Integrating microarray-based spatial transcriptomics and single-cell RNA-seq reveals tissue architecture in pancreatic ductal adenocarcinomas

Project description:Single-cell RNA sequencing (scRNA-seq) enables the systematic identification of cell populations in a tissue, but characterizing their spatial organization remains challenging. We combine a microarray-based spatial transcriptomics method that reveals spatial patterns of gene expression using an array of spots, each capturing the transcriptomes of multiple adjacent cells, with scRNA-Seq generated from the same sample. To annotate the precise cellular composition of distinct tissue regions, we introduce a method for multimodal intersection analysis. Applying multimodal intersection analysis to primary pancreatic tumors, we find that subpopulations of ductal cells, macrophages, dendritic cells and cancer cells have spatially restricted enrichments, as well as distinct coenrichments with other cell types. Furthermore, we identify colocalization of inflammatory fibroblasts and cancer cells expressing a stress-response gene module. Our approach for mapping the architecture of scRNA-seq-defined subpopulations can be applied to reveal the interactions inherent to complex tissues.

Multidirectional characterization of cellular composition and spatial architecture in human multiple primary lung cancers.

Project description:Multiple primary lung cancers (MPLCs) pose diagnostic and therapeutic challenges in clinic. Here, we orchestrated the cellular and spatial architecture of MPLCs by combining single-cell RNA-sequencing and spatial transcriptomics. Notably, we identified a previously undescribed sub-population of epithelial cells termed as CLDN2+ alveolar type II (AT2) which was specifically enriched in MPLCs. This subtype was observed to possess a relatively stationary state, play a critical role in cellular communication, aggregate spatially in tumor tissues, and dominate the malignant histopathological patterns. The CLDN2 protein expression can help distinguish MPLCs from intrapulmonary metastasis and solitary lung cancer. Moreover, a cell surface receptor-TNFRSF18/GITR was highly expressed in T cells of MPLCs, suggesting TNFRSF18 as one potential immunotherapeutic target in MPLCs. Meanwhile, high inter-lesion heterogeneity was observed in MPLCs. These findings will provide insights into diagnostic biomarkers and therapeutic targets and advance our understanding of the cellular and spatial architecture of MPLCs.

Decoding Heterogeneous and Coordinated Tissue Architecture in Glioblastoma Using Spatial Transcriptomics

Project description:Glioblastoma multiforme (GBM) stands as a devastating human malignancy known for its aggressive nature and resistance to multiple therapeutic interventions. Despite extensive intra-tumor heterogeneity unveiled by single-cell transcriptomic studies, the spatial intricacies of this heterogeneity remain largely unknown. This study leveraged clinical GBM specimens to explore gene expression heterogeneity using spatial transcriptomics technology. Our findings unveiled a prominent enrichment of the tissue stem cell signature in the region between necrosis and the peritumoral area, exhibiting a positive correlation with the signature of the mesenchymal subtype. Additionally, the upregulated genes in these regions demonstrated associations with ECM-receptor interaction, Proteoglycans, as well as the VEGF and ANGPT signaling pathways. In contrast, signature genes linked to Glycogen metabolism and Oxidative Phosphorylation were prominently expressed across all samples, irrespective of pathological zoning. Notably, Creatine metabolism showed enrichment in various cell populations except for the vascular-enriched areas. These spatial profiles not only serve as a reference but also provide a profound guide for future functional and mechanistic investigations into the progression of GBM.
