Project description:Renal recovery following injury relies on cellular regeneration. In the mouse kidney following injury, injured epithelial cells undergoes de-differentiate, proliferate and re-differentiate into functional cells, following a a tightly controlled genetic programme where specific sets of genes are up-regulated. We used microarrays to detail the global programme of gene expression underlying cellular regeneration following injury with or without a HDAC inhibitor, m4PTB, treatment and identified distinct classes of up-regulated genes during this process. Male BALB/c mice underwent 26 minute unilateral ischemia-reperfusion (IR) with contralateral nephrectomy treated with vehicle or 100 mg/kg m4PTB 24 h after inducing renal injury, and kidneys harvested for RNA extraction 12 h later. We sought to obtain kidneys within a similar degree of injury in order to carefully evaluate the effect of m4PTB on expression profiles. To that end, we selected kidneys according to three different criteria of injury: (1) level of serum creatinine at Day1, (2) the level of blood urea nitrogen (BUN) (3) Kim1 expression by qPCR at Day1.5 using haevested kidneys

M2-like macrophages in the injured-kidney cortex promoted kidney cancer progression via the direct pro-tumor effect and the inhibition of CD8 T cell infiltration

Project description:In this study, we aimed to evaluate the effect of M2-like macrophages in the injured kidney on kidney cancer progression. As an acute kidney injury to chronic kidney disease model, we used unilateral ischemia-reperfusion injury (uIRI). And we inoculated RenCa cells, which are murine kidney cancer cell line, into renal subcapsule 14 days after uIRI (uIRI-Can) and compared uIRI-Can to RenCa cells inoculated into sham-operated renal subcapsule (Sham-Can) 20 days after inoculation. To identify gene characteristics of M2-like macrophages that are commonly detected both in the uIRI kidney cortex and uIRI-Can, we sorted Ly6Clow macrophages from 4 groups, uIRI kidney cortex, sham kidney cortex, uIRI-Can, and Sham-Can, and conducted RNA-Seq. This study revealed the characteristic gene expression of M2-like macrophages which were commonly detected in the injured kidney cortex and kidney cancer progressed on the injured kidney. And this could be a future therapeutic target of macrophage-targeted therapy.

Data-Independent Acquisitions Uncover Kidney Proteome Remodeling during Ischemic Reperfusion Kidney Injury using a Fast-scanning ZenoTOF 7600

Project description:Acute kidney injury (AKI) manifests as a major health concern particularly for the elderly and understanding related proteome changes is critical for prevention and development of novel therapeutics to recover kidney function, and to mitigate the susceptibility for recurrent AKI, or development of chronic kidney disease. In this study, mouse kidneys were subjected to ischemia-reperfusion injury while the contralateral kidneys remained uninjured to assess changes in the kidney proteome. A fast-scanning ZenoTOF 7600 mass spectrometer was used for comprehensive data-independent acquisition (DIA) for protein identification and quantification. Short microflow gradients, and the generation of a deep kidney-specific spectral library allowed for comprehensive and high-throughput assays. Upon AKI the kidney proteome was completely remodeled, and over half of the 3,945 quantified protein groups changed significantly. Downregulated proteins in the injured kidney were involved in energy production, including numerous peroxisomal matrix proteins, many related to lipid metabolism, such as ACOX1, CAT, EHHADH, ACOT4, ACOT8, and Scp2. Injured mice exhibited severely declined health. The comprehensive and sensitive kidney-specific DIA assays, highlighted in this work, feature high-throughput analytical capabilities to achieve deep coverage of the kidney proteome, and will serve as useful tool for the development of novel therapeutics aimed at remediating kidney function.

Large-scale multiplexed profiling of mouse kidney fibrogenesis with sci-RNA-seq3

Project description:We employed single-cell combinatorial indexing RNA-seq (sci-RNA-seq), a scRNA-seq technology with high throughput, high sample multiplexing capacity and low costs, to decipher the molecular events involved in mouse kidney fibrogenesis. With the hypothesis that different types of kidney insults may lead to distinct cellular injury responses, we leveraged sci-RNA-seq to profile mouse kidneys collected from two mouse kidney fibrogenesis models, unilateral ischemia-reperfusion injury (uni-IRI) and unilateral ureteral obstruction (UUO), at multiple stages. We described an atlas of kidney fibrogenesis (available at http://humphreyslab.com/SingleCell/) with a total of 309,666 cells profiled from 11 biological conditions and 24 samples in one experiment. We discovered that uni-IRI and UUO produced two types of early-stage injured PT cells with different transcriptomic signature. Further investigation on the two cell states highlighted their distinct mechanisms of metabolic regulation. Analysis of other structures of TECs revealed a common cellular response to injury and repair. In addition, we described the heterogeneity within kidney stroma and the dynamics of cell-cell communications in kidney fibrogenesis.
