To overcome these two disadvantages, the cell hashing technique seems interesting. In this work, we propose to test the feasibility and the reliability of the single cell hashing technique on primary AML cells. For this purpose, we compared the transcriptomic profile of AML cells analyzed by the classical single-cell RNA sequencing approach versus the cell hashing technique.

GMM-Demux: sample demultiplexing, multiplet detection, experiment planning and novel cell type verification in single cell sequencing.

Project description:Identifying and removing multiplets is essential to improving the scalability and the reliability of single cell RNA sequencing (scRNA-seq). Multiplets create artificial cell types in the dataset. We propose a Gaussian-mixture-model-based multiplet identification method, GMM-Demux. GMM-Demux accurately identifies and removes multiplets through sample barcoding, including cell hashing and MULTI-seq. GMM-Demux uses a droplet formation model to authenticate putative cell types discovered from a scRNA-seq dataset. We generated two in-house cell hashing datasets and compared GMM-Demux against three state-of-the-art sample barcoding classifiers. We show that GMM-Demux is stable, highly accurate and recognized 9 multiplet-induced fake cell types in a PBMC dataset.

Cell hashing enable sample multiplexing, multiplet identification and super-loading on droplet-based single cell RNA-sequencing platforms

Project description:We reasoned that by using a distinct set of oligo-tagged antibodies against ubiquitously expressed proteins, we could uniquely label multiple populations of cells, multiplex them together, and use the barcoded antibody signal as a fingerprint. We refer to this approach as cellular "hashing", as our set of oligos defines a "look up table" to assign each multiplexed cell to its original sample. We demonstrate application of the technique to combine eight samples and run them simultaneously in a single droplet based scRNA-seq run. We show that cell hashtags allow sample multiplexing, confident multiplet identification and super-loading in the context of a commonly used droplet-based scRNA-seq method to drive down the per-cell cost of large-scale scRNA-seq experiments

A scalable, low cost, multi-omic interrogation and sample hashing workflow for single-cell analysis using the Seq-Well S3 platform

Project description:Clinical samples promise unparalleled insights into the cellular mechanisms that underlie pathological conditions and therapeutic responses. However, they often can be precious, with few cells available for single-cell analysis, necessitating effort to maximize the amount of information that can be garnered from each. Here, we introduce a low material input, cost-effective protocol for conducting multi-omic analyses and sample hashing on single-cell suspensions using the Seq-Well S3 platform. Our protocol, designed to be both accessible and affordable, leverages readily available reagents and standard laboratory equipment, significantly lowering barriers to entry for researchers in low- and middle-income countries. The method detailed herein offers a streamlined and efficient workflow for: (1) precise staining of single-cell suspensions with antibody-oligo conjugates for accurate cell surface protein identification and effective sample multiplexing; (2) reliable generation of Seq-Well S3 sequencing libraries; (3) optional generation of bulk-RNA sequencing libraries through an optimized SMART-seq2 protocol; and, (4) robust computational pipelines for in-depth multi-omic data analysis. This protocol works with fragile and limited cell inputs (here, outlined for 15,000 cells per 200 µL - a fraction of the input required by most commercial methods). It also offers significant cost and time savings, with the entire process from cell isolation to sequencing taking only 3-6 days, plus an additional 1-2 days for data processing. In sum, this generally applicable pipeline empowers researchers around the globe to apply single-cell multiomics to advance their own research agendas.

RNA-seq of T in PBMC and TILs

Project description:Purpose: Transcriptome profiling (RNA-seq) was used to compare the expression differences between T in PBMC and TILs Methods:Paired TILs and T in PBMC cells were sorted from fresh patient blood and tumor samples. Then the mRNA were sequeced using xTen platform. The sequence reads that passed quality filters were analyzed. Results: by extract mRNA from tumor infiltrated T cells from ovarian cancer patient sample and T cells from patient bllod samples, we compared the different expressed genes from TIL and T in blood. Hierarchical clustering of differentially expressed genes uncovered several as yet uncharacterized genes that may contribute to T cell exhausetion. Conclusions: We conclude that T in PBMC and TILs share different transcriptome characterization.
