Project description:Transcriptional heterogeneity among malignant cells of a tumor has been studied in individual cancer types and shown to be organized into cancer cell states; however, it remains unclear to what extent these states span tumor types, constituting general features of cancer. Here, we perform a pan-cancer single-cell RNA-Seq analysis across 15 cancer types and identify a catalog of gene modules whose expression defines recurrent cancer cell states including ‘stress’, ‘interferon response’, ‘epithelial-mesenchymal transition’, ‘metal response’, ‘basal’ and ‘ciliated’. Spatial transcriptomic analysis linked the interferon response in cancer cells to T cells and macrophages in the tumor microenvironment. Using mouse models, we further found that induction of the interferon response module varies by tumor location and is diminished upon elimination of lymphocytes. Our work provides a framework for studying how cancer cell states interact with the tumor microenvironment to form organized systems capable of immune evasion, drug resistance, and metastasis.

Project description:The solid tumor microenvironment is heterogeneous and varies in composition by tumor type. High-resolution profiling of the cell composition in tumor microenvironments is crucial to understanding its biological role and function in clinical outcomes. Previously, gene expression and DNA methylation-based deconvolution approaches for tumor microenvironment have succeeded in deconvolving major cell types. However, existing methods lack accuracy and specificity to tumor type and include a limited amount of cell types. We developed a novel DNA methylation-based algorithm, HiTIMED, to estimate cell proportions in tumor microenvironments with a high resolution. HiTIMED employs a tumor-site-specific hierarchical model to enhance the accuracy of the predictions. Seventeen cell types, three major tumor microenvironment components (tumor, immune, angiogenic), and twenty carcinoma types can be profiled by HiTIMED. We demonstrated prognostic significance of HiTIMED cell types that other methods in the tumor microenvironment deconvolution were not capturing. The high resolution of HiTIMED deconvolution provides additional opportunities to study the impact of the tumor microenvironment on clinically significant outcomes like immunotherapy response.

Project description:Small-cell lung cancer (SCLC) is the most fatal form of lung cancer. Intra-tumoral heterogeneity, marked by neuroendocrine (NE) and non-neuroendocrine (non-NE) cell states, defines SCLC, but the drivers of SCLC plasticity are poorly understood. To map the landscape of SCLC tumor microenvironment (TME), we apply spatially resolved transcriptomics and quantitative mass spectrometry-based proteomics to metastatic SCLC tumors obtained via rapid autopsy. The phenotype and overall composition of non-malignant cells in the tumor microenvironment (TME) exhibits substantial variability, closely mirroring the tumor phenotype, suggesting TME-driven reprogramming of NE cell states. We identify cancer-associated fibroblasts (CAF) as a crucial element of SCLC TME heterogeneity, contributing to immune exclusion, and predicting an exceptionally poor prognosis. Together, our work provides the first comprehensive map of SCLC tumor and TME ecosystems, emphasizing their pivotal role in SCLCs adaptable nature, opening possibilities for re-programming the intercellular communications that shape SCLC tumor states.

Project description:Functional genomic screen in 2D cell culture is limited in identifying therapeutic targets that modulates tumor-microenvironment interaction. Through comparison of targeted CRISPR-Cas9 screens in 2D cell culture and cell line derived xenografts of lung cancer A549, we identified MEN1 as the top hit that confers differential essentialities in vitro and in vivo. Knockout of MEN1 in multiple solid cancer types does not impact cell proliferation in vitro, but significantly promotes and inhibits tumor growth in immunodeficient and immunocompetent mice, respectively. Mechanistically, knockout of MEN1 leads to redistribution of its interaction partner MLL1, a histone methyltransferase, to repetitive genomic regions that produce double stranded RNA. This resulted in MARV and cGAS-STING dependent activation of viral mimicry response, which induces tumor promoting neutrophil and tumor suppressing CD8+ T cell infiltrations in immunodeficient and immunocompetent mice, respectively. Consistently, multiple immune cell infiltrations are negatively correlated with MEN1 abundance and positively correlated with that of MLL1 in patient tumors of a broad range of cancer types. Pharmacological inhibition of MEN1-MLL1 interaction reduces tumor growth in CD8+ T cell dependent manner, and synergizes with anti-PD-L1 treatment. These findings reveal tumor microenvironment dependent oncogenic and tumor suppressive function of MEN1 and provide rationale for therapeutic targeting of MEN1 alone or in combination with immunotherapy in multiple solid cancer types.

Project description:To better understand the interaction between tumor cells and their microenvironment with regard to mechanisms of invasion, total RNA was isolated from the inner-tumor, tumor invasion front, adjacent lung and distant normal lung tissue from 18 patients with squamous cell lung carcinoma using punch-aided laser capture microdissection. Comprehensive mRNA expression profiles were obtained from microarray expreiments and statistical analyses revealed extensive changes in gene expression when comparing the inner tumor and tumor front with the normal lung and lung front. However, only a few genes were differentially expressed between the tumor front and the inner tumor. The identified genes indicate prostaglandin mediated inflammatory processes at the invasion front Sample for microarray experiments were taken from the inner-tumor, tumor invasion front, adjacent lung and distant normal lung tissue from 18 patients with squamous cell lung carcinoma using punch-aided laser capture microdissection. Sample RNA and Universal Reference RNA (Stratagene, La Jolla, USA) were amplified and separately labeled with both Cy3 and Cy5. All samples were subjected to two-color hybridizations (sample against reference) with color-switch experiments yielding two technical replicates, respectively.

Project description:Pericytes and endothelial cells (ECs) are building blocks of blood vessels. While the contributions of ECs to tumor angiogenesis and the tumor microenvironment are well established and multiple drugs that targeting ECs have been developed for clinic use to treat cancers, the underlying mechanisms of pericyte in supporting tumor vessel and in shaping tumor microenvironment remains largely unexplored and no pericyte targeting strategies have been approved yet. This study employs targeted deletion of the NO receptor sGC in pericytes and utilizes single-cell RNA sequencing to elucidate its impact on the tumor microenvironment. The results unveil a disruptive effect on EC-pericyte interactions, subsequently impeding Notch-mediated intercellular crosstalk and prompting extensive transcriptomic reprogramming in both cell types. This vascular alteration further relays to neighboring cancer-associated fibroblasts (CAFs) and tumor-associated macrophages (TAMs) through paracrine signaling, collectively suppressing tumor growth. Importantly, the inhibition of pericyte sGC has limited influence on quiescent vessels but significantly sensitizes angiogenic vessels to anti-angiogenic treatment. In conclusion, this study underscores the vital role of pericytes in governing tumor vessels and the tumor microenvironment, suggesting that targeting pericyte sGC holds promise for enhancing anti-angiogenic therapy.
