Project description:This set of data is for assessing and validation of a novel method, CGI-seq, as described in the corresponding paper, for profiling of single cell CpG methylome. We tested 4 different cell lines (K562, GM12878, 551 K1-iPSC, and Fibroblast ATCC-CCL-110) with a low quantity of cells (LQC, here including 100-cell or 10-cell) and with single cells (SC) separately. Briefly, the protocol include these steps. The intact gDNA of the cell(s) was released. This gDNA (i.e. the TEST sample, but this step was omitted for the Methylation Control or MC sample) was cut with the 1st set of restriction endonucleases, called RE1, which were sensitive to CpG methylation, and distinguished methylated from unmethylated DNA sequences. Then, each sample, including digested TEST DNAs and intact MC DNA, was immediately amplified by MDA method (or REPLIg kit), in which the methylated DNA sequences were highly efficiently amplified, while unmethylated DNA sequences were depleted. The amplicon was then cut with the 2nd set of restriction endonucleases, called RE2, and the appropriate size (between 50-500bp) of fragments were recovered to generate sequencing library, which was to enrich CpG-rich sequences (especially CpG islands) and improve the sequencing efficiency (reduced representation sequencing). Finally, Next Generation Sequencing (NGS) was performed. The outcome sequencing reads were analyzed with a specially designed algorithms. The result shows the high sensitivity, high reliability, high reproduciblity, and high coverage of the method on profiling the genome-wide CpG methylation pattern for single cells. It is a simple, robust and faithful technology for single cell CpG methylation pattern analysis, enabling unsupervised clustering of single cells basing on genome-wide CpG methylation pattern. This method will be valuable to dissect the subpopulation structure for a cellular population heterogeneous in CpG-methylation pattern.

Project description:Among both healthy and immunocompromised patient populations, pneumonia is a leading cause of death worldwide. Yet, despite structural vulnerability resulting in recurrent exposure to pathogens, the lungs’ mucosal immunity successfully suppresses most infections. We recently reported that these innate defenses can be substantially augmented by inhalational exposure to a crude bacterial lysate, protecting broadly against respiratory pathogens, including lethal pneumonia caused by bacteria, fungi or viruses. The phenomenon of inducible resistance is associated with rapid pathogen killing in the lungs and persists in the absence of the typical leukocytes of innate immunity. Rather, the respiratory epithelium appears to be the predominant effector. Toll-like receptors (TLRs) are highly conserved pattern recognition receptors crucial to host defense through the sensing of pathogen associated molecular patterns. Given the importance of TLRs to mucosal immunity, the presence of numerous pathogen associated molecular patterns in the bacterial lysate, and the induction of many TLR-dependent genes following lysate treatment, we hypothesized that induced resistance follows simultaneous stimulation of multiple TLRs. To test this, we challenged mice deficient in TLR/IL1R adaptor proteins and found that resistance could not be induced in mice lacking MyD88. Having identified this phenomenon to be MyD88-dependent, we sought to determine whether the protective phenomenon could be recapitulated by treatment with synthetic TLR agonists. Mice were treated with aerosolized TLR ligands, alone and in combination, prior to infection with virulent pathogens. While limited protection against pneumonia was afforded by the individual TLR ligands, we discovered that the synergistic combination of diacylated lipopetide TLR2/6 agonist Pam2CSK4 and CpG oligodeoxynucleotide TLR9 agonist ODN2395 induced profound resistance against all tested pathogens. This combination also induced greater than additive pathogen killing in the lungs of challenged mice, and we found that the combination could effectively induce pathogen killing by respiratory epithelial cells in vitro. In order to better understand the mechanisms underlying the inducible pathogen killing by this unique combination of TLR agonists, we performed microarray analysis of murine MLE-15 respiratory epithelial cells following 4 h treatment with PBS (sham treatment), Pam2CSK4 alone, ODN2395 alone, or the combination of both agonists, using Illumina Sentrix MouseRef-8 v2 BeadChips. This allows for assessment of differential gene expression, not only between treated and untreated, but between single and combination treated. The intent of the experiment is to gain insight into the transcriptionally-regulated means by which TLR2/6 and TLR9 signaling pathways synergistically interact. Project description:Transmission-blocking vaccines (TBVs) aim to disrupt malaria parasite development by targeting antigens expressed in the mosquito midgut and are considered an integral element of malaria eradication efforts. Here, we used non-human primates to demonstrate that immune responses to Pfs25, the leading TBV candidate, can be improved using unconjugated Pfs25 encapsulated in PLGA-based synthetic vaccine particles (SVP[Pfs25]) delivered subcutaneously, compared to the multimeric form, Pfs25-EPA administered intramuscularly. Pfs25-EPA given with the toll-like receptor (TLR)-based adjuvant GLA-LSQ induced robust Ab responses, but SVP[Pfs25] adjuvanted with GLA-LSQ or SVPs containing CpG or R848 increased Ab titers, Pfs25-specific plasmablasts, circulating memory B cells, and plasma cells in the bone marrow. Animals receiving R848 or CpG showed particularly strong type I IFN polarized innate activation, which correlated with increased Ab half-life. Only SVP[Pfs25] induced detectable Pfs25-specific CD4 Th1 and Tfh cells, correlating with improved Ab avidity. Collectively, multiple aspects of the responses elicited to Pfs25 indicate that the nanoparticle technology combined with TLR agonists is a promising platform for TBVs.

Project description:Dendritic cells (DCs), professional antigen presenting cells, have demonstrated effective in controllingthe initial of innate immune, while CpG could improve the performance of immune system. To explorethe mechanism of CpG enhancing the immune response, we compared different stimulated mouse DCswith systemic approach microarrays. Analysis revealed 1840 differentially expressed genes in H9N2stimulated group, more than 1728 altered genes in inactive H9N2 group. Investigation also proved thatCpG/inactive H9N2 co-stimulation changed 2140 genes, more than that in H9N2 group, strongly demon-strated that CpG improved the performance of inactive H9N2 vaccination. Pathways analysis founded thatDCs response rapid to shift in their maturation state, which involved Toll-like receptor (TLR) pathwaysignificantly. Microarrays results were also verified by qRT-PCR with 14 elected representative genes. Fur-ther analysis proved that co-stimulatory molecules (CD40, CD80, CD86 and MHC-II), regulatory protein(IRF-7 and TRAF-6) and pro-inflammatory cytokines (IL-1, IL-6 and IL-12) were all changed and involvedin DCs maturation. At last we demonstrated TLR signalling pathway in chicken bone marrow-deriveddendritic cells (chBM-DCs) stimulated with CpG. The distinct transcriptional profiles of DCs pulsed withvarious stimuli expanded our understanding of how DCs respond and recognize influenza.

Project description:The aim of the project was the identification of the transcriptional signature of Tfh cells that emerge following immunization with different adjuvants. For this purpose C57Bl/6 mice, bearing a Foxp3-GFP reporter system, were immunized with OVA-IFA or OVA-CpG. At day 11 post-immunization, Foxp3 negative Tfh cells were FACS-sorted from the draining lymph nodes and processed for single cell RNA sequencing.
