leaf curl China virus (TYLCCNV) and its associated betasatellite (TYLCCNB)-derived small RNAs (V-sRNAs and S-sRNAs) using Solexa-based deep sequencing to evaluate the role of betasatellites in V-sRNA modulation. Both sense and anti-sense V-sRNAs and S-sRNAs accumulated preferentially as 22 nucleotide species in infected Solanum lycopersicum and Nicotiana benthamiana plants, indicating that secondary siRNAs were triggered. High resolution mapping of V-sRNA and S-sRNA revealed heterogeneous distribution of V-sRNA and S-sRNA sequences across the TYLCCNV and TYLCCNB genomes. In TYLCCNV-infected S. lycopersicum or N. benthamiana and TYLCCNV and betaC1-mutant TYLCCNB co-infected N. benthamiana plants, the primary TYLCCNV targets were AV2 and the 5’ terminus of AV1. In TYLCCNV and betasatellite-infected plants, the number of V-sRNAs targeting this region decreased and the production of V-sRNAs increased corresponding to the overlapping regions of AC2 and AC3, as well as the 3’ terminal of AC1. betaC1 is the primary determinant mediating symptom induction and also the primary silencing target of the TYLCCNB genome even in its mutated form. Project description:In order to analyze the production of small RNA (sRNA) by viroids upon infecting the plants, the tomato plants (Lycopersicum esculentum cv. Rutgers) were inoculated with the variants of Potato spindle tuber viroid (PSTVd). After 21-days of post inoculation, total RNA was extracted and subjected for deep-sequencing using Illumina platform. The primers were trimmed and only 21- to 24-nt long small RNAs were filtered after quality check of the raw data. The filtered 21- to 24-nt was mapped against the genomic and antigenomic strands of the respective PSTVd variants using standard pattern matching algorithm. The profiling of viroid derived sRNA (vd-sRNA) revealed that the viroids are susceptible to host RNA silencing mechanism. Evaluation of the vd-sRNA production in PSTVd infected tomato plants by high-throughput sequencing of small RNAs.

Project description:To understand the molecular mechanisms underlying the protective neuroinflammatory activity of farnesol (FOL), we examined the transcriptomic profile of the brains of EAE mice treated with daily oral FOL using next-generation sequencing (RNA-seq). EAE-induced mice, compared to naïve, healthy mice, overall showed increased expression in pathways for immune response, as well as increased cytokine signaling pathway, with downregulation of cellular stress proteins. Our analysis found that FOL downregulated pro-inflammatory pathways and attenuated the immune response in EAE. FOL downregulated the expression of genes involved in misfolded protein response, MAPK activation/signaling, and pro-inflammatory response.

Project description:The development of viroid-elimination technology is an important means to ensure the production of tomatoes. Viroid is an obligate pathogen that can infect the apical meristem cells. The combination of low-temperature therapy and meristem culture is a commonly used method for viroid eradication, but tomatoes cannot withstand long-term low-temperature treatment. This study identified a new HSVd genotype and measured the growth and physiological parameters of diseased tomato “Alisa Craig”. Five HSVd-targeting ds-sRNAs were synthesized to match different regions of the HSVd genome, and their permeability in plants was tested. By screening the types of ds-sRNA and processing duration, the optimal treatment for inhibiting HSVd in diseased tomato shoot terminal was obtained. miRNAs produced by HSVd genome were detected by using miRNA-seq and degradation-seq to verify the occurrence of the ds-sRNA induced HSVd gene silencing. Exogenous ds-sRNA can penetrate all cells including vascular bundles, thin-walled cells, and stem apical meristematic tissues and induced HSVd gene silencing in shoot terminals, leading to the accumulation of miRNAs produced by HSVd in plants.
