Project description:The experiments were done using an Orbitrap Fusion or an Orbitrap Fusion Lumos mass spectrometer. Multiplexing was achieved using either TMT10 or TMT11 reagents and the SPS-MS3 method. Basic pH reversed-phase chromatography (bRPLC) was used for off-line pre-fractionation; 12 fractions were analyzed for proteome mappings (PMID: 26700037) and 24 fractions plus a phosphotyrosine-enriched sample for phosphoproteome mappings (PMID: 31606085). Phosphoproteome mappings were done using both HCD fragmentation with Orbitrap fragment ion detection and CID fragmentation with ion trap fragment ion detection (PMID: 29487189, PMID: 31606085). If multiple TMT sets were required to analyze all samples from an experiment two bridge channels pooled from all samples was used to connect the data from the individual TMT sets (PMID: 28892078).

Project description:Low-intensity pulsed ultrasound (LIPUS) is a special type of low intensity ultrasound. In periodontal disease, LIPUS was applied as an adjuvant and non-invasive therapeutic treatment. While, the specific mechanism of LIPUS in the treatment of periodontal disease is not quite clear.RAW264.7 cells were induced to M1/M2 macrophage-like polarization by LPS/IL4. LIPUS was performed to stimulate RAW264.7 cells at an intensity of 45 mW/cm2, 25 min, interval 24 h, twice. The polyA mRNA sequencing of LPS induced RAW264.7 cells, LPS induced and LIPUS treated RAW264.7 cells were conducted.Our results suggested that LIPUS played an anti-inflammatory role by inhibiting LPS-induced M1 polarization of RAW264.7 cells in an Wnt2b/AXIN/β-catenin dependent way. LIPUS may inhibit inflammation in periodontal diseases by regulating macrophage differentiation, so as to play a therapeutic role in periodontal diseases.

IFNγ/LPS-polarized M1-type macrophages can have antiangiogenic activity, whereas IL-4-induced M2-type macrophages can be proangiogenic and profibrotic. Therapeutic strategies to inhibit M2-type polarization while promoting M1-type polarization could serve to inhibit pathological angiogenesis and fibrosis. Here, by combining global quantitative time-course proteomics and phosphoproteomics with a small-molecule inhibitor screen we identify signaling events that promote specifically IL-4-induced and not IFNγ/LPS-induced macrophage polarization and found that the MEK inhibitor trametinib and the HDAC inhibitor panobinostat potently prevent M2-type macrophage polarization without inhibiting M1-type polarization. In contrast, selective B-Raf inhibition promotes M2-type polarization. Trametinib and panobinostat also blocked M2-type macrophage polarization and concomitantly angiogenesis and fibrosis in models of wound healing and neovascular age-related macular degeneration in vivo. Thus, these pharmacologic inhibitors could be utilized therapeutically to selectively block IL4-induced macrophage polarization and reduce pathologic angiogenesis and fibrosis.

Previous studies have identified IFIH1 as a key regulator of macrophage M1 polarization in pneumonia-induced ARDS. IFIH1 is a cytosolic receptor responsible for recognizing viral double-stranded RNA (dsRNA) and activating inflammatory and antiviral signaling pathways. Interestingly, our observations indicate that IFIH1 can also be activated by lipopolysaccharide (LPS), a component of bacterial cell walls. However, the precise molecular mechanism underlying LPS-induced IFIH1 activation remains unclear. In our preliminary investigations, we have discovered a novel transcript, named IFIH1-binding RNA1 (IBR1), which is upregulated by LPS and gram-negative bacilli in monocytes and macrophages. We have confirmed that IBR1 interacts with the IFIH1 protein, forming a complex. Further experiments have revealed that IBR1, acting as an endogenous dsRNA, binds to the helicase domain of IFIH1 due to its local double-stranded structure. This specific interaction serves as the underlying molecular mechanism responsible for LPS-induced IFIH1 activation and subsequent macrophage M1 polarization in ARDS. Importantly, our observations indicate a significant upregulation of IBR1 expression in ARDS patients with gram-negative bacilli-induced pneumonia. Understanding the molecular mechanisms driving IFIH1 activation and macrophage M1 polarization in ARDS is of great importance for developing new therapeutic strategies to alleviate lung inflammation and improve patient outcomes. Further research is warranted to elucidate the precise roles of IBR1 and its potential as a therapeutic target in the management of ARDS.
