Project description:We report the ChIPseq derived Candidate Enhancer (CE) atlas generated for interphalangeal interzone and phalange, tissues collected during synovial joint formation. Three replicates for interzone and three replicated for phalange were immunoprecipitated (IP) with the H3K27ac antibodies. Also, two replicates for interzone and two replicates for phalange were immunoprecipitated with H3K4me1 antibodies. The IP samples for both histone marks were sequenced and used for annotation of CEs. Further, the CEs were functionally annotated. In parallel, the total RNA for three interzone and three phalange replicates was isolated and mRNA sequencing libraries were constructed. Next the identification of differentially expressed genes (DEGs) and integrative analysis of DEGs and CEs was performed.

Identification of candidate enhancers controlling the transcriptome during the formation of interphalangeal joints.

Project description:The formation of the synovial joint begins with the visible emergence of a stripe of densely packed mesenchymal cells located between distal ends of the developing skeletal anlagen called the interzone. Recently the transcriptome of the early synovial joint was reported. Knowledge about enhancers would complement these data and lead to a better understanding of the control of gene transcription at the onset of joint development. Using ChIP-sequencing we have mapped the H3-signatures H3K27ac and H3K4me1 to locate regulatory elements specific for the interzone and adjacent phalange, respectively. This one-stage atlas of candidate enhancers (CEs) was used to map the association between these respective joint tissue specific CEs and biological processes. Subsequently, integrative analysis of transcriptomic data and CEs identified new putative regulatory elements of genes expressed in interzone (e.g., GDF5, BMP2 and DACT2) and phalange (e.g., MATN1, HAPLN1 and SNAI1). We also linked such CEs to genes known as crucial in synovial joint hypermobility and osteoarthritis, as well as phalange malformations. These analyses show that the CE atlas can serve as resource for identifying, and as starting point for experimentally validating, putative disease-causing genomic regulatory regions in patients with synovial joint dysfunctions and/or phalange disorders, and enhancer-controlled synovial joint and phalange formation.

Expression data from mouse arthritis tarsal joints

Project description:Pathological bone changes differ considerably between inflammatory arthritic diseases, and most studies have focused on bone erosion. Collagen Induced Arthritis (CIA) is a model for Rheumatoid Arthritis, which, in addition to bone erosion, demonstrates bone formation at the time for clinical manifestations. The objective of this study was to use the CIA model to study bone remodelling by performing a gene expression profiling time-course study on the CIA model. Three tarsal joints were sampled per clinical phase from the following clinical phases: Duration of clinical arthritis 0-3 days, duration of clinical arthritis 1-2 weeks, duration of clinical arthritis 3-4 weeks and duration of clinical arthritis minimum 3 weeks and declining (Twelve joints in total). For the clinical phase M-bM-^@M-^\DeclineM-bM-^@M-^] the joints had had a clinical score of 3 for minimum 3 weeks, after which the clinical score had declined minimum 1 score when the joint was sampled. For all other joints, the clinical score was 3 at the sampling time. The twelve joints were compared to three joints from non-induced control animals. The joints were processed and analysed separately (unpooledM-BM- ). The joints were snap-frozen in liquid N2 and stored at -80M-KM-^ZC. RNA was extracted using the mirVanaTM miRNA isolation kit (Ambion, Denmark), amplified and labelled using the Pico amplification kit (Nugen, San Carlos, USA), according to the manufacturersM-BM-4 instructions, followed by hybridisation to Mouse Gene 1.0ST microarrays (Affymetrix, Santa Clara, USA). The quality of the RNA was evaluated using RNA integrity numbers (RIN) and only samples with values of minimum 8.4 were chosen for further analysis.
