SPLICING FACTOR FOR PHYTOCHROME SIGNALING promotes photomorphogenesis by regulating alternative splicing in Arabidopsis

Project description:Purpose: The goals of this study are to compare the transcriptome profiling and alternative splicing (AS) profiling between Col-0 wild type and SFPS knockout mutant (sfps-2) through RNA-seq to determine the molecular mechanisms of how splicing factor SFPS regulates photomorphogenesis in Arabidopsis. Results: Using an optimized data analysis workflow, we mapped about 100 million sequence reads per sample to the Arabidopsis genome (TAIR10) and identified 1495 differentially expressed genes between Col-0 and mutant dark samples; 1361 differentially expressed genes between Col-0 and mutant red light treated samples; 4291 differentially expressed genes between Col-0 dark and red light treated samples; and 4479 differentially expressed genes between mutant dark and red light treated samples. Except for gene expression, we also discovered 788 differentially spliced bins between Col-0 and mutant dark samples; 827 differentially spliced bins between Col-0 and mutant red light treated samples; 610 differentially spliced bins between Col-0 dark and red light treated samples; and 405 differentially spliced bins between mutant dark and red light treated samples. Altered splicing of 9 genes was confirmed with qRT-PCR, demonstrating the high degree of sensitivity of the RNA-seq method. Conclusions: Our study represents the first detailed analysis of SFPS mutant transcriptomes, with biologic replicates, generated by RNA-seq technology. Our results show that SFPS regulates photomorphogenesis in Arabidopisis through regulating the splicing activity of light signaling genes, which helps us.

Expression data from dark-grown AtGATA2 (At2g45050) overexpression transgenic line, homozygous bri1-116 and Col-0 wild type

Project description:Molecular genetic analyses support important roles for the AtGATA2 gene in brassinolide (BR) and light regulation of plant development. The overexpression line 6-9 of AtGATA2 suppresses the etiolated phenotype of Col-0 grown in the dark. Using microarray analysis, we identified genes differentially expressed in the AtGATA2ox transgenic line 6-9 compared to wild type, and genes differentially expressed in the AtGATA2ox transgenic line 6-9 compared to the bri1-116 single mutant. Consistent with the phenotypic similarity of bri1-116 and AtGATA2, overall about 93% of the co-regulated genes were affected in the same way by GATA2-ox and bri1-116.

Expression data in Arabidopsis hda6 mutant axe1-5 and its parental line DR5 under cold and control conditions.

Project description:To understand the role of Arabidopsis histone deacetylase HDA6 in plant cold acclimation, we have employed transcriptional profiling of the hda6 mutant and its parental line under cold and control conditions to identify genes differentially expressed in the hda6 mutant under cold and control conditions. Aligent’s Whole Arabidopsis Gene Expression Microarray (G2519F, V4, 4x44K) were used. Arabidopsis hda6 mutant axe1-5 and its parental line DR5 were grown in MS agar plates for 2 weeks (16 hours light / 8 hours dark). For cold treated sample, the plants were subjected for cold treatment at 2?C for 3 days (12 hours light / 12 hours dark). Then total RNA was prepared and used for the microarray hybridization. Three replicative hybridization experiments for each array were carried out using the independent biological samples.

Transcriptomic measurements of Nannochloropsis oceanica CCMP1779 after pulses of blue or red light

Project description:We investigated light dependent gene expression changes in the marine ochrophyte Nannochloropsis oceanica CCMP1779. These algae have several putative blue light photoreceptors but appear to lack red light photoreceptors. To study early light signaling in N. oceanica and avoid as much as possible secondary downstream events, we quantified gene expression changes in dark-adapted cells after a short blue or red light pulse. More genes were differentially expressed under blue than under red light. In addition, fold change in expression was smaller for the red light-treated samples. For example, the median fold change of induced genes was 3 for blue light and 2.5 for red light. Moreover, hierarchical cluster analysis showed that gene expression after red light treatment was more similar to the dark control than after blue light treatment.

Transcriptomic analyses of cacao cell suspensions in light and dark provide target genes for controlled flavonoid production

Project description:We performed RNA-Seq technology for quantification of differential expression of cacao cell suspensions under light/dark conditions. By obtaining over 15 millions of reads per sample, we cuantified the differential gene expression in structural, regulatory and light signaling genes associated with flavonoid biosynthesis. Our results indicated that light treatments can effectively regulate flavonoid profiles, shifting catechin - epicatechin ratios, in particular as a response to switching from white to blue light. The results demonstrated that HY5, MYB12, ANR and LAR were differentially regulated under light/dark conditions and could be targeted by overexpression aiming to improve catechin synthesis in cell cultures. Additionally, co-expression analyses of late flavonoid biosynthetic genes ANS, ANR and LAR showed a larger number of shared partners in the dark compared to selective partners in white-blue treatment. In conclusion, our RNA-Seq analysis of cacao cells cultured under different light conditions provides a platform to dissect key aspects into the genetic regulatory network of flavonoids. These light-responsive candidate genes can be used further to modulate the flavonoid production in in vitro systems with value-added characteristics.
