Identifying differences in differentiation between adherent and suspension culture for iPSC derived beta cells

Project description:Stage 3 cells from a suspension environment and adherent culture were compared and evaluated through RNA sequencing. RNA sequencing data in heatmap and volcano plot evaluation of core endocrine genes showed that expression levels in adherent cells were lower than those expressed in 3D environment. Several genes that are essential for insulin transcription such as NEUROD1, MAFA, PPARGC1A and NKX2.2 along with INS were expressed with higher transcript levels in bioreactor samples. It was observed that genes usually expressed in earlier stages such as FOXA2 and HNF1b had higher expression levels in adherent culture indicating that 2D environment differentiation might be lagging.

Project description:Zinc (Zn) excess negatively impacts primary root growth in Arabidopsis. The effects of Zn excess on root growth processes in the root tip are not well understood. Transcriptomics, ionomics and metabolomics were used to examine the specific impact of Zn excess on the root tip (RT) compared to the remaining root (RR). Zn excess exposure resulted in shortened root apical meristem and elongation zone, with differentiation initiating closer to the tip of root. Zn accumulated at a lower concentration in the RT than in RR.

Characterization of a suspension Vero cell line for viral vaccine production

Project description:Vero cells, as approved by the World Health Organization, have been the most commonly used continuous cell line for viral vaccine production over the last 25 years, but their adherent phenotype continues to limit productivity. Adapting to a suspension culture would overcome this restriction and reduce production costs. First, a Vero suspension isolate was obtained and metabolically characterized. Second, RNA sequencing analysis was used to identify differentially expressed genes between adherent and suspension cells, which revealed complete downregulation of adhesion and matrix-associated genes. Additionally, signaling pathways involving Wnt and other tyrosine kinase receptors were identified as potential leads for growth optimization. In particular, supplementation with fibroblast growth factor 2 allowed for a 20% increase in cell density. Finally, a comparative viral productivity assay revealed a 30% increase in poliovirus production in suspension Vero cells compared to adherent cells depending on the serotype, as well as a 140% increase in respiratory syncytial virus production and a 150% increase in yellow fever virus production.This work establishes the potential of the suspension Vero cell line as a new cell platform for viral vaccine production.

Transcription profiling of Arabidopsis or Thlaspi caerulescens roots exposed to deficient, sufficient or excess zinc

Project description:A common reference model was used to design the microarray experiment, in which cDNA from T. caerulescens roots exposed to 100 uM (sufficient) zinc was used as the common reference. Every slide was always hybridized with the common reference sample and with a sample from one of the treatments (Arabidopsis or T. caerulescens exposed to deficient, sufficient or excess zinc). The common reference was labeled with the fluorescent dye Cyanine 3 (Cy3) and the treatment samples were labeled with Cyanine 5 (Cy5). As a quality control step we performed a dye-swap hybridization for one sample (from T. caerulescens roots exposed to sufficient zinc).
