Project description:Proper RNA localization is essential for normal gene expression in apparently all organisms. Detailed understanding of the extent of this phenomenon and the comprehensive profiling of subcellular transcriptomes rely on genome-wide, deep sequencing-based approaches. Among them, cell fractionation methods, that couple RNase treatment of isolated organelles to the RNA-seq of protected transcripts, remain most widely used, mainly because they do not require genetic modification of the studied system and can be easily implemented in any cells or tissues, including in non-model species. However, they suffer from rampant false-positives since incompletely digested contaminant RNAs can be erroneously identified as resident transcripts. Here we introduce Controlled Level of Contamination (CoLoC-seq) as a new subcellular transcriptomics approach that efficiently bypasses this caveat while preserving the key advantages of fractionation-based techniques. Instead of relying on the apparent abundance of individual RNA species in purified organelles, CoLoC-seq leverages their characteristic depletion dynamics in a gradient of exogenously added RNase, with or without intact organellar membranes, to distinguish between genuinely resident transcripts and merely abundant contaminants. Our generic approach robustly performed on human mitochondria and is in principle applicable to any membrane-bounded organelles, including plastids, vacuoles, and extracellular vesicles.

However, small RNAs of hemimetabolous insects have not yet been investigated.Study of hemimetabolous insect small RNAs could provide more insights into evolution and function of small RNAs in hemi- and holometabolous insects. The locust is an important, economically harmful hemimetabolous insect and its phase changes is an interesting phenomenon.Here, we used high-throughput sequencing to characterize and compare the small RNA transcriptomes of gregarious and solitary phases in locusts. We found abundant small RNAs and their different expression profiles in the two phases. Small RNAs were sequenced from gregarious and solitary phases of Locusta migratoria,respectively.

A high-throughput approach to profile RNA structure.

Project description:Here we introduce the Computational Recognition of Secondary Structure (CROSS) method to calculate the structural profile of an RNA sequence (single- or double-stranded state) at single-nucleotide resolution and without sequence length restrictions. We trained CROSS using data from high-throughput experiments such as Selective 2΄-Hydroxyl Acylation analyzed by Primer Extension (SHAPE; Mouse and HIV transcriptomes) and Parallel Analysis of RNA Structure (PARS; Human and Yeast transcriptomes) as well as high-quality NMR/X-ray structures (PDB database). The algorithm uses primary structure information alone to predict experimental structural profiles with >80% accuracy, showing high performances on large RNAs such as Xist (17 900 nucleotides; Area Under the ROC Curve AUC of 0.75 on dimethyl sulfate (DMS) experiments). We integrated CROSS in thermodynamics-based methods to predict secondary structure and observed an increase in their predictive power by up to 30%.
