Project description:Background: Biological conversion of the surplus of renewable electricity to CH4 could support energy storage and strengthen the power grid. Biological methanation (BM) is closely linked to the activity of biogas-producing bacterial community and methanogenic Archaea in particular. During reactor operations, the microbiome is often subject to various changes whereby the microorganisms are challenged to adapt to the new conditions. In this study, a hydrogenotrophic-adapted microbial community in a laboratory-scale BM fermenter was monitored for its pH, gas production, conversion yields and composition. To investigate the robustness of BM regarding power oscillations, the biogas microbiome was exposed to five H2 starvations patterns for several hours.

Project description:Background: Methane yield and biogas productivity of biogas plants depend on microbial community structure and functionality, substrate supply, and general process parameters. Little is known, however, about the correlations between microbial community function and the process parameters. To close this knowledge gap the microbial community of 40 industrial biogas plants was evaluated by a metaproteomics approach in this study. Results: Liquid chromatography coupled to tandem mass spectrometry (Elite Hybrid Ion Trap Orbitrap) enabled the identification of 3138 metaproteins belonging to 162 biological processes and 75 different taxonomic orders. Therefore, database searches were performed against UniProtKB/Swiss-Prot and several metagenome databases. Subsequent clustering and principal component analysis of these data allowed to identify four main clusters associated to mesophilic and thermophilic process conditions, upflow anaerobic sludge blanket reactors and sewage sludge as substrate. Observations confirm a previous phylogenetic study of the same biogas plant samples that was based on 16S-rRNA gene by De Vrieze et al. (2015) (De Vrieze, Saunders et al. 2015). Both studies described similar microbial key players of the biogas process, namely Bacillales, Enterobacteriales, Bacteriodales, Clostridiales, Rhizobiales and Thermoanaerobacteriales as well as Methanobacteriales, Methanosarcinales and Methanococcales. In addition, a correlation study and a Gephi graph network based on the correlations between the taxonomic orders and process parameters suggested the presence of various trophic interactions, e.g. syntrophic hydrogen transfer between Thermoanaerobacteriales and Methanomicrobiales. For the elucidation of the main biomass degradation pathways the most abundant 1% of metaproteins were assigned to the KEGG map 1200 representing the central carbon metabolism. Additionally, the effect of the process parameters (i) temperature, (ii) organic loading rate (OLR), (iii) total ammonia nitrogen (TAN) and (iv) sludge retention time (SRT) on these pathways was investigated. For example high TAN correlated with hydrogenotrophic methanogens and bacterial one-carbon metabolism, indicating syntrophic acetate oxidation. Conclusion: This study shows the benefit of large-scale proteotyping of biogas plants, enabling the identification of general correlations between the process parameters and the microbial community structure and function. Changes in the level of microbial key functions or even in the microbial community type represent a valuable hint for process problems and disturbances.

Project description:Schizosaccharomyces pombe is a model unicellular eukaryote with ties to the basic research, oenology and industrial biotechnology sectors. While most investigations into S. pombe cell biology utilize Leupold’s 972h- laboratory strain background, recent studies have described a wealth of genetic and phenotypic diversity within wild populations of S. pombe including stress resistance phenotypes which may be of interest to industry. Here we describe the genomic and transcriptomic characterization of Wilmar-P, an S. pombe isolate used for bioethanol production from sugarcane molasses at industrial scale. Novel sequences present in Wilmar-P but not in the laboratory S. pombe genome included multiple coding sequences with near-perfect nucleotide identity to Schizosaccharomyces octosporus sequences. Wilmar-P also contained a ~100kb duplication in the right arm of chromosome III, a region harboring ght5+, the predominant hexose transporter encoding gene. Transcriptomic analysis of Wilmar-P grown in molasses revealed strong downregulation of core environmental stress response genes and upregulation of hexose transporters and drug efflux pumps compared to laboratory S. pombe. Finally, examination of the regulatory network of Scr1, which is involved in the regulation of several genes differentially expressed on molasses revealed expanded binding of this transcription factor in Wilmar-P compared to laboratory S. pombe in the molasses condition. Together our results point to both genomic plasticity and transcriptomic adaptation as mechanisms driving phenotypic adaptation of Wilmar-P to the molasses environment and therefore adds to our understanding of genetic diversity within industrial fission yeast strains and the capacity of this strain for commercial scale bioethanol production.

Project description:The filamentous fungus Aspergillus oryzae is an important microbial cell factory for industrial production of useful enzymes, such as α-amylase. In order to optimize the industrial enzyme production process, there is a need to understand fundamental processes underlying protein production, here under how protein production links to metabolism through global regulatory structures. In this study, two α-amylase-producing strains of A. oryzae, a wild type strain and a transformant strain containing additional copies of the α-amylase gene, were characterized at a systematic level. Based on integrated analysis of ome-data together with genome-scale metabolic network and flux calculation, we identified key genes, key enzymes, key proteins, and key metabolites involved in the processes of protein synthesis and secretion, nucleotide metabolism, and amino acid metabolism that can be the potential targets for improving industrial protein production. Project description:Corynebacterium glutamicum is well-known as an industrial workhorse, most notably for its use in the bulk production of amino acids in the feed and food sector. Fast growth and robustness against oscillatory oxygen availability, which can occur in large-scale bioreactors, are advantageous properties of this bacterium. However, previous studies of the effect of gradients in scale-down reactors with complex media disclosed an accumulation of several carboxylic acids and a parallel decrease of growth and product accumulation by C. glutamicum. This study addresses the impact of carboxylic acids, e.g. acetate and L-lactate, on the cultivation process and their potential role in scale up related performance losses. In order to mimic a discontinuous oxygen supply, a fluctuating power input in shake flask and stirred tank cultivations with mineral salt was applied. One focus of this study is to identify relative changes in the proteome due to the differing availability of carboxylic acids under discontinuous oxygen supply.
