Project description:Programmed ribosomal frameshifting (PRF) is a fundamental gene expression event in many viruses, including SARS-CoV-2. It allows production of essential viral structural and replicative enzymes that are encoded in an alternative reading frame. Despite the importance of PRF for the viral life cycle, it is still largely unknown how and to what extent cellular factors alter mechanical properties of frameshift elements and thereby impact virulence. This prompted us to comprehensively dissect the interplay between the SARS-CoV-2 frameshift element and the host proteome. We reveal that the short isoform of the zinc-finger antiviral protein (ZAP-S) is a direct regulator of PRF in SARS-CoV-2 infected cells. ZAP-S overexpression strongly impairs frameshifting and inhibits viral replication. Using in vitro ensemble and single-molecule techniques, we further demonstrate that ZAP-S directly interacts with the SARS-CoV-2 RNA and interferes with the folding of the frameshift RNA element. Together, these data identify ZAP-S as a host-encoded inhibitor of SARS-CoV-2 frameshifting and expand our understanding of RNA-based gene regulation.

Project description:Purpose: SARS-CoV-2 is a betacoronavirus responsible for the COVID-19 pandemic. Currently, limited understanding of the molecular and structural biology of the virus hampers the development of antiviral drugs. Methods: Vero cells were infected with SARS-CoV-2 and treated with dimethyl sulfate (DMS). RNA was extracted, reverse-transcribed using TGIRT-III, PCR-amplified, and sequenced using an Illumina iSeq100. Reads were trimmed with TrimGalore and mapped to the SARS-CoV-2 genome with Bowtie2. Mutations were quantified with DREEM, and the frequencies were used as folding constraints in RNAstructure. The output structures were visualized with VARNA. Results: A data-driven secondary structure of the full RNA genome was generated, including structures previously lacking experimental validation, such as the TRSs. An alternative structure was identified for the frameshift element that differs drastically from previous in vitro models. The canonical frameshift element pseudoknot was not detected; in its place was an alternative stem partially overlapping with the canonical pseudoknot. Two alternative structures containing this stem were identified. Conclusions: The genome-wide structure of SARS-CoV-2 provides a basis for developing therapeutics targeted to key regulatory structures. In particular, the model suggests that frameshifting is caused by a novel 75 nt stem rather than the canonical pseudoknot, which will guide the search for therapeutics that disrupt frameshifting..

Project description:The Coronaviridae are a family of positive- strand RNA viruses that includes SARS-CoV-2, the etiologic agent of the COVID-19 pandemic. Bearing the largest single stranded RNA genome in nature, coronaviruses are critically dependent on long-distance RNA-RNA interactions to regulate the viral transcription and replication pathways. Here we experimentally mapped the in vivo long-range RNA interactome of the full-length SARS-CoV-2 genome and the subgenomic mRNAs. We uncover a network of RNA-RNA interactions spanning tens of thousands of nucleotides that facilitate the unique transcription mode of coronaviruses, and reveal that the viral genome adopts alternative topologies inside cells and undergoes genome cyclization. Moreover, we discover long RNA-bridges between adjacent open reading frames that encircle the programmed ribosomal frame-shifting element, and demonstrate their conservation in vivo for the related MERS-CoV. Finally, the SARS-CoV-2 genome and subgenomic mRNAs engage in different sets of interactions with cellular RNAs. Our findings illuminate RNA-based mechanisms governing replication, discontinuous transcription, and translation of coronaviruses, and will aid future efforts to develop antiviral strategies.

Project description:For the assessment of host response dynamics to SARS-CoV and SARS-CoV-2 infections in human airway epithelial cells at ambient temperature corresponding to the upper or lower respiratory tract. We performed a temporal transcriptome analysis on human airway epithelial cell (hAEC) cultures infected with SARS-CoV and SARS-CoV-2, as well as uninfected hAEC cultures, incubated either at 33°C or 37°C. hAEC cultures were harvested at 24, 48 72, 96 hpi and processed for Bulk RNA Barcoding and sequencing (BRB-seq), which allows a rapid and sensitive genome-wide transcriptomic analysis in a highly multiplexed manner. Transcriptome data was obtained from a total of 7 biological donors for pairwise comparisons of SARS-CoV or SARS-CoV-2 virus-infected to unexposed hAEC cultures at respective time points and temperatures.

Project description:A recombinant SARS-CoV lacking the envelope (E) protein is attenuated in vivo. Here we report that E protein PDZ-binding motif (PBM), a domain involved in protein-protein interactions, is a major virulence determinant in vivo. Elimination of SARS-CoV E protein PBM by using reverse genetics led to attenuated viruses (SARS-CoV-mutPBM) and to a reduction in the deleterious exacerbate immune response triggered during infection with the parental virus (SARS-CoV-wt). Cellular protein syntenin bound E protein PBM during SARS-CoV infection. Syntenin activates p38 MAPK leading to overexpression of inflammatory cytokines, and we have shown that active p38 MAPK was reduced in lungs of mice infected with SARS-CoVs lacking E protein PBM (SARS-CoV-mutPBM) as compared with the parental virus (SARS-CoV-wt), leading to a decreased expression of inflammatory cytokines and to viral attenuation. Therefore, E protein PBM is a virulence factor that activates pathogenic immune response most likely by using syntenin as a mediator of p38 MAPK induced inflammation. Project description:The open reading frame (ORF) 8 in severe acute respiratory syndrome coronaviruses (SARS-CoVs), associated with host adaptation and viral replication, is a hotspot for mutation. However, mutation effects on host immune responses remain unknown. Here, whole blood transcriptomics performed on patients infected with mutant SARS-CoV-2 (Δ382; 382-nt deletion in ORF8) show differing profiles from wildtype SARS-CoV-2. Understanding the Δ382 mechanism and effects would allow for a focused approach in vaccine and antiviral development.
