Project description:Despite lacking a DNA intermediate, orthomyxoviruses complete their replication cycle in the nucleus and generate multiple transcripts through noncanonical splicing. This biology enables the slow accumulation of a subset of viral transcripts which serve as a timer to coordinate the later phases of the life cycle. Here we demonstrate that splicing is mediated by a unique structure in the RNA as revealed by Archaean L7Ae-mediated inhibition. We demonstrate that L7Ae expression inhibits influenza A virus, influenza B virus, and Salmon isavirus revealing a common strategy utilized by Orthomyxoviridae members. L7Ae-mediated inhibition of influenza A virus was lost with the generation of a splicing-independent recombinant strain and attempts to select for an escape mutant resulted in variants with significant fitness cost. As L7Ae recognizes conventional kink turns in various RNAs, these data implicate the formation of a similar structure as a shared strategy adopted by orthomyxoviruses to coordinate their replication cycle.

Project description:This study describes how site-specific glycosylation of Influenza A virus changes in response to pressures from the host immune system, thereby allowing the virus to evolve and escape neutralization. We compared the glycosylation patterns of different virus strains as they evolve and correlated this information with changes in biological activity. Furthermore, modelling and molecular dynamics studies were performed to understand the basis for glycan microheterogeneity and interactions of the virions with host-immune molecules.

Project description:The emergence of SARS-CoV-2 (Severe Acute Respiratory Syndrome Coronavirus-2) variants and “anatomical escape” characteristics threaten the effectiveness of current coronavirus disease (COVID-19) vaccines. There is an urgent need to understand the immunological mechanism of broad-spectrum respiratory tract protection to guide broader vaccines development. In this study, we investigated immune responses induced by an NS1-deleted influenza virus vectored intranasal COVID-19 vaccine (dNS1-RBD) which provides broad-spectrum protection against SARS-CoV-2 variants. Intranasal delivery of dNS1-RBD induced innate immunity, trained immunity and tissue-resident memory T cells covering the upper and lower respiratory tract. It restrained the inflammatory response by suppressing early phase viral load post SARS-CoV-2 challenge and attenuating pro-inflammatory cytokine (IL-6, IL-1B, and IFN-γ) levels, thereby reducing excess immune-induced tissue injury compared with the control group. By inducing local cellular immunity and trained immunity, intranasal delivery of NS1-deleted influenza virus vectored vaccine represents a broad-spectrum COVID-19 vaccine strategy to reduce disease burden. To investigate the trainned-immunity of alveolar macrophage generated by dNS1-RBD vaccine in Golden Hamster, we vaccinated Golden Hamster with dNS1-RBD/dNS1-Vector/PBS and collect the alveolar macrophage samples to sequence for the ATAC-seq data 2 months post vaccinated. Then performed the differential peak and igv track visualization with this dataset.

To investigate the immune response generated by dNS1-RBD, dNS1-Vector and wild type Influenza virus CA04 in C57BL/6 mouse lung, we vaccinated/infected C57BL/6 mice and collected the lung samples at different time point post vaccinated/infected to sequence for the single cell RNA-seq data, then performed normalization, clustering, reduction, cell type annotation, differential expression analysis and enrichment analysis based on this dataset.

Project description:While a common symptom of influenza and coronavirus disease 2019 (COVID-19) is fever, its physiological role on host resistance to viral infection remains less clear. Here, we demonstrate that exposure of mice to the high ambient temperature of 36 °C increase host resistance to viral pathogens including influenza virus and severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2). High heat-exposed mice increase basal body temperature over 38 °C to enable more bile acids production in a gut microbiota-dependent manner. The gut microbiota-derived deoxycholic acid (DCA) and its plasma membrane-bound receptor Takeda G-protein-coupled receptor 5 (TGR5) signaling increase host resistance to influenza virus infection by suppressing virus replication and neutrophil-dependent tissue damage. Furthermore, the DCA and its nuclear farnesoid X receptor (FXR) agonist protect Syrian hamster from lethal SARS-CoV-2 infection. Moreover, we demonstrate that certain bile acids are reduced in the plasma of COVID-19 patients who developed moderate I/II disease compared with minor illness group. These findings uncover an unexpected mechanism by which virus-induced high fever increases host resistance to influenza virus and SARS-CoV-2 in a gut microbiota-dependent manner.
