During development, the Sku6 mutant roots engage different genes than wild type Col-0 roots, either on the ground or in spaceflight.

Project description:The wild type Col-0 plants and the Sku-6 mutant plants of the Col-0 background were germinated on ISS or on the ground and the gene expression profiles in roots at 4 days or 8 days were established. The Sku6 gene (At2g03680) codes for a protein that localizes to microtubule within the cortical array and putatively acting as an intramolecular linker. The development of Col-0 and Sku-6 plants on orbit differs from that on the ground as demonstrated by the comparison of the gene expression profiles between 4 days old to 8 days old plant in the two environments. However the development of Sku-6 mutant plants also differs from Col-0 at either age and in either environment, suggesting the role of the genetic background in these developmental decisions. The 4 days old Sku-6 roots in orbit engaged more genes than the 4 days old Col-0 roots in orbit but also more than the 4 days old Sku-6 roots on the ground. Overall the 4 days old roots differentially expressed more genes in spaceflight relative to ground than the 8 days old roots of either genotype.

Project description:Ca2+ signaling is central to plant development, modulating gene expression to enable highly specific plant responses. While Ca2+-responsive proteins have been investigated intensely in plants, only few Ca2+ channels are known, and our understanding of how intracellular Ca2+ fluxes are facilitated remains limited. We obtained an Arabidopsis triple knockout mutant of homologues of the mammalian mitochondrial Ca2+ channel-forming MCU protein, in which mitochondrial Ca2+ uptake was severly perturbed in vivo in roots. To pinpoint the impact of the distrupted mitochondrial matrix free Ca2+ dynamcis, we performed transcriptome analysis in roots of an MCU triple knockout background (mcu123) and its corresponding wild type background (Col-0). We devised a microarray-based analysis to investigate transcriptome differences in roots of mcu123 triple knockout backgroudn and Col-0, without additional stimulation, and idenfitied distinct classes of differentially abundant transcripts.

Project description:Col-0 floral stem was grafted on the msh1 mutant (Col-0/msh1); on the dcl2,3,4,msh1 quadruple mutant (Col-0/dcl2,3,4,msh1); on Col-0 (Col-0/Col-0). Seeds were collected from the grafted Col-0 scion after grafts were established. Seed coming from the graft then were grown on the peat mix, leaf tissue was collected at the bolting and used for the bisulfite sequencing (methylome). Tissue from the msh1 mutant and dcl2,3,4,msh1 quadruple mutants used as rootstocks was similarly collected at the bolting stage and used for the bisulfite sequencing.

Effect of shade and nitrogen content on Arabidopsis Col-0 and cytokinin mutants abcg14 and cypDM

Project description:This project aimed to understand the interplay between light signalling, transzeatin signalling and nitrogen availability on hypocotyl elongation responses. To do so, mRNAseq on shoots was performed, with the following variables studied in all possible combinations: Genotypes: Wild-Type (Col-0), abcg14 (Ko et al., 2014), cypDM (cyp735a1,a2, Kiba et al., 2013) Light quality: White Light (WL, R:FR=2.5), White Light + Far Red light (WL+FR, R:FR=0.25) Nitrate availability: High Nitrate (HN, 10mM KNO3), Low Nitrate (LN, 0.2mM KNO3) Plants were grown for 4 days under WL conditions (16 h light : 8 h dark, PAR=150, 70% humidity, R:FR=2.5 at 20°C) and on the different nitrate conditions. Plants from the WL+FR (R:FR=0.25) samples were treated at ZT 8 for 90min with WL+FR prior the collection of shoots.

Project description:To investigate the deposition of HTR5 in Arabidopsis, we analysed genome-wide HTR5 density in the wild-type Col-0 by ChIP-seq. We then performed HTR5 occupancy analysis using data obtained from ChIP-seq of 3 different plants including HA-HTR5/Col-0 and Col-0. Col-0 acted as negative control.
