Project description:Purpose: The goals of this study are to generate transcriptome profiling at single cell level (scRNA-seq) of proliferative AT2 cells Methods: Lungs of 6- to 10-week-old SPC-EGFP, Ki67-creRT2, Rosa26-tdTomato mice before and 4 days after Streptococcus pneumoniae infection-induced lung injury were dissociated using dispase digesting method. Proliferative AT2 cells (GFP+/tdTomato+) and non-proliferative AT2 cells (GFP+/tdTomato-) were sorted using a BD influx LSRII. AT2 cell mRNA profiles were generated by scRNA-seq. Sequencing was performed on an Illumina Nextseq 500 system operated by the Next Generation Sequencing at GENEWIZ using the HiSeq 2x150 bp high output sequencing kit. The scRNAseq data was processed by Cell Ranger (v.3.0.2, 10X Genomics) followed by Seurat suite (version 4.0.1). Results: Our results show a distinctive transcriptome profile of proliferative AT2 cells in adult mouse lungs Conclusions: Our study represents the first detailed analysis of transcriptomes of proliferative and non-proliferative AT2 cells in adult mouse lungs generated by scRNA-seq technology.

Single-cell transcriptomics of mouse alveolar type 2 cells after bleomycin treatment

Project description:Aging-related impairment in alveolar regeneration has been identified in a variety of acute and chronic lung diseases. As the aging population increases, understanding the mechanisms involved in age-dependent deterioration in alveolar stem cell function can support the development of new therapies for lung diseases. In this study, we investigated the cellular and molecular mechanisms underlying AT2 cell differentiation and how aging affected post-injury alveolar regeneration. We discovered that the process of AT2 cells differentiating into AT1 cells is an energetically costly process. During the differentiation of AT2 cells, activated AMPK-PFKFB2 signaling up-regulates glycolysis, which is essential to enhance cellular ATP production and to support the intracellular energy expenditure that is required for cell shape change and cytoskeletal remodeling during AT2 cells differentiating into AT1 cells. AT2 cells in aging lungs show reduced AMPK-PFKFB2 signaling and decreased ATP production, resulting in impaired AT2 cell differentiation. Activating AMPK-PFKFB2 signaling in aged AT2 cells can rescue defects in alveolar regeneration. Thus, beyond demonstrating that the activation of AMPK-PFKFB2 signaling facilitates the great energy demands of AT2 cells during alveolar regeneration, our study suggests that modulating these pathways could promote the alveolar repair in aged lungs.

The single cell RNA seq of pulmonary alveolar type II (AT2) cells

Project description:The pulmonary alveolar epithelium mainly composed of two types of epithelial cells: alveolar type I (AT1) and type II (AT2) cells. AT2 cells are the alveolar stem cells, and can differentiate into AT1 cells post-pneumonectomy (PNX). Here, we found that, compared with control mice (Sftpc-CreER; Cdc42flox/+; Rosa26-mTmG) at post-PNX day 21, Cdc42 AT2 null mice (Sftpc-CreER; Cdc42flox/-; Rosa26-mTmG) at post-PNX day 21 undergone fibrotic change. By using 10X genomics “Chromium Single Cell” technology, we performed single-cell RNA-seq analyses of AT2 cells of sham treated control mice (C0), AT2 cells of control mice at post PNX day 21 (C21) , AT2 cells of sham treated Cdc42 AT2 null mice (N0), and AT2 cells of Cdc42 AT2 null mice at post PNX day 21 (N21). The study identified a specific gene signature in AT2 cells of Cdc42 AT2 null mice at post PNX day 21 which is related to the fibrosis phenotype of Cdc42 AT2 null mice.

Gene expression profile at single cell level of total alveolar type II (AT2) cells and CD44hi AT2 cells

Project description:AT2 cells are the resident progenitor cells in alveoli, capable of self-proliferation and differentiation into alveolar type I cells during homeostatic maintenance and tissue regeneration. The AT2 cell population is heterogenous. We identified a small subpopulation of AT2 cells that express high levels of CD44 (CD44hi) and display progenitor functions during alveoli homeostasis. To further analyze the heterogeneity of the AT2 cell population and characterize CD44hi AT2 cells, we performed single cell RNA-seq on the total AT2 cell population and CD44hi AT2 cells.

RNA-seq reveals differential gene expression profiles of alveolar type II epithelial cells in young and aged mice lungs

Project description:Lung aging triggers the onset of various chronic lung diseases, with alveolar repair being a key focus for alleviating pulmonary conditions. The regeneration of epithelial structures, particularly the differentiation from type II alveolar epithelial (AT2) cells to type I alveolar epithelial (AT1) cells, serves as a prominent indicator of alveolar repair. Nonetheless, the precise role of aging in impeding alveolar regeneration and the underlying mechanism remain to be fully elucidated. To elucidate the mechanisms underlying AT2 cell functional decline during lung aging, we employed transcriptomic techniques to explicit the differences in gene expression between AT2 cells of young (3-month old) and old (24-month old) mouse lungs, and revealed correlation between inflammatory factors and genes regulating proliferation and differentiation. Physiological aging-induced chronic inflammation impairs AT2 cell functions, hindering tissue repair and promoting lung disease progression. This study offers novel insights into chronic inflammation's impact on stem cell-mediated alveolar regeneration.

GRAMD2+ alveolar type I cell plasticity facilitates cell state transitions in organoid culture

Project description:Alveolar epithelial regeneration is critical for normal lung function and becomes dysregulated in disease. While alveolar type 2 (AT2) and club cells are known distal lung epithelial progenitors, determining if alveolar epithelial type 1 (AT1) cells also contribute to alveolar regeneration has been hampered by lack of highly specific mouse models labeling AT1 cells. To address this, the Gramd2CreERT2 transgenic strain was generated and crossed to ROSAmTmG mice. Extensive cellular characterization, including distal lung immunofluorescence and cytospin staining, confirmed that GRAMD2+ AT1 cells are highly enriched for green fluoresecent protein (GFP). Interestingly, Gramd2CreERT2 GFP+ cells were able to form colonies in organoid co-culture with Mlg fibroblasts. Temporal scRNAseq revealed that Gramd2+ AT1 cells transition through numerous intermediate lung epithelial cell states including basal, secretory and AT2 cell in organoids while acquiring proliferative capacity. Our results indicate that Gramd2+ AT1 cells are highly plastic suggesting they may contribute to alveolar regeneration.

Inflammatory Signals induce AT2 Cell-Derived Damage-Associated Transient Progenitors that Mediate Alveolar Regeneration

Project description:Tissue regeneration is a multi-step process mediated by diverse cellular hierarchies and states that are also implicated in tissue dysfunction and pathogenesis. Here, we leveraged single-cell RNA sequencing in combination with in vivo lineage tracing and organoid models to finely map the trajectories of alveolar lineage cells during injury repair and lung regeneration. We identified a distinct AT2-lineage population, Damage-Associated Transient Progenitors (DATPs), that arises during alveolar regeneration. We found that interstitial macrophage-derived IL-1β primes a subset of AT2 cells expressing Il1r1 for conversion into DATPs via a HIF1α-mediated glycolysis pathway, which is required for mature AT1 cell differentiation. Importantly, chronic inflammation mediated by IL-1β prevents AT1 differentiation, leading to aberrant accumulation of DATPs and impaired alveolar regeneration. Together, this step-wise mapping to cell fate transitions shows how an inflammatory niche impairs alveolar regeneration by controlling stem cell fate and behavior.
