Project description:Migration is essential for the reproduction and survival of many animals, yet little is understood about its underlying molecular mechanisms. We used the salmonid Oncorhynchus mykiss to gain mechanistic insight into smoltification, which is a morphological, physiological, and behavioral transition undertaken by some juveniles that culminates in a seaward migration. This species is experimentally tractable and, unlike common model species, displays intra- and inter-population variation in migration propensity. Migratory individuals can produce non-migratory progeny and vice versa, indicating a high degree of phenotypic plasticity. One potential way that phenotypic plasticity might be linked to variation in migration-related life history tactics is through epigenetic regulation of gene expression. To explore this, we quantitatively measured genome-scale DNA methylation in fin tissue using reduced representation bisulfite sequencing of F2 siblings produced from a cross between steelhead (migratory) and rainbow trout (non-migratory) lines. We identified 57 differentially methylated regions (DMRs) between smolt and resident O. mykiss juveniles. DMRs were of high magnitude, ranging from 20-62% differential methylation between life history types, and over half of the gene-associated DMRs were in transcriptional regulatory regions. Many of the DMRs encode proteins with activity relevant to migration-related transitions (e.g. circadian rhythm pathway, nervous system development, protein kinase activity). This study provides the first evidence of a relationship between epigenetic variation and life history divergence associated with a migration-related transition in any species. Project description:Previous studies suggested that specific bradyzoite genes were differentially expressed in the three major lineages common to North America and Europe (Radke et al., 2006). In order to determine if these differences extended to the global transcriptome, we characterized whole-cell mRNA levels in both tachyzoite and bradyzoite populations from three primary strain isolates differentiated in vitro. It is well understood in the field that long passage history is associated with the loss of developmental competence (Frenkel et al., 1976). Therefore, the Type I-GT1, Type II-Me49B7 and Type III-CTG strains studied here were maintained at < 20 cell culture passages from the oocyst stage and are capable of completing both intermediate and definitive host life cycles. These experiments used newly constructed Affymetrix GeneChips that include probe sets for ~8000 genes, and we assessed the induction of bradyzoite genes using a strong inducer of bradyzoite differentiation, Compound 1 (Radke et al., 2006). Both tachyzoite and induced (Compound 1/48hrs - bradyzoite) RNA for strains representing the three major lineages of Toxoplasma gondii were hybridized .

Project description:Salmonella enterica serovar Typhimurium (S. Typhimurium) is a major cause of salmonellosis, with various multidrug-resistant pathovariants emerging. Here, we investigated a distinct rough colony variant with potentially enhanced environmental adaptation in China. Whole-genome sequencing of 2,212 Chinese isolates and 1,739 publicly available isolates revealed the population structure and evolutionary history of the rough colony variants. These variants showed macro, red, dry, and rough (mrdar) colonies with better biofilm-forming abilities at 28 °C and 37 °C compared to typical rdar colonies. The mrdar variants displayed expansive multidrug resistance, mainly attributed to an IncHI2 plasmid carrying 19 antimicrobial resistance genes. Phylogenomic analysis divided global collections into six lineages, with the majority of mrdar variants in sublineage L6.5, which originated from Chinese smooth colony strains and possibly emerged circa 1977. Upregulation of the csgDEFG operons was observed among mrdar variants, probably due to a distinct point mutation (-44G>T) in the csgD gene promoter. Pangenome and genome-wide association analyses identified 87 specific accessory genes and 72 distinct single nucleotide polymorphisms associated with the mrdar morphotype. This study presents the first large-scale, genome-based study of a distinct rdar colony morphology variant of S. Typhimurium in China, highlighting its global epidemic potential. Ongoing surveillance and genomic epidemiological studies are required to control epidemics, monitor bacterial population changes, and assess associated risks to global public health.

Project description:Traditionally, the study of evolution has focused on heritable variation, because selection on non-heritable phenotypic variation was deemed non-important for its inability to cause evolutionary responses such as diversification of lineages. Recently however, it has been suggested that also environmentally induced phenotypic variation such as phenotypic plasticity can play an important role in adaptive responses resulting in diversification. The purpose of this study is to investigate the importance of phenotypic plasticity for the diversification of lineages, using life history, morphological traits, and genomic profiling during post embryonic development in plastic and non-plastic genotypes of the common frog Rana temporaria.
