Project description:Two types of RNA:DNA associations can lead to genome instability: the formation of R-loops during transcription and the incorporation of ribonucleotide monophosphates (rNMPs) into DNA during replication. Both ribonuclease (RNase) H1 and RNase H2 degrade the RNA component of R-loops, whereas only RNase H2 can remove one or a few rNMPs from DNA. We performed high-resolution mapping of mitotic recombination events throughout the yeast genome in diploid strains of Saccharomyces cerevisiae lacking RNase H1 (rnh1Δ), RNase H2 (rnh201Δ), or both RNase H1 and RNase H2 (rnh1Δ rnh201Δ). We found little effect on recombination in the rnh1Δ strain, but elevated recombination in both the rnh201Δ and the double-mutant strains; levels of recombination in the double mutant were about 50% higher than in the rnh201 single-mutant strain. An rnh201Δ mutant that additionally contained a mutation that reduces rNMP incorporation by DNA polymerase ε (pol2-M644L) had a level of instability similar to that observed in the presence of wild-type Polε. This result suggests that the elevated recombination observed in the absence of only RNase H2 is primarily a consequence of R loops rather than misincorporated rNMPs.

Project description:This is array CGH data of recurrent 17q21.31 deletions used to delineate breakpoints within segmental duplications in a study by Itsara et al. Somatic cell hybrids were generated from three parent-child trios probands with 17q21.31 deletions and three 17q21.31 probands for which no parental DNA was available that isolated individual chromosome 17 homologues. In parents, this isolated the H2 from the H1 haplotypes in distinct cell lines, and in probands, isolated the deletion-bearing chromosomes from the unaffected chromosome 17. In parent-child trios, the deletion-bearing chromosomes were hybridized against the progenitor parental chromosome. In probands with no parental DNA, the deletion-bearing chromosomes were hybridized against an H2 chromosome. 6 experimental hybes of deletion-bearing proband vs H2 chromosome reference. 3 control hybes of H1 vs H2 haplotype, H2 vs H2 haplotype (different individuals), and H1 vs deletion-bearing H2 haplotype.

Project description:To better understand the effects of high stepper (hstp) mutations on expression from the Rorb locus, we performed RNAseq on samples of whole brain from WT, Rorbh1/h1, Rorbh2/h2, and Rorbh4/h4 mice. Abnormal transcripts in Rorbh1/h1 brain, mapping upstream of exon 1, likely result from the >326kb duplication in this region, which is thought to cause the hstp phenotype. A similar yet distinct pattern of aberrant transcripts ~150kb farther upstream in Rorbh2/h2 brain may indicate the presence of a different as-yet-undetermined structural mutation in this line. Comparison of all datasets reveals that the dramatic high stepper gait phenotype can occur despite very few changes to the transcriptome of the brain as a whole.

Project description:Based on gene expression changes measured in the peripheral blood within the first 2 days after irradiation we aimed to predict the later occurring hematological acute radiation syndrome (HARS). Altogether 18 baboons were irradiated simulating different patterns of partial body irradiation or total body irradiation corresponding to an equivalent dose of 2.5 or 5 Gy. According to changes in blood cell counts (BCC) they were either suffering from H1-2 (n=4) or H2-3 (n=13) degree HARS. One animal was deleted from analysis due to unusual changes in BCC and early death. Blood samples taken before irradiation served as H0 (n=17). A two stage study design was applied. During first stage we screened the whole genome (mRNA microarrays) using one part of the samples (H0 n=5, H1-2 n=4, H2-3 n=5). Candidate genes differentially up- or down-regulated during the first two days after irradiation were forwarded for validation in stage II using the remaining samples and changing the methodology (qRT-PCR). Differential gene expression was defined as a significant (p<0.05) and > 2-fold difference in gene expression over H0. From about 20,000 genes on average 46% appeared expressed. At H2-3 and day 1 about 2-3 times more genes appeared up-regulated (1,418 versus 550) or down-regulated (1,603 versus 735) compared to H1-2 an effect which became pronounced at day 2 while the number of differentially expressed genes decreased. These genes did show an enrichment regarding biological processes coding for immune system processes, natural killer cell activation and immune response (p= 1xE-06 up to 9xE-14). Based on the p-value, the height and constant differential gene expression over time, 89 candidate genes were selected for validation using qRT-PCR. Finally, 22 genes for identification of H1-3 and 7 genes for identification of H2-3 were confirmed using qRT-PCR. For H1-3 most genes were constantly and 3-5 fold down-regulated relative to H0 over both days, but some genes appeared 10.3-fold (VSIG4) or even 30.7-fold up-regulated (CD177) over H0. For H2-3 some genes appeared 4-7-fold up-regulated relative to H0 (RNASE3, DAGLA, ARG2), but other genes showed a strong and 14-33-fold down-regulation relative to H0 (WNT3, POU2AF1, CCR7). Each of the genes allowed an almost complete separation of HARS categories. Taken together, clinical relevant HARS can be independently predicted with each of 29 radiation-induced genes examined in the peripheral blood of baboons within the first two days after irradiation.

Project description:Transcriptome wide analysis of the skeletal muscle response to exercise in humans. Subjects performed one 60-min bout of moderate-intensity single-leg knee-extension exercise, and samples were obtained by biopsy of the vastus lateralis muscle before, immediately after, and at 3 hr post-exercise. Eight subjects were control (no drug), and eight received combined H1/H2-histamine receptor blockade prior to exercise.

Project description:HDX-MS of R15B and it's interactions with trimeric eIF2 substrate. Here we integrated diverse approaches to elucidate how the PP1 non-catalytic subu-nit PPP1R15B (R15B) captures its full trimeric eIF2 substrate. We found that the substrate recruitment module of R15B is largely disordered with three short helical elements, H1, H2 and H3. H1 and H2 form a clamp that grasps the substrate in a re-gion remote from the phosphorylated residue. A homozygous N423D variant, adja-cent to H1, reducing substrate binding and dephosphorylation was discovered in a ra-re syndrome with microcephaly, development delay and intellectual disability. These findings explain how R15B captures its 125 kDa substrate by binding the far end of the complex relative to the phospho-site to present it for dephosphorylation by PP1, a paradigm of broad relevance.
