Project description:Genome wide DNA methylation profiling of PBMC from South African patients either infected with HIV only or coinfected with HIV and tuberculosis (TB). The Illumina Infinium 27k Human DNA methylation Beadchip was used to obtain DNA methylation profiles from PBMC samples. Samples included 19 HIV patients and 20 HIV/TB co-infected patients.

Project description:Diagnosis of TB, especially in the presence of an HIV co-infection, can be challenging when using conventional diagnostic methods. In this study, we analyzed global gene expression data from PBMC of patients that were either mono-infected with HIV or co-infected with HIV and TB in order to identify a TB-specific gene signature. Total RNA obtained from PBMC from a South African cohort. Microarry analysis was performed to compare gene expression in patients either infected with HIV or co-infected with HIV/TB.

Transcriptional profiles of inguinal fat of HIV-infected and healthy control patients.

Project description:Although the survival rate for patients infected with human immunodeﬁciency virus type 1 (HIV-1) has dramatically improved due to recent advancements in antiretroviral therapy, the mechanism of pathogenesis of HIV-associated lipodystrophy remains poorly understood. To elucidate the pathophysiological mechanism of disease, we analyzed gene expression profiles of inguinal adipose tissues from HIV-infected and healthy conrol patients. Genetic analysis revealed that fat tissue from patients with HIV typically had increased immune activation, mitochondrial toxicity, chronic inflammation, progressive fibrosis and adipocyte dysfunction including insulin resistance, inhibited adipocyte differentiation and accelerated apoptosis. Of note, triglyceride synthesis and lipolysis were inhibited in adipose tissue from patients with HIV.

Evidence of an Increased Pathogenic Footprint in the Lingual Microbiome of Untreated HIV Infected Patients

Project description:Opportunistic oral infections are ultimately presented in a vast majority of HIV-infected patients, often causing debilitating lesions that also contribute to deterioration in nutritional health. Although appreciation for the role that the microbiota is likely to play in the initiation and/or enhancement of oral infections has grown considerably in recent years, little is known about the impact of HIV infection on host-microbe interactions within the oral cavity. In the current study, we characterize modulations in the bacterial composition of the lingual microbiome in patients with treated and untreated HIV infection. Bacterial species profiles were elucidated by microarray assay and compared between untreated HIV infected patients, HIV infected patients receiving antiretroviral therapy, and healthy HIV negative controls. The relationship between clinical parameters (viral burden and CD4+ T cell depletion) and the loss or gain of bacterial species was evaluated in each HIV patient group.

Project description:Using HIV-1 SortSeq, we identified HIV-1-infected cells containing inducible HIV-1 for RNAseq from resting CD4+ T cells treated with PMA/ionomycin for 16 hours from HIV-1-infected, antiretroviral therapy treated, virally suppressed individuals. Using custom bioinformatic pipeline, we identified HIV-1 genomic RNA, host RNA and HIV-1-host chimeric RNA junctions.

Subcutaneous adipose tissue biopsy from 7 HIV-infected patients and 6 control subjects were taken for RNA extraction and hybridization on Affymetrix microarrays.
