Project description:Nmnat1 and Nmnat2 are NAD synthases that localize to the nucleus and cytoplasm, respectively. They contribute to not only metabolic pathway but also the gene expression through the regulation of NAD-dependent enzymes. Both genes have been shown to be essential for normal retinal development, but the differences between these downstream factors are not well understood. In this study, we performed RNA-sequencing using mouse retinal explants transfected with control, Nmnat1-, Nmnat2-, shNmnat1-, shNmnat2-expressing plasmids. Mouse retinas at postnatal day 0.5 were electroporated with the plasmids and cultured for 3 days. EGFP-expressing cells were purified by a cell sorter, and RNA-seq was carried out.

Project description:Expression profile of embryonic retinas expressing exogenous c-hairy1, Delta-1, or Wnt2b. These genes inhibits neuronal differentiation, and the results provide insight into the mechanism that keeps retinal progenitor cells undifferentiated. In the vertebrate retina, stem cell-like progenitor cells are maintained in a distinct region, called the ciliary marginal zone (CMZ). Canonical Wnt signaling regulates the maintenance of the progenitor cells in the CMZ. However, its downstream molecular mechanisms have remained largely unclear. Here, we show that c-hairy1, an established Notch signaling effector, mediates the Wnt-dependent maintenance of CMZ progenitor cells in chickens. Interestingly, unlike other developmental contexts where Hes gene expression is regulated by Notch signaling, the c-hairy1 expression in the CMZ is regulated by Wnt signaling. c-hairy1 is necessary and sufficient for the expression of a set of molecular markers characteristic of the CMZ, and Wnt2b fails to induce CMZ markers when c-hairy1 activity is inhibited. Furthermore, microarray analysis identifies multiple Wnt-responsive transcription factors that activate c-hairy1 expression. We thus propose that c-hairy1 functions as a node downstre am of Wnt signaling to maintain progenitor cells in the CMZ. Total RNA was purified from E6.5 retinas transfected either with c-hairy1, Wnt2b, Delta, or mock-expressing RCAS plasmid using Trizol reagent (Invitrogen). Microarray analysis using Gene Chip Chicken Genome Array (Affymetrix) was performed according to the manufacturer’s protocols. Data were analyzed using GCOS (Affymetrix) and dChip (Li and Wong, 2001). GCOS and dChip produced similar results. The data submitted is from GCOS. To explore candidates for new Wnt target genes, genes with higher expression in Wnt2b-expressing retina than control or Delta1-expressing retinas were selected for further analysis.

Project description:The explant is likely the most essential parameter of plant tissue culture. The vast majority of tissue culture studies have focused almost exclusively on the use of explants as a tool for organogenesis or propagation, and there is limited information that documents the changes that occur in an explant in response to cutting during explant preparation just prior to culture. To better understand the molecular changes occurring during the wounding process that accompanies the preparation of an explant, this study examined the mRNA transcription profile of potato (Solanum tuberosum L. cv. Desirée) single-node segments. To achieve this, RNA-seq analysis was performed to identify significantly differentially expressed genes (DEGs) that existed between uncut in vitro plantlets and cut explants. DEGs were connected to cellular processes in the extracellular region, nucleus, and plasma membrane, and were associated with biosynthesis, carbohydrate metabolism and catabolism, cellular protein modification, growth and development, and response to stress. These results provide a novel perspective of the changes taking place within explants when they are cut and serve as a valuable basis for the study of explant-related stress in plant tissue culture in other plant species, and may provide an understanding of the success or failure of the tissue culture protocol and subsequent establishment of in vitro cultures.

Goal was to understand the mechanism of 4-OHT-induced degeneration of photoreceptor cells in the 3D-retinas. 4-OHT-induced gene expression in the 3D-retinas was measured at DD 26 when the photoreceptor cells were degenerated. Two-condition experiment, vehicle control- vs. 5 µM 4-OHT-treated 3D-retinas. Biological replicates: each sample has 24 3D-retinas and 1 replicate.

Project description:Despite mounting evidence that the mammalian retina is exceptionally reliant on proper NAD+ homeostasis for health and function, the specific roles of subcellular NAD+ pools in retinal development, maintenance, and disease remain obscure. Here, we show that deletion of the nuclear-localized NAD+ synthase nicotinamide mononucleotide adenylyltransferase-1 (NMNAT1) in the developing murine retina causes early and severe degeneration of photoreceptors and select inner retinal neurons via multiple distinct cell death pathways. This severe phenotype is associated with disruptions to retinal central carbon metabolism, purine nucleotide synthesis, and amino acid pathways. Furthermore, large-scale transcriptomics reveals dysregulation of a collection of photoreceptor and synapse-specific genes in NMNAT1 knockout retinas prior to detectable morphological or metabolic alterations. Collectively, our study reveals previously unrecognized complexity in NMNAT1-associated retinal degeneration and suggests a yet-undescribed role for NMNAT1 in gene regulation during photoreceptor terminal differentiation.

Four-condition experiment, vehicle control- vs. 5 µM 4-OHT- vs. 5 µM 4-OHT with 400 µM vitamin E- vs. 5 µM 4-OHT with 200 nM lutein-treated 3D-retinas. Biological replicates: each sample has 24 3D-retinas and 1replicate.
