Project description:In mammalian cells, genes that are in close proximity are coupled transcriptionally: silencing or activating one gene can affect its neighbors. Changes in histone modifications can be involved in driving these transcriptional changes as certain modifications have been shown to spread through reader-writer feedback mechanisms. We investigate this process by recruiting repressive chromatin regulators (KRAB and HDAC4) to dual-gene synthetic reporters with different spacers between the two genes (no spacer- NS and 5kb lambda DNA - 5kb). We then look at changes in both active and repressive chromatin marks by CUT&RUN. We find that silencing by KRAB results in loss of the activating histone 3 lysine acetylation (H3Kac) and histone 3 lysine 4 trimethylation (H3K4me3) marks, as well as a strong increase in the repressive modification histone 3 lysine 9 trimethylation (H3K9me3) across the NS and 5kb reporters both in CHO-K1 and K562 cells. In K562 cells, we also see a larger enrichment of H3K9me3 spanning approximately 50-60 kb beyond the reporter. Silencing by histone deacetylase HDAC4 of the upstream gene can also lead to downstream gene silencing. By CUT&RUN we observe a decrease in acetylation levels, no change in H3K9me3, and a surprising increase in histone 3 lysine 27 trimethylation (H3K27me3) throughout the NS and 5kb reporters. H3K27me3 is associated with polycomb repressive complex 2 (PRC2) and has not been previously reported in direct association with HDAC4; however, our results reveal coordinated transcriptional silencing where removal of acetylation by HDAC4 indirectly led to H3K27me3 deposition, likely by PRC2. These data give insight into how chromatin modifications are associated with changes in expression in a synthetic reporter system.

Optimized reporters for multiplexed detection of transcription factor activity

Project description:A library of 35,500 reporters was designed for 86 TFs in order to identify optimized TF reporters. The library was transfected into diverse cell types and probed upon almost 100 TF perturbations. To compare TF activities with TF abundances, RNA-seq data was used. For mNPCs, mESCs and HepG2 cells, RNA-seq data was generated in house. For thee TF knockdowns in HepG2 cells, RNA-seq data was generated to validate the experimental design.

Peptidoglycan metabolite photoaffinity reporters reveal direct binding to intracellular pattern recognition receptors and Arf GTPases

Project description:Extensive structure-activity studies of iE-DAP and MDP have demonstrated their selective activation of NOD1- and NOD2-expressing cells, respectively. Nonetheless, the direct binding of iE-DAP and MDP to NOD1 and NOD2, respectively, as well as other proteins in mammalian cells has not been systematically investigated. To address the direct interaction of iE-DAP and MDP with NOD1 and NOD2 in living cells, we synthesized a series of peptidoglycan metabolite photoaffinity chemical reporters containing a diazirine for photocrosslinking in cells and an alkyne tag for bioorthogonal detection of covalently-labeled proteins. The analysis of these peptidoglycan metabolite photoaffinity reporters demonstrate that iE-DAP and MDP can directly bind to NOD1 and NOD2 in mammalian cells. The crosslinking of these peptidoglycan metabolite photoaffinity reporters only occur with active variants of NOD1 and NOD2. Beyond direct binding to NOD2, the active MDP photoaffinity reporter selectively crosslinked Arf GTPases in NOD2-expressing cells and did so most prominently with GTP-bound Arf6, revealing the Arf proteins as novel direct pattern recognition receptors. Additional labeling and co-precipitation experiments suggest that MDP induces a complex between NOD2 and GTP-Arf6. This study highlights the utility of peptidoglycan metabolite photoaffinity reporters for characterizing their direct binding to intracellular pattern recognition receptors and identifying unpredicted cellular cofactors. The applications of these microbial-specific metabolite reporters should enable the discovery of other receptors, transporters and regulatory enzymes in host cells and microbes.

High-throughput sensitive screening of small molecule modulators of microexon alternative splicing using dual Nano and Firefly luciferase reporters

Project description:Disruption of alternative splicing frequently causes or contributes to human diseases and disorders. Consequently, there is a need for efficient and sensitive reporter assays capable of screening chemical libraries for compounds with efficacy in modulating important splicing events. Here, we describe a screening workflow employing dual Nano and Firefly luciferase alternative splicing reporters that affords highly efficient, sensitive, and linear detection of small molecule responses. Applying this system to a screen of ~95,000 small molecules, we identify compounds that selectively activate or repress a neuronal microexon network that is frequently disrupted in autism and overexpressed in neuroendocrine cancers. Remarkably, among the most potent and selective activating compounds are histone deacetylase (HDAC) inhibitors. We thus describe a high-throughput screening system for candidate splicing therapeutics, a resource of small molecule modulators of microexons, and insight into the mode of action and potential utility of HDAC inhibitors in the context of neurological disorders.

Fatty-acylation in RAW264.7 - Bioorthogonal Chemical Reporters for Monitoring Unsaturated Fatty-Acylated Proteins

Project description:Dietary unsaturated fatty acids beneficially affect human health, in part by modulating the immune system, but the mechanism is not completely understood. Given that unsaturated fatty acids have been shown to be covalently incorporated into a small subset of proteins, we designed three alkyne-tagged chemical reporters of unsaturated fatty acids, alk-16:1, alk-17:1 and alk-18:1, to explore the generality and diversity of this protein modification. Following cell lysis, proteins labelled with the reporters could be captured by azido-functionalized reagents via CuAAC for fluorescence detection or enrichment for proteomics analysis. These reporters label many proteins in mammalian cells and can be incorporated site-specifically, notably on Cys residues. Quantitative proteomics analysis (n= 4 biological replicates) of LPS/IFN-gamma stimulated RAW264.7 labelled with oleic acid (control), alk-16 (palmitic acid chemical reporter), alk-16:1, alk-17:1 and alk-18:1, revealed that unsaturated fatty acids modify similar protein targets to saturated fatty acids, including several immune proteins. Interestingly, some proteins can be differentially labeled with unsaturated and saturated fatty acid.
