Project description:Increasing utilization and human population density in the coastal zone is widely believed to place increasing stresses on the resident biota, but confirmation of this belief is somewhat lacking. While we have solid evidence that highly disturbed estuarine systems have dramatic changes in the resident biota (black and white if you will), we lack tools that distinguish the shades of grey. In part this lack of ability to distinguish shades of grey stems from the analytical tools that have been applied to studies of estuarine systems and perhaps more important is the insensitivity of the biological end points that we have used to assess these impacts. In this paper we will present data on the phenotypic adjustments as measured by transcriptomic signatures of a resilient organism (oysters) to land use practices in the surrounding watershed using advanced machine learning algorithms. We will demonstrate that such an approach can reveal subtle and meaningful shifts in oyster gene expression in response to land use. Further, the data shows that gill tissues are far more responsive and provide superior discrimination of land use classes than hepatopancreas and that transcript encoding proteins involved in energy productions, protein synthesis and basic metabolism are more robust indicators of land use than classic biomarkers such as metallothioneins, GST and cytochrome P450. Oysters were collected from 11 tidal creeks in Georgia, South Carolina and North Carolina at sites variously impacted by human development. A total of 267 individuals were examined for gene expression profiles in gill and hepatopancreas tissues for a total of 534 arrays. The data were filtered though standard tools and ultimately analyzed using advance machine learning techniques.

Project description:From the microarray experiment, many of the 43,311 probes were significantly different: 4,287 (9.9 %) between genotypes (WT and SaVHAc1-rice), 6,761 (15.6 %) between environments (saline or non-saline conditions), and 705 (1.6 %) responded differently to the environment depending upon the genotype. Although a large number of genes showed upregulation in SaVHAc1-rice relative to WT, eighteen genes that showed more than two-fold increase or decrease in transcription in SaVHAc1-rice were considered significantly up- or down-regulated, respectively. Fourteen genes encoding proteins with either ion transport or metal binding function were significantly upregulated. The four genes that showed significant down-regulation in SaVHAc1-rice did not have any functional annotation (hypothetical or expressed proteins). Interestingly, none of the other subunits of vATPase was observed as being affected by SaVHAc1. Two genotypes (transgenic and wildtype), both exposed to two environments (saline and control) for up to 72 hours. Four biological replicates per genotype/environment combination. One sample per array.

Project description:It has long been recognized that species occupy a specific ecological niche within their ecosystem. The ecological niche is defined as the number of conditions and resources that limit species distribution. Within their ecological niche, species do not exist in a single physiological state but in a number of states we call the Natural Operating Range. In this paper we link ecological niche theory to physiological ecology by measuring gene expression levels of collembolans exposed to various natural conditions. The soil-dwelling collembolan Folsomia candida was exposed to 26 natural soils with different soil characteristics (soil type, land use, practice, etc). The animals were exposed for two days and gene expression levels were measured. The main factor found to regulate gene expression was the soil type (sand or clay), in which 18.5% of the measured genes were differentially expressed. Gene Ontology analysis showed animals exposed to sandy soils experience general stress, affecting cell homeostasis and replication. Multivariate analysis linking soil chemical data to gene expression data revealed that soil fertility influences gene expression. Land-use and practice had less influence on gene expression; only forest soils showed a different expression pattern. A variation in gene expression variation analysis showed overall low variance in gene expression. The large difference in response to soil type was caused by the soil physicochemical properties where F. candida experiences clay soils and sandy soils as very different from each other. This collembolan prefers fertile soils with high organic matter content, as soil fertility was found to correlate with gene expression and animals exposed to sandy soils (which, in general, have lower organic matter content) experience more general stress. Finally, we conclude that there is no such thing as a fixed physiological state for animals in their ecological niche and the boundary between the ecological niche and a stressed state depends on the genes/pathways investigated. Test animals were exposed to 26 natural soils + 2 control soils. 4 biological replicates per soil containing 25 grams of soil and 30 23-day-old animals per replicate, RNA was isolated after two days of exposure. for the micro-array hybridization design we made use of an interwoven loop design. from the four replicates per soil two were labeled with Cy3 and 2 with Cy5. It was made sure that now two replicates of the same soil were ever hybridized against the same soil.

Project description:Rice (Oryza sativa), the major staple food crop is being cultivated under varying ecosystems ranging from irrigated lowland to rainfed upland environments. Improvement in the rice production under drought prone unfavourable environment depends on the development of drought tolerant genotypes which needs thorough understanding of physiological and molecular events behind the tolerance mechanism. There is considerable genetic variation for drought tolerance mechanism within the cultivated gene pool. To understand the diversity of drought response, two indica rice genotypes namely, i) Apo, an up-land drought tolerant indica veriety from Philippines and ii) IR64, a popular high yielding drought susceptible genotype were selected for this study. We used the 22K rice Oligoarray from Agilent technologies to study the transcript profile in the leaves of the two contrasting rice genotypes under control and drought stressed conditions during vegetative phase. Project description:There is continuous interest in the anti-viral immune response of shrimp to prevent bacterial and viral infection. In this study, global expression analysis through microarray was conducted to gain insights about the mechanisms involved in the protection of non-specific double stranded RNA –injected shrimps against infectious diseases. Hemocytes were collected from different shrimp groups injected with PBS (Phosphate buffered saline), siGFP and dsGFP at 12 and 24 hour timepoints. Genes were clustered based on expression and treatment to highlight differences in expression related to the type of injection.
