Project description:We characterized sperm from the seminal vesicles of male monarch butterflies (Danaus plexippus), in triplicate, identifying 548 high confidence proteins. As with all but the most basal lepidopteran species male monarch butterflies are sperm heteromorphic, producing fertilization competent and anucleate fertilization incompetent sperm morphs. Comparing this data to the sperm proteomes of the Carolina sphinx moth (Manduca sexta) and the fruit fly (Drosophila melanogaster) demonstrated high levels of functional coherence across proteomes, and conservation at the level of protein abundance and post-translational modification within Lepidoptera. Comparative genomic analyses revealed a significant reduction in orthology among Monarch sperm genes relative to the remainder of the genome in non-Lepidopteran insects. A substantial number of sperm proteins were found to be specific to Lepidoptera, lacking detectable homology outside this taxa. These findings are consistent with a burst of genetic novelty in the sperm proteome concurrent with the origin of heteromorphic spermatogenesis early in Lepidoptera evolution.

Project description:While nucleotide-resolution maps of genomic structural variants (SVs) have provided insights into the origin and impact on phenotypic diversity in humans, comparable maps in nonhuman primates have thus far been lacking. Using massively parallel DNA sequencing we constructed fine-resolution, species-specific structural variation and segmental duplication maps for five chimpanzees, five orang-utans, and five rhesus macaques. The SV maps, comprising thousands of deletions, duplications, and mobile element insertions, revealed a high activity of retrotransposition in macaques. Non-allelic homologous recombination, linked with genomic architecture, primarily shaped the genomes of great apes resulting in different SV formation mechanism landscapes across species, with distinct functional consequences. Transcriptome analyses across nonhuman primates and humans revealed significant effects of species-specific gene duplications on gene expression, with these effects displaying remarkable diversity in direction and magnitude. Thirteen inter-species gene duplications coincided with the species-specific gain of expression in a new tissue, implicating these duplications in function acquisition.

Project description:The study is intended to collect specimens to support the application of genome analysis technologies, including large-scale genome sequencing. This study will ultimately provide cancer researchers with specimens that they can use to develop comprehensive catalogs of genomic information on at least 50 types of human cancer. The study will create a resource available to the worldwide research community that could be used to identify and accelerate the development of new diagnostic and prognostic markers, new targets for pharmaceutical interventions, and new cancer prevention and treatment strategies. This study will be a competitive enrollment study conducted at multiple institutions.

Project description:The vast majority of traditional almond varieties are self-incompatible and the level of variability of the species is very high, resulting in a highly heterozygosity genome. Therefore, information on the different haplotypes is particularly relevant to understand the genetic basis of trait variability in this species. However, although reference genomes for several almond varieties exist, none of them is phased and has genome information at the haplotype level. Here we present a phased assembly of genome of the almond cv. Texas. Our analysis shows that the “Texas” genome has a high degree of heterozygosity, both as SNPs, short indels, and structural variants (SV) level. Many of the SVs are due to heterozygous Transposable Element (TE) insertions, and in many cases they also contain genic sequences. In addition to the direct consequences of this genic variability on the presence/absence of genes, our results show that variants located close to genes tend to be associated with allele-specific gene expression (ASE), which highlights the importance of heterozygous SVs in almond.

Project description:Harris County, Texas experienced its largest outbreak of West Nile (WNV) disease in 2014. Characterization WNV isolates from the outbreak using next generation sequencing approaches, phylogeny, and animal studies revealed a novel genotype characterized by selection of an amino acid substitution, NS2A-R188K. Retrospective analysis of Genbank showed this genotype was first identified in New York and Connecticut in 2008 and then in Texas subsequently. Thus, we have termed this the Northeast 2008 (NE/WN08) genotype. Emergence of this genotype in Texas likely involved the displacement of the SW/WN03 genotype. Quasispecies diversity revealed significant variation occurred among viral isolates, but no phenotypic changes were observed in terms of temperature sensitivity and mouse virulence, suggesting that despite WNV being in North America for 15 years there are strong mutational robustness among naturally occurring WNV isolates. Examination of Genbank showed that convergent evolution of NS2A-R188K was also taking place worldwide.

Project description:Here we studied Vanessa cardui, the species with the widest diet breadth among butterflies and a potential insect pest, by comparing tissue-specific transcriptomes from caterpillars that were fed six different host plants. We tested whether the similarities of gene-expression response reflect the evolutionary history of adaptation to these plants in the Vanessa and related genera, against the null hypothesis of transcriptional profiles reflecting plant phylogenetic relatedness. Science for Life Laboratory (SciLifeLab, Sweden) conducted the sequencing of RNA samples. The cDNA libraries (Illumina TruSeq RNA) were sequenced using the Illumina HiSeq 2000 platform using 100-bp paired-end sequencing. We obtained more than 9 million read-pairs from seventy one cDNA libraries sequenced and the transcriptome assembly (TA) of these sequences resulted in 213, 237 transcripts (162,189 components) with a contig N50 of 2,193 bp. Thus, we covered approximately 300x the transcriptome of caterpillars of the species V. cardui.
