Project description:Soybean is an important economic crop for human diet, animal feeds and biodiesel due to high protein and oil content. Its productivity is significantly hampered by salt stress, which impairs plant growth and development by affecting gene expression, in part, through epigenetic modification of chromatin status. However, little is known about epigenetic regulation of stress response in soybean roots. Here, we used RNA-seq and ChIP-seq technologies to study the dynamics of genome-wide transcription and histone methylation patterns in soybean roots under salt stress. 8798 soybean genes changed their expression under salt stress treatment. Whole-genome ChIP-seq study of an epigenetic repressive mark, histone H3 lysine 27 trimethylation (H3K27me3), revealed the changes in H3K27me3 deposition during the response to salt stress. Unexpectedly, we found that most of the inactivation of genes under salt stress is strongly correlated with the de novo establishment of H3K27me3 in various parts of the promoter or coding regions where there is no H3K27me3 in control plants. In addition, the soybean histone modifiers were identified which may contribute to de novo histone methylation and gene silencing under salt stress. Thus, dynamic chromatin regulation, switch between active and inactive modes, occur at target loci in order to respond to salt stress in soybean. Our analysis demonstrates histone methylation modifications are correlated with the activation or inactivation of salt-inducible genes in soybean roots.

Project description:Enterobacter sp. SA187 is a plant growth-promoting bacterium (PGPB) that promotes growth of the crop plant alfalfa under saline irrigation and desert farming conditions. SA187 also enhances salt tolerance of the model plant Arabidopsis thaliana under in vitro conditions. In the present study, we used a transcriptomic approach to elucidate the mechanisms underlying plant growth promotion by SA187 under salt stress. Compared to free-living SA187, a massive metabolic reprogramming of SA187 occurs upon association with Arabidopsis. This effect was largely independent of the plant growth condition (non-salt or salt stress). Our data revealed pronounced changes in gene expression of proteins involved in cell signaling, chemotaxis, flagella biosynthesis, quorum sensing and biofilm formation. Also, upon plant interaction, a complete reprograming of nutrients acquisition and the central carbon metabolism of SA187 was observed. Moreover, in accordance with the previously identified role of bacterially produced 2-keto-4-methylthiobutyric acid (KMBA) in mediating salt stress tolerance, the sulfur metabolism of SA187 was strongly induced. Overall, our results give a deep insight into the metabolic and signaling pathways involved in the transition from free-living to a plant-associated PGPB life style of SA187.

Several spliceosome components are considered to modify salt stress responses in plants. However, the molecular basis of spliceosome proteins adjustment to salt stress is still unclear. Here we report that an Sm core protein SmEb is required for salt tolerance in Arabidopsis. In addition, SmEb controls alternative splicing of hundreds of pre-mRNA to participate in plant response to salt stress. Our results further reveal that SmEb takes effect on maintain proper ratio of two RCD1 splicing variants to adjust to H2O2 accumulation under salt stress. Together, our findings uncover that proper alternative splicing of pre-mRNAs governed by the spliceosome component SmEb is essential for plant salt stress responses. Project description:To analyze global changes in AS under salt stress, we obtained high-coverage (~200 times) RNA sequencing data from Arabidopsis thaliana seedlings that were treated with different concentrations of NaCl. Our study provided a comprehensive view of AS under salt stress and revealed novel insights into the potential roles of AS in plant response to salt stress.

Project description:Although some mechanisms are known how plant growth beneficial bacteria help plants to grow under stressful conditions, we still know little how the metabolism of host plants and bacteria is coordinated during the establishment of functional interaction. In the present work, using single and dual transcriptomics, we studied the reprograming of metabolic and signaling pathways of Enterobacter sp. SA187 with Arabidopsis thaliana during the change from free-living to endophytic host-microbe interaction. We could identify major changes in primary and secondary metabolic pathways in both the host and bacteria upon interaction, with an important role of the sulfur metabolism and retrograde signaling in mediating plant resistance to salt stress. Also, we studied the effect of SA187 endogenous compounds and its role on sulfur metabolism and consequently salt tolerance. Project description:Growth in soil inoculated with plant growth promoting bacteria (PGPB) producing 1-aminocyclopropane-1-carboxylate |(ACC) deaminase or expressing of the corresponding acdS in transgenic lines reduces the decline in shoot length, shoot weight and photosynthetic capacity triggered by salt stress in Camelina sativa. Reducing the levels of stress ethylene decreases the expression of salt stress-responsive genes, specifically genes involved in development, senescence, chlorosis and leaf abscission that are highly induced by salt to the levels that may have a less negative effect on growth and productivity. Moderate expression of acdS under the promoter of the rolD promoter or growing plants in soil treated with the PGPB Pseudomonas migulae 8R6, were more effective in eliminating the expression of the genes involved in ethylene production and/or signaling than expression under the more active Cauliflower Mosaic Virus 35S promoter.
