Project description:The SKOV3 cells were treated with carboplatin or a combination of carboplatin and COM33 for 48h. The cells were lysed by TRIzol and total RNA was used for library construction. After cluster generation, the library preparations were sequenced on an Illumina HiSeq 4000 platform by Shanghai Life Genes Biotech Co. Ltd (Shanghai, China), and 150 bp paired-end reads were generated. After processing, filtering and checking quality, differentially expressed genes (DEGs) were screened using the following criteria: P < 0.05 and absolute log2 (fold change) > 1.0.

Next Generation Sequencing of Transcriptomes in SKOV3 and rhCCL20-treated SKOV3 cells

Project description:The goals of this study are to compare the transcriptome differences between SKOV3 and rhCCL20-treated SKOV3 cells and identify the defferential expressed genes regulated by rhCCL20 in SKOV3 cells. We treated SKOV3 cells with 5% trehalose (control group) and rhCCL20 protein dissolved in 5% trehalose (experimental group) in vitro. The cells were collected 24 hours after treatment and used for RNA-sequencing.

Erk-dependent Epigenetic Reprogramming Underlies Epithelial to Mesenchymal Transition

Project description:The series of events that allows for the conversion of adherent epithelial cells into migratory cells is collectively known as epithelial-mesenchymal transition (EMT). EMT is involved in triggering neural crest migration during development and in the pathogenesis of diseases, such as cancer metastasis. Whereas Erk signalling is known to be essential for EMT, its influence on the epigenetic and transcriptional programme underlying EMT is poorly understood. Here, using a comprehensive genome-wide analysis of H3K27ac mark and gene expression in primary mammary epithelial cells undergoing EMT, we found that Erk signalling is essential for the epigenetic reprogramming underlying hallmark gene expression and phenotypic changes of EMT. We found that the chemical inhibition of Erk signalling during EMT prevents loss and gain of H3K27ac mark at regulatory regions of epithelial and mesenchymal genes, respectively, and results in a transcriptome and epigenome closer to those of epithelial cells. Further computational analyses identified a distinct set of transcription factor motifs enriched at distal regulatory regions that are epigenetically remodelled by Erk signalling. Altogether, our study reveal an Erk-dependent epigenetic remodelling of distal regulatory elements that results in a gene expression programme that is essential for driving EMT.

The EBV-Encoded Oncoprotein, LMP1, Induces an Epithelial-to-Mesenchymal Transition (EMT) via its CTAR1 Domain Through Integrin-Mediated ERK-MAPK Signalling

Project description:The Epstein-Barr virus (EBV)-encoded LMP1 oncogene can induce profound effects on epithelial growth and differentiation including many of the features of the epithelial-to-mesenchymal transition (EMT). To better characterise these effects, we used the well-defined MDCK cell model and found that LMP1 expression in these cells induces EMT as defined by characteristic morphological changes accompanied by loss of E-cadherin, desmosomal cadherin and tight junction protein expression. The induction of the EMT phenotype required a functional CTAR1 domain of LMP1 and studies using pharmacological inhibitors revealed contributions from signalling pathways commonly induced by integrin-ligand interactions: ERK-MAPK, PI3-Kinase and tyrosine kinases, but not TGFbeta. More detailed analysis confirmed the role of integrin and ERK-MAPK signalling in the LMP1-induced EMT and implicated the CTAR1-mediated induction of Slug and Twist in these effects. A key role for beta1 integrin signalling in LMP1-mediated ERK-MAPK and FAK phosphorylation was observed and beta1 integrin activation was found to enhance LMP1-induced cell viability and survival. These findings support an important role for LMP1 in the early stages of NPC pathogenesis through transcriptional reprogramming that enhances tumour cell survival and leads to a more invasive, metastatic phenotype.

LC-MS/MS identification of differentially expressed proteins in carboplatin resistant Triple Negative Breast Cancer

Project description:Triple negative breast cancer (TNBC) is the subtype of breast cancer most lacking in efficient treatment options. Although many TNBCs show remarkable responses to carboplatin-based chemotherapy, they often develop resistance over time. With increasing use of carboplatin in clinics, there is a pressing need to understand mechanisms causing carboplatin resistance and identify the vulnerabilities of carboplatin-resistant tumors. We generated carboplatin-resistance models based on the TNBC cell line MDA-MB-468 and patient derived xenograft (PDX) models of TNBCs. By combining the results of mass spectrometry-based proteome profiling and a kinome RNA interference screen, we assessed the molecular changes and vulnerabilities of carboplatin-resistant TNBCs. Using pharmacological inhibition of the identified targets, we validated the dependencies of carboplatin-resistant cells in vitro and in PDX models. We found that carboplatin resistance in TNBC is accompanied by drastic proteome rewiring. Carboplatin-induced metabolism alterations and upregulation of anti-oxidative response keep low levels of DNA damage and support cell replication in the presence of carboplatin. Carboplatin-resistant cells also exhibited longer mitosis due to dysregulation of mitotic checkpoint. Whereas the components of the mitotic checkpoints, AURKA and BUB1, are essential for the viability of carboplatin-resistant cells, the checkpoint kinases CHEK1 and WEE1 are indispensable for survival of carboplatin-treated resistant cells. We confirmed that pharmacological inhibition of CHEK1 by prexasertib in the presence of carboplatin is well tolerated by mice and suppresses the growth of carboplatin-resistant TNBC xenografts. Abrogation of the mitotic checkpoint re-sensitizes carboplatin-resistant TNBCs to carboplatin. CHEK1 inhibition represents a potential strategy for the treatment of carboplatin-resistant TNBCs.
