Project description:Using an optimized analysis data workflow, we identified 3945 genes were upregulated and 510 genes were downregulated in scr senescent cells as compared to scr non-senescent cells. CSE knockdown cells also showed huge differences in gene expression as compared to scr cells in both non-senescent and senescent conditions. For analysis purposes, all samles were used in duplicates.

A549 cigarette smoke resistant cell line expression profiling

Project description:Chronic obstructive pulmonary disease (COPD) is currently the third cause of death worldwide with still increasing mortality and morbidity. Primary etiology of COPD is cigarette smoking. However, in clinic, not all smokers develop COPD. The underlying mechanism remains unclear. A549 cells, which are widely used in vitro as a model of alveolar type II pulmonary epithelium, were subjected to step-wise increasing cigarette smoke extract (CSE) treatments. Those cigarette smoke extract resistant (SER) cells were cultured and used for further experiments. The aim of this study is to investigate the differentially expressed genes in SER group with or without CSE treatment and identify potential genes or pathways which could play a role in COPD pathogenesis.

Genome-wide identification of SCARECROW (SCR) direct targets using a custom Agilent promoter array

Project description:ChIP-chip analysis was used to identify direct targets of the transcription factor SCR SCARECROW (SCR) is a key regulatory of radial patterning and stem cell renewal in the primary root. We have shown in previous studies that SCR is a direct transcriptional regulator in Arabidopsis thaliana. With the aim of understanding the molecular pathway acting downstream of SCR in primary root development, we identified SCR direct targets at the genome-wide level in primary roots.To do this we designed a promoter microarray (chip) for Arabidopsis containing probes tiling the intergenic regions, first intron, and 3’UTR of all annotated genes. We performed Chromatin Immunoprecipitation (ChIP) using an antibody to Green Fluorescent Protein (GFP) on roots of transgenic plants expressing a functional fusion protein of SCR and GFP that is driven by the SCR promoter. Our control was performing ChIP in parallel using the same anti-GFP antibody on roots of Columbia-O wild-type plants. DNA recovered from the SCR and wild-type ChIP experiments with Cy5 and Cy3 dye, respectively, and then hybridized to the same microarray. The array was scanned using an Agilent scanner and the signal intensity for each channel was retrieved and normalized by Agilent feature extraction software. Two biological replicates of this ChIP-chip experiment were performed.

Transcriptional profiling of senescent A549 cells

Project description:Telomere dysfunction is the most common identifiable cause of pulmonary fibrosis. Cellular senescence of epithlial cells is thought to play a signfiicant role in disease pathogensis. We established a model of cellular senescence using a human alveolar epithelilial-like cell lines (A549) and profiled the transcriptional changes that occur in response to telomere dyfunction. Telomere dysfunction was induced by expressing a dominant-negative form TRF2, the shelterin binding protein.

Knockdown TIMM13 in A549 lung cancer cell line

Project description:We depleted TIMM13 using short interfering RNA (siRNA) in A549 lung cancer cells, and found that silencing of TIMM13 could significantly inhibit A549 cell proliferation. Thus, we conducted RNA-seq in the A549 cells transduced with either nontargeting siRNA or two distinct TIMM13-specific siRNAs. We observed widespread gene expression change in A549 cells upon TIMM13 knockdown.
