Project description:Ophiocordyceps sinensis (Berk.) Sacc., a complex of larval carcass (sclerotium) and stroma formed by the fungus of Hirsutella sinensis infecting Hepialidae insect larvae, whose fruiting body is also the main fungal structure used for taxonomic identification. However, the induction of fruiting body is still inefficient and the high cost resulting in the large-scale artificial cultivation of this fungus has been unsuccessful in China.In this study,important factors and target genes associated with the fruiting body induction during the development of O. sinensis were identified, providing a basic molecular mechanism for facilitating the large-scale artificial cultivation of O. sinensis.

Project description:The M-bM-^@M-^Xdevelopmental hourglassM-bM-^@M-^Y concept suggests that intermediate developmental stages are most resistant to evolutionary changes and that differences between species arise through divergence later in development. This high conservation during mid-development is illustrated by the M-bM-^@M-^XwaistM-bM-^@M-^Y of the hourglass and it represents a low probability of evolutionary change. Earlier molecular surveys both on animals and plants have shown that the genes expressed at the waist stage are more ancient and more conserved in their expression. The existence of such a developmental hourglass has not been explored in fungi, another eukaryotic kingdom. In this study, we generated a series of transcriptomic data covering the entire lifecycle of a model mushroom-forming fungus, Coprinopsis cinerea, and we observed a molecular hourglass over its development. The M-bM-^@M-^Xyoung fruiting bodyM-bM-^@M-^Y (YFB) is the stage that expresses the evolutionarily oldest (lowest transcriptome age index, TAI) transcriptome and gives the strongest signal of purifying selection (lowest transcriptome divergence index, TDI). We also demonstrated that all three kingdoms M-bM-^@M-^S animals, plants and fungi M-bM-^@M-^S display high expression levels of genes in M-bM-^@M-^Xinformation storage and processingM-bM-^@M-^Y at the waist stages, whereas the genes in M-bM-^@M-^XmetabolismM-bM-^@M-^Y become more highly expressed later. Besides, the three kingdoms all show underrepresented M-bM-^@M-^Xsignal transductionM-bM-^@M-^Y at the waist stages. The synchronic existence of a molecular M-bM-^@M-^XhourglassM-bM-^@M-^Y across the three kingdoms reveals a mutual strategy for eukaryotes to incorporate evolutionary innovations. NimbleGen custom microarray with total RNAs extracted from two biological replicates for each stage of mycelium, fruiting initials (~2mm tall), stage 2 primordium (~1cm tall), young fruiting body (~2cm tall) and the fully-expanded cap of the mature fruiting body (~4cm tall). Mycelia from 5 agar plates were collected and pooled to form one replicate. For the other stages, 4-5 independent structures were isolated and their RNA extracted as one replicate sample.

Project description:Small non-coding RNAs (sRNAs) are essential in regulating gene expression during many biological processes. In myxobacteria, the gene pxr encodes for an sRNA known to block the activation of fruiting body development, an aggregative multicellular process triggered by starvation. However, a comprehensive list of potential targets of Pxr and whether these are indeed associated with development still needs to be determined. Here, we profiled the transcriptome of vegetative cells lacking pxr and obtained a list of genes affected by the absence of this sRNA. Interestingly, we found that the absence of pxr influences the expression of genes associated with metabolic processes in general. However, our experiment strengthened the association between pxr and aggregative development with more than half of the differentially expressed genes linked to fruiting body formation. By ours with previously published data, we identified critical factors of myxobacteria aggregative multicellularity as potential pxr targets combining. Moreover, our study supports the existence of additional not yet described genes relevant to fruiting body development that Pxr possibly controls. Among them, we identify pxrA, a novel gene encoding for a GNAT-acetyltransferase that we showed to be important to fruiting body development and associated with pxr expression. We additionally found that the altered expression of developmental genes caused by the absence of pxr correlates with a dramatic variation in the temporal dynamics of development, thus suggesting an important role of this sRNA in myxobacteria ecology.

P. confluens is a basal filamentous ascomycete that forms primitive fruiting bodies (apothecia) to generate its sexual spores. We have performed RNA-seq for two growth conditions allowing only vegetative growth and one condition allowing sexual development to identify genes that are differentially regulated during fruiting body formation.

Project description:Chromatin organization of the wild type and delta-asf1 mutant of the filamentous ascomycete Sordaria macrospora was analyzed by Hi-C. The delta-asf1 mutant lacks the conserved histone chaperone ASF1 and is unable to produce sexual fruiting bodies. It was hypothesized that the lack of the histone chaperone ASF1 in the mutant might lead to differences in short- or long-distance interactions of chromatin. Furthermore, it was hypothesized that chromatin organization might change during sexual development in the wild type as a prerequisite for the drastic transcriptome changes during development that were observed in earlier studies.
