Project description:Choledochal cysts (CC) is a common congenital biliary disease in children, yet the underlying molecular bases for the cystic and fusiform clinical subtypes are unknown. Methods: RNA-seq has been performed on 22 high-quality CC samples, including 12 cystic CC and 10 fusiform CC samples, to search for molecular features. Weighted gene co-expression network analysis (WGCNA) was performed to identify key modules associated with clinical subtypes. Bioinformatics analysis were conducted to elucidate potential mechanisms. Then, we constructed protein–protein interaction (PPI) network to identify candidate hub genes related to CC. Finally, we used the support vector machine (SVM) to eliminate redundant features and screen out the hub genes. The hub gene expression was determined in CC patients through quantitative real-time PCR. Results: For the first time, we have described the transcriptome characteristics of CC. These results suggest that cystic CC and fusiform CC have different molecular mechanisms. The bi-omics identified novel candidate genes and pathways might be helpful for personalized treatment and are of great clinical significance for CC.

RNA sequencing (RNA-seq) has been performed on 22 high-quality CC samples, including 12 cystic CC and 10 fusiform CC samples, to search for molecular features. Weighted gene co-expression network analysis (WGCNA) was performed to identify key modules associated with clinical subtypes. Bioinformatic analyses were conducted to elucidate potential mechanisms. Then, we constructed protein-protein interaction (PPI) networks to identify candidate hub genes related to CC. The selected gene expression was determined in CC patients through quantitative real-time polymerase chain reaction (PCR). A total of 6,463 genes were found to be aberrantly expressed between cystic CC and fusiform CC. Twelve co-expression modules that correlated with clinical subtypes of CC were identified and assigned representative colors. Among the 12 modules, the blue module was considered the key module. Two functionally distinct sets of dysregulated genes have been identified in two major subtypes, metabolism-related genes in cystic CC and immune-related genes in fusiform CC. A total of 20 candidate hub genes that were correlated with clinical subtypes were found in the blue module. In addition, we found ERBB2 and WNT11 that have not been studied in CC and verified their differential expression in CC through quantitative real-time PCR experiments. For the first time, we have described the transcriptome characteristics of CC. These results suggest that cystic CC and fusiform CC have different molecular mechanisms. The bi-omics-identified novel candidate genes and pathways might be helpful for personalized treatment and are of great clinical significance for CC.

Single-cell RNA sequencing reveals the molecular features of peripheral blood immune cells in children, adults and centenarians

Project description:The molecular and functional characteristics of peripheral blood immune cells in childhood may contribute to the specialized immune system in children. At present, few researches have compared immune cells in childhood with other age groups, and there is a lack of understanding of immune cells in childhood from the whole lifespan. To display the molecular characteristics of peripheral blood immune cells in childhood at the single-cell level, we performed a comparative study by constructing a peripheral blood mononuclear cell (PBMC) atlas of multiple age groups, including children, young adults, middle-aged adults, aged adults and supercentenarians. The atlas revealed that monocytes in childhood were markedly different from those in other periods. B cells in childhood had a greater ability to respond to viruses and to activate mast cells. Remarkably, we identified a new subtype of CD8+ cytotoxic T cells expressing both naïve and cytotoxicity genes specifically in childhood. The marker genes of this subtypes were used as marker proteins for flow cytometry analysis, and the results confirmed the findings of the scRNA-seq. Moreover, there was more frequent crosstalk between PBMCs in childhood than in other periods, which may be one of the characteristics of the immune system in childhood. Finally, the differences in the expression of susceptibility genes in the PBMCs of different age groups may indicate differences in the disease spectrum of different age groups. In conclusion, this research systematically described the molecular characteristics of peripheral blood immune cells in childhood from multiple levels, and provided new evidence to elucidate the special immune environment of childhood.

Expression data from renal cysts of autosomal dominant polycystic kidney disease (ADPKD) patients

Project description:To elucidate the molecular pathways that modulate renal cyst growth in autosomal dominant polycystic kidney disease (ADPKD) Keywords: Disease state analysis We performed global gene profiling on renal cysts of different size (small cysts: less than 1 ml, n=5; medium cysts: between 10-25 ml, n=5; large cysts: greater than 50 ml, n=3) and minimally cystic tissue (MCT, n=5) from five PKD1 polycystic kidneys. Additionally, non-cancerous renal cortical tissue from three nephrectomized kidneys with isolated renal cell carcinoma was used as normal control tissue (n=3). This dataset is part of the TransQST collection.
