Project description:Anaerobic digestion is a popular and effective microbial process for waste treatment. The performance of anaerobic digestion processes is contingent on the balance of the microbial food web in utilizing various substrates. Recently, co-digestion, i.e., supplementing the primary substrate with an organic-rich co-substrate has been exploited to improve waste treatment efficiency. Yet the potential effects of elevated organic loading on microbial functional gene community remains elusive. In this study, functional gene array (GeoChip 5.0) was used to assess the response of microbial community to the addition of poultry waste in anaerobic digesters treating dairy manure. Consistent with 16S rRNA gene sequences data, GeoChip data showed that microbial community compositions were significantly shifted in favor of copiotrophic populations by co-digestion, as taxa with higher rRNA gene copy number such as Bacilli were enriched. The acetoclastic methanogen Methanosarcina was also enriched, while Methanosaeta was unaltered but more abundant than Methanosarcina throughout the study period. The microbial functional diversity involved in anaerobic digestion were also increased under co-digestion.

Project description:Methane is a well-known factor in green house effect and also could be an alternative energy, which produced via methanogenesis by methanogenic archaea. Methanohalophilus portucalensis FDF1T is a halophilic methylotrophic methanogen and has been used as a model to study osmoadaptation in fluctuated abiotic environmental conditions. Here we report a genome-wide phosphoproteomic analysis of M. portucalensis FDF1T to uncover the possible phosphorylation-mediated regulations in methanogenesis and osmoadaptation. According to the biological function analysis revealed 20.6% of total 149 phosphoproteins were involved in the regulation of the single carbon metabolism for methanogenesis and osmoadaptation. Together with genome sequencing and phosphoproteomic analysis, we provided the first evidence to indicate protein phosphorylation networks in regulating the pyrrolysine (Pyl) mediated translation of methylotrophic methyltransferase. Furthermore, the functional assays of glycine sarcosine N-methyltransferase revealed that the enzymatic activity was modulated by threonine phosphorylation. Collectively, our results not only provide new insight into phosphorylation-mediated regulations in single carbon energy metabolism but also clearly demonstrate that phosphorylation plays a critical role in osmolyte betaine synthesis through a phospho-switch mechanism.

Project description:Our goal is to convert methane efficiently into liquid fuels that may be more readily transported. Since aerobic oxidation of methane is less efficient, we focused on anaerobic processes to capture methane, which are accomplished by anaerobic methanotrophic archaea (ANME) in consortia. However, no pure culture capable of oxidizing and growing on methane anaerobically has been isolated. In this study, Methanosarcina acetivorans, an archaeal methanogen, was metabolically engineered to take up methane, rather than to generate it. To capture methane, we cloned the DNA coding for the enzyme methyl-coenzyme M reductase (Mcr) from an unculturable archaeal organism from a Black Sea mat into M. acetivorans to effectively run methanogenesis in reverse. The engineered strain produces primarily acetate, and our results demonstrate that pure cultures can grow anaerobically on methane.

Abstract:
BACKGROUND: Methanogens are ancient organisms that are key
players in the carbon cycle accounting for about one billion
tones of biological methane produced annually. Methanosarcina
acetivorans, with a genome size of ~5.7 mb, is the largest
sequenced archaeon methanogen and unique amongst the
methanogens in its biochemical characteristics. By following a
systematic workflow we reconstruct a genome-scale metabolic
model for M. acetivorans. This process relies on previously
developed computational tools developed in our group to correct
growth prediction inconsistencies with in vivo data sets and
rectify topological inconsistencies in the model. RESULTS: The
generated model iVS941 accounts for 941 genes, 705 reactions
and 708 metabolites. The model achieves 93.3% prediction
agreement with in vivo growth data across different substrates
and multiple gene deletions. The model also correctly
recapitulates metabolic pathway usage patterns of M.
acetivorans such as the indispensability of flux through
methanogenesis for growth on acetate and methanol and the
unique biochemical characteristics under growth on carbon
monoxide. CONCLUSIONS: Based on the size of the genome-scale
metabolic reconstruction and extent of validated predictions
this model represents the most comprehensive up-to-date effort
to catalogue methanogenic metabolism. The reconstructed model
is available in spreadsheet and SBML formats to enable
dissemination.

Abstract:
Hydrogenotrophic methanogenesis occurs in multiple
environments, ranging from the intestinal tracts of animals to
anaerobic sediments and hot springs. Energy conservation in
hydrogenotrophic methanogens was long a mystery; only within
the last decade was it reported that net energy conservation
for growth depends on electron bifurcation. In this work, we
focus on Methanococcus maripaludis, a well-studied
hydrogenotrophic marine methanogen. To better understand
hydrogenotrophic methanogenesis and compare it with
methylotrophic methanogenesis that utilizes oxidative
phosphorylation rather than electron bifurcation, we have built
iMR539, a genome scale metabolic reconstruction that accounts
for 539 of the 1,722 protein-coding genes of M. maripaludis
strain S2. Our reconstructed metabolic network uses recent
literature to not only represent the central electron
bifurcation reaction but also incorporate vital biosynthesis
and assimilation pathways, including unique cofactor and
coenzyme syntheses. We show that our model accurately predicts
experimental growth and gene knockout data, with 93% accuracy
and a Matthews correlation coefficient of 0.78. Furthermore, we
use our metabolic network reconstruction to probe the
implications of electron bifurcation by showing its
essentiality, as well as investigating the infeasibility of
aceticlastic methanogenesis in the network. Additionally, we
demonstrate a method of applying thermodynamic constraints to a
metabolic model to quickly estimate overall free-energy changes
between what comes in and out of the cell. Finally, we describe
a novel reconstruction-specific computational toolbox we
created to improve usability. Together, our results provide a
computational network for exploring hydrogenotrophic
methanogenesis and confirm the importance of electron
bifurcation in this process.Understanding and applying
hydrogenotrophic methanogenesis is a promising avenue for
developing new bioenergy technologies around methane gas.
Although a significant portion of biological methane is
generated through this environmentally ubiquitous pathway,
existing methanogen models portray the more traditional energy
conservation mechanisms that are found in other methanogens. We
have constructed a genome scale metabolic network of
Methanococcus maripaludis that explicitly accounts for all
major reactions involved in hydrogenotrophic methanogenesis.
Our reconstruction demonstrates the importance of electron
bifurcation in central metabolism, providing both a window into
hydrogenotrophic methanogenesis and a hypothesis-generating
platform to fuel metabolic engineering efforts.

Here, we present the first predictive model of global gene regulation of methanogenesis in a hydrogenotrophic methanogen, Methanococcus maripaludis. We generated a comprehensive list of genes (protein-coding and non-coding) for M. maripaludis through integrated analysis of the transcriptome structure and a newly constructed Peptide Atlas. The environment and gene-regulatory influence network (EGRIN) model of the strain was constructed from a compendium of transcriptome data that was collected over 100 different steady-state and time course experiments that were performed in chemostats, or batch cultures, under a spectrum of environmental perturbations that modulated methanogenesis. We discovered that at least five regulatory mechanisms act in a combinatorial scheme to inter-coordinate key steps of methanogenesis with different processes such as motility, ATP biosynthesis, and carbon assimilation. Through a combination of genetic and environmental perturbation experiments we have validated the EGRIN-predicted role of two novel TFs in the regulation of phosphate-dependent repression of formate dehydorgenase – a key enzyme in the methanogenesis pathway.
