Project description:We conducted whole genome sequencing on eight evolved E. coli strains (S1–S8) and the parental wild-type (WT) strain to identify mutations arising from ofloxacin treatments. These strains (S1-S8), generated through fluoroquinolone-mediated adaptive laboratory evolution (ALE), exhibited varying levels of tolerance and resistance. The ALE experiment involved intermittent antibiotic treatments of eight independent cultures over 22 days. The untreated WT strain served as a baseline to pinpoint mutations in the evolved strains.

Project description:Genome wide DNA methylation profiling of parental, ABT-199 resistant population, and ABT-199 resistant clones from 3 acute myelogenous leukemia (AML) cell lines (MOLM-13, MV-4-11, OCI-AMLO2). The Illumina Infinium MethylationEPIC Human DNA methylation Beadchip was used to obtain DNA methylation profiles across approximately 850,000 CpGs from AML cell line samples. Project description:The timing of flower opening is essential for pollination and thus seed production. Despite flower opening has been a long lasting topic for plant biologists, the underling molecular mechansim remains elusive. Here we used a unique cucumber line â6457â that spontaneously produces super ovary with delayed corolla opening as material, and explored the physiological, cytological, nutritional and transcriptomic reasons for the delayed corolla opening in super ovary. Our data showed that cell division and cell expansion persisited for a longer period of time in the super ovary, especially during the green yellow bud stage and yellow bud stage. Similarly, RNA-seq analyses showed that RNA and protein synthesis related genes were upregulated during these two stages, which may account for the decreased nitrogen and phosphrate content in the super ovary. Further, activation of transcription factors were delayed in the green yellow bud stage, while signalling kinases related genes were upregulated in the yellow bud stage in the super ovary. Photosynthesis related genes were also significantly activated in the super ovary, which corresponds to the increased soluble suble content. Phytohoromones such as cytokinins and gibberllins were elevated in the super ovary. Consistently, cytokinins and gibberllins related genes showed significantly enhanced expression. Therefore, both developmental and nutritional factors regulate the timing of female flower opening in cucumber, and provide a valuable foundation for dissecting the underling regulatory pathways of flower opening in planta. The normal ovary blooms at 4-5 days after labeling (when the ovary is visible) (DAL), with the majority blooms at 5 DAL, while the anthesis of super ovary occurs at 8-9 DALs, with most super ovaries blooms at 9 DAL.In the normal ovary, corolla at 1 DAL (N1), 3 DAL (N3), 4 DAL (N4), and 5 DAL (N5) is the typical stage for green bud, green yellow bud, yellow bud, and flowering, respectively, whereas in the super ovary, corolla at 1 DAL (S1) is the green bud, corolla at 3, 4 and 5 DAL (S3, S4, S5) is the green yellow bud, corolla at 7 and 8 DAL (S7, S8) is the yellow bud, and corolla at 9 DAL (S9) is the typical flowering stage.Transcriptome profiling of 11 stages include N1,N3,N4,N5,S1,S3,S4,S5,S7,S8 and S9 were performed, and each stage had 3 biological replicates.

Project description:Unlike plants in the field, which experience significant temporal fluctuations in environmental conditions, plants in the laboratory are typically grown in controlled, stable environments. Therefore, signaling pathways evolved for survival in continuously fluctuating environments often remain functionally latent in laboratory settings. Here, we show that TGA1 and TGA4 act as hub transcription factors through which the expression of genes involved in high-affinity nitrate uptake are regulated in response to shoot-derived phloem mobile polypeptides, CEP DOWNSTREAM 1 (CEPD1), CEPD2 and CEPD-like 2 (CEPDL2) as nitrogen (N) deficiency signals, and Glutaredoxin S1 (GrxS1) to GrxS8 as N sufficiency signals. CEPD1/2/CEPDL2 and GrxS1-S8 competitively bind to TGA1/4 in roots, with the former acting as transcription coactivators that enhance the uptake of nitrate, while the latter function as corepressor complexes together with TOPLESS (TPL), TPL-related 1 (TPR1) and TPR4 to limit nitrate uptake. Arabidopsis plants deficient in TGA1/4 maintain basal nitrate uptake and exhibit growth similar to wild-type plants in a stable N environment, but were impaired in regulation of nitrate acquisition in response to shoot N demand, leading to defective growth under continuously fluctuating N environments where rhizosphere nitrate ions switch periodically between deficient and sufficient states. TGA1/4 are crucial transcription factors that enable plants to survive under fluctuating and challenging N environmental conditions.

Project description:microRNAs (miRNAs) are stable and abundant in body fluids and exhibit unique dysregulation signatures in cancers, making them attractive novel noninvasive cancer biomarkers. In an HMT-3522 S1 (S1) breast epithelial risk-progression 3D culture model, non-tumorigenic S1 cells form a fully polarized epithelium. Their pretumorigenic counterparts, silenced for gap junction and tumor suppressor Cx43, Cx43-KO-S1, lose epithelial polarity, multilayer, exhibit proliferative and invasion potential, and mimic tumor-initiated in vivo mammary epithelial morphology. To characterize the miRNA profile specific to Cx43 loss in the breast epithelia, miRNA-sequencing was performed and revealed 65 differentially expressed miRNAs in Cx43-KO-S1 as compared to S1 cells. A comparative analysis was conducted between the 65 differentially expressed miRNAs and 15 tumor-associated miRNAs from a young Lebanese patient validation cohort. miR-183-5p, downstream of Cx43 loss and commonly upregulated in the patient cohort and the breast epithelia and miR-492, not attributed to Cx43 loss, and only up-regulated in the young Lebanese patients were chosen for stable over-expression in the nontumorigenic S1 cells. Ectopic over-expression of miR-183 and miR-492 in S1 cells, through pLenti-III-miR-GPF tagged vectors, resulted in the formation of larger acini devoid of lumen assembly with cell multilayering, disrupted epithelial polarity and decreased nuclear circularity in 3D cultures, as well as in enhanced proliferation and invasion capacity and altered apical localization of Cx43 and apico-lateral localization of ß-catenin and Scrib. miR-183-5p and miR-492 over-expression in nontumorigenic S1 cells thus recapitulate pretumorigenic phenotypes similar to those reported upon Cx43 loss and act as oncomiRs and prognostic biomarkers.

Project description:Purpose: Experiments were done in mice undergoing unilateral nephrectomy (UNx) and sham nephrectomy. At specific time points (24 hours and 72 hours) after surgery, the earliest first portion of the kidney proximal tubule (PT-S1) and the cortical collecting duct (CCD) were manually micro-dissected and utilized for transcriptomic analysis by single-tubule small sample RNA-Seq and single-tubule ATAC seq. Methods: We carried out ATAC-sequencing in microdissected ealiest portion of proximal tubules (PT-S1) from mice with or without (sham) unilateral nephrectomy (UNx). Each group (Sham or UNx) has 3 biological replicates. Results and conclusion: ATAC-seq peaks in microdissected PT-S1 revealed a predominance of binding site motifs corresponding to PPARα.
