Project description:To investigate whether large mitochondrial DNA (mtDNA) deletions can be quantified and detected using the high-throughput bioinformatics tool Splice-Break (https://github.com/brookehjelm/Splice-Break2). This dataset contains 8 human middle temporal gyrus (MTG) samples (from 4 patients) that underwent spatial transcriptomic RNA-Sequencing following 10x Genomics visium protocols as well as 2 samples (from spatial transcriptomics patient 144107/144108) that underwent bulk RNA-Sequencing (one with a ribosomal depletion library preparation and one without).

Accurate mapping of mitochondrial DNA deletions and duplications using deep sequencing

Project description:Deletions and duplications in mitochondrial DNA (mtDNA) cause mitochondrial disease and accumulate in conditions such as cancer and age-related disorders, but validated high-throughput methodology that can readily detect and discriminate between these two types of events is lacking. Here we present MitoSAlt, a computational method for accurate identification, quantification and visualization of mtDNA deletions and duplications from whole genome, whole exome or transcriptome sequencing data. MitoSAlt was tested on simulated sequencing reads and human patient samples with single deletions and duplications to verify its accuracy. Application to mouse models of mtDNA maintenance disease further demonstrated the ability to detect deletions and duplications even at low levels of heteroplasmy. MitoSAlt paves the way for simple and reliable determination of mtDNA deletions and duplications across a wide range of relevant conditions and available sequencing datasets. Ã¢Â€Âƒ

A comprehensive evaluation of common quantification strategies for LC-MS/MS-based spatial proteomics using nanoPOTS

Project description:A deep understanding of the tissue microenvironment can provide significant insight into the function of tissue and organs in health and disease states. Spatially resolved proteomics techniques can aid in studying spatial tissue organization and cellular communication in their native microenvironment. However, current spatial proteomics technologies using antibody-based methods or mass spectrometry imaging cannot achieve deep proteome coverage. Bottom-up or global proteomics can offer deep coverage of >5000 proteins, but the low sample amount and inefficient workflow limit both proteome coverage and spatial resolution. To overcome these limitations, we developed and evaluated two MS sample preparation and data acquisition strategies coupled with our nanoPOTS-LCM-based spatial proteomics workflow. We compared label-free sample preparation with a 3D matching approach and multiplexed isobaric labeling with improved MS/MS data acquisition. Our study demonstrates the capability of nanoPOTS-based spatial proteomics in mapping the human pancreas at near single-cell resolution, enabling the visualization of protein expression patterns and the discovery of spatially co-expressed proteins in their tissue context.

ExpressionData - A public resource of high quality datasets representing gene expression across tissues, conditions, diseases and genotypes.

Project description:Reference datasets are often used to compare, interpret or validate experimental data and analytical methods. In the field of gene expression, a dozen reference datasets have been published. Typically, they consist of individual baseline or spike-in experiments carried out in a single laboratory and representing a particular set of conditions. For most organisms, however, few or no such reference datasets are publicly available. Here, we describe a new type of datasets highly representative for the spatial, temporal and response dimensions of gene expression. They result from integrating expression data from a large number of globally normalized and quality controlled public experiments and aggregating results by anatomical parts, stages of development, perturbations, drugs, diseases, neoplasms, and genotypes. The proposed datasets were created for human and several model organisms and are publicly available at www.expressiondata.org. PMI: 18 Samples were used with 2 different experimental factors: 1. 2 harvesting times (morning/afternoon) 2. 3 pos-harvesting times. 3 biological replicates were used.
