Project description:The objectives of the study were to use RNA-Seq to examine the effect of (i) breed and (ii) gradual weaning, on the whole blood mRNA transcriptome of artificially reared Holstein-Friesian and Jersey calves. The calves were gradually weaned over 14 days (day (d) -13 to d 0) and mRNA transcription was examined one day before gradual weaning was initiated (d -14), one day after weaning (d 1) and 8 days after weaning (d 8). RNA-seq analysis was carried out on RNA extracted from whole blood. Gradual weaning had no effect on gene expression (P>0.05).There were 550 differentially expressed genes at a false discovery rate of 10% and with a â¥1.5-fold change, between Holstein-Friesian and Jersey calves on d -14, 490 on d 1, and 411 on d 8. GOseq/KEGG pathway analysis showed that the cytokine-cytokine receptor interaction pathway and the neuroactive ligand-receptor interaction pathway were over-represented between breeds on all days (P<0.01; Qâ¤0.1). These results demonstrate that the gradual weaning practiced here does not compromise the welfare of artificially-reared dairy calves, evidenced by the lack of expression changes in any genes in response to gradual weaning. These data also suggest differences in cell signalling and immune responses between breeds. Eight Holstein-Friesian and eight Jersey bull calves were group housed indoors and individually fed milk replacer and concentrate using an automatic feeder. Calves were gradually weaned by reducing milk-replacer from 6 litres to 0 litres over 14 days (d) (d -13 to d 0). Calves were blood sampled on d -14, 1, and 8, relative to weaning (d 0). RNA-seq analysis was carried out on RNA extracted from whole blood.

Project description:We present the RNA-seq based transcriptome profile of ventral soft palate tissue from two Indian indigenous breeds (Malnad Gidda and Hallikar; Bos indicus) of cattle and Holstein Friesian (HF) crossbred calves. Differentially expressed gene pattern showed stronger innate immune response in the indigenous calves. We find that induction of innate and cell mediated immune response is associated with early viral clearance and mild form of foot-and-mouth disease.

Project description:The aim of this study was to measure the impact of contrasting feeding regimes in the first 12 wk of life, known to impact age at puberty on the molecular control of the testes in bull calves. Holstein bull calves were designated to high (HI; n=15) or moderate (MOD; n=15) dietary groups, with diets designed to provoke growth rates of 1.0 and 0.5 kg/day, respectively. At 12 wk of age, all calves were euthanized, and testes parenchyma harvested. RNA was extracted from the testes and used for miRNAseq. Bioinformatic analysis identified 7 miRNA as differentially expressed between the HI and MOD treatment groups, with target mRNA genes invovled in pathways related to AMPK and IGF-1 signaling.

Project description:Bovine Respiratory Syncytial Virus (BRSV) is a cause of Bovine Respiratory Disease (BRD). The objective of this study was to elucidate the chromatin regions which were differentially open in the bronchial lymph nodes (BLN) of dairy calves experimentally challenged with BRSV, relative to unchallenged control calves. Holstein-Friesian calves were either challenged with BRSV inoculum (n=12) or mock challenged with PBS (n=6). Calves were euthanised on day 7 post-challenge. ATAC-Seq libraries were prepared from fresh BLN tissues and sequenced (75 bp paired-end). Sequence reads were aligned to the UMD3.1 reference genome and peak calling (q < 0.01) was performed with MACS2, employing the BAMPE model. Using Diffbind, 9,144 and 5,096 differentially accessible peaks were identified between BRSV challenged and control calves (P < 0.05, FDR < 0.05) using DeSeq2 and EdgeR, respectively. There were 169 and 110 genes previously found to be differentially expressed using RNA-Seq located within or up to 2kb upstream of the differentially accessible peaks identified by the DeSeq 2 and EdgeR analyses, respectively. There were 237 differentially accessible peaks positioned within 40 previously identified susceptibility loci for BRD. These open chromatin regions are likely involved in the gene transcriptional and regulatory response to infection by BRSV.

Project description:The objective of this study was to examine changes in hepatic gene expression of heifer calves offered varying planes of nutrition during early life. At approximately 3 weeks of age (19 ± 5 days of age) Angus X Holstein-Friesian heifer calves were offered a high (HP, n=15) or moderate plane of nutrition (MP, n=15) to achieve target growth rates of 1.2 kg/d and 0.5 kg/d, respectively. After 18 weeks of differential feeding all calves were euthanized and the liver of each calf recovered. RNA was extracted and subsequently subjected to RNAseq analysis. A total of 591 genes were identified as significantly differentially expressed between HP and MP calves. Differentially expressed genes were involved in biological pathways and processes including those related to metabolism (amino acid, vitamin and mineral metabolism) as well as those involved in organ growth and development.

Project description:The aim of this study was to investigate the effect of early calf-hood nutrition on the transcriptomic profile of the arcuate nucleus of the hypothalamus, the anterior pituitary and the testes in Holstein-Friesian bulls and possible downstream effects on reproduction. Holstein Friesian bull calves with a mean (±S.D.) age and bodyweight of 19 (±8.2) days and 47.5 (±5.3) kg, respectively, were assigned to either a high (n=10) or low (n=10) plane of nutrition. Calves were fed in order to achieve an overall growth rate of 1.2 and 0.5 kg/day for the high and low plane of nutrition treatments, respectively. Project description:Bovine Herpesvirus 1 (BoHV-1) is a leading cause of Bovine Respiratory Disease (BRD) in young calves, which is responsible for substantial morbidity and mortality. Therefore, the objective of the current study was to elucidate the whole blood mRNA transcriptomic response to an experimental challenge with BoHV-1, in dairy calves. Holstein-Friesian calves were either challenged by intranasal atomisation with BoHV1 virus (6.3 x 10^7/mL x 1.35mL) (n=12) or mock challenged with sterile phosphate buffered saline (n=6). Clinical signs were scored daily until euthanasia at day 6 post-challenge. Total RNA was extracted and sequenced from whole blood (100 bp paired-end). Sequence reads were aligned to the ARS-UCD1.2 bovine reference genome and differential gene expression analysis was performed using EdgeR. An MDS plot displayed an obvious separation between BoHV-1 challenged and control calves based on the gene expression changes in whole blood. There were 488 differentially expressed (DE) genes (p < 0.05, FDR < 0.1, fold change > 2) between the BoHV-1 challenged and control calves.
