Project description:Small octopus is one of the major source for V. vulnificus outbreak among aquatic products in Northeast Asian due to improperly cooking and wound infection by mishandling. However, there is no report on whole genome sequence of V. vulnificus isolated from contaminated surf clam, thus no information is available for major virulence factors about V. vulnificus obtained from small octopus. Therefore, the analysis of transcriptome of isolated V. vulnificus from products are necessary to investigate potential risk of foodborne illness by contaminated products.

Project description:The Chinese surf clam (Mactra chinensis) is an economically important clam, distributed in Liaoning and Shandong province. In recently years，because of coastal environmental deterioration and overfishing, the natural population of M. chinensis have considerably declined . In this paper, we study the microRNA transcriptome of gills, including control and experimental group was sequenced through Illumina Hi-seq 2500 CE. And the differential expression was used to find the functional microRNA response to the Cd2+ exposure. Through Illumina Hi-seq 2500, a total of 14,415,256 clean reads and 15,570,111 clean reads were yielded in the gill of control and experimental group respectively. A total of 14,584,077 sRNA, in which there are 12,505,055 sRNA shared by S01 & S02, including 187,859 unique sRNA. The distribution of the sRNA length in the two library was similar, most of them were 26-27 nt. 27 nt was the most abundant length in S01, followded by 28 nt, 26 nt, and 23 nt; 26 nt was the most abundant length in S02, and followed by 27 nt, 28 nt and 23 nt. 50 miRNA was found in unique sRNA, including 38 conserved and 12 novel genes. The most abundant length of microRNA in the two library was the same, 23 nt. Through the analyze of differential expression analysis, the expression of 5 miRNA was induced with significantly difference, and 17 miRNA was down regulated and 28 miRNA was up regulated without significantly difference. So the miRNA in gill of M. chinensis might involve the environmental stress. 542 target genes were yielded when the 50 miRNA were hit to mRNA genome. And the target genes of differential expression miRNA were annotated by hitting to the NCBI database, and 4 genes hit to the COG, 1 genes hit to the GO, 5 genes hit to the KEGG and 11 genes hit to the nr database. The genes hit to the NCBI database include E3 ubiquitin-protein ligase, Wnt signaling pathway and Regulator of G-protein signaling 22.

Project description:C5aR1, a receptor for the complement activation proinflammatory fragment, C5a, is primarily expressed on cells of the myeloid lineage, and to a lesser extent on endothelial cells and neurons in brain. Previous work demonstrated C5aR1 antagonist, PMX205, decreased amyloid pathology and suppressed cognitive deficits in Alzheimer Disease (AD) mouse models. In the Arctic AD mouse model, genetic deletion of C5aR1 prevented behavior deficits at 10 months. However, the molecular mechanisms of this protection has not been definitively demonstrated. To understand the role of microglial C5aR1 in the Arctic AD mouse model, we have taken advantage of the CX3CR1GFP and CCR2RFP reporter mice to distinguish microglia as GFP-positive and infiltrating monocytes as GFP and RFP positive, for subsequent transcriptome analysis on specifically sorted myeloid populations from wild type and AD mouse models. Immunohistochemical analysis of mice aged to 2, 5, 7 and 10 months showed no change in amyloid beta (Ab) deposition in the Arctic C5aR1 knockout (KO) mice relative to that seen in the Arctic mice. Of importance, no CCR2+ monocytes/macrophages were found near the plaques in the Arctic brain with or without C5aR1. RNA-seq analysis on microglia from these mice identified inflammation related genes as differentially expressed, with increased expression in the Arctic mice relative to wildtype and decreased expression in the Arctic/C5aR1KO relative to Arctic. In addition, phagosomal-lysosomal proteins and protein degradation pathways that were increased in the Arctic mice were further increased in the Arctic/C5aR1KO mice. These data are consistent with a microglial polarization state with restricted induction of inflammatory genes and enhancement of clearance pathways.

Project description:The global significance of marine non-cyanobacterial diazotrophs, notably heterotrophic bacterial diazotrophs (HBDs), has become increasingly clear. Understanding N2 fixation rates for these largely uncultured organisms poses a challenge due to uncertain growth requirements and complex nitrogenase regulation. We identified Candidatus Thalassolituus haligoni as an Oceanospirillales member, closely related to other significant γ-proteobacterial HBDs. Pangenome analysis reinforces this classification, indicating the isolate belongs to the same species as the uncultured metagenome-assembled genome Arc-Gamma-03. Analysis of the nifH gene in amplicon sequencing libraries reveals the extensive distribution of Cand. T. haligoni across the Pacific, Atlantic and Arctic Oceans. Through combined proteomic analysis and N2 fixation rate measurements, we confirmed the isolate’s capacity for nitrate independent N2 fixation, although a clear understanding of nitrogenase regulation remains unclear. Overall, our study highlights the significance of Cand. T. haligoni as the first globally distributed, cultured model species within the understudied group of Oceanospirillales, and γ-HBDs in general.

Project description:The naked mole-rat (NMR; Heterocephalus glaber) has recently gained considerable attention in the scientific community for its unique potential to unveil novel insights in the fields of medicine, biochemistry, and evolution. NMRs exhibit unique adaptations that include protracted fertility, cancer resistance, eusociality, and anoxia. This suite of adaptations is not found in other rodent species, suggesting that interrogating conserved and accelerated regions in the NMR genome will find regions of the NMR genome fundamental to their unique adaptations. However, the current NMR genome assembly has limits that make studying structural variations, heterozygosity, and non-coding adaptations challenging. We present a complete diploid naked-mole rat genome assembly by integrating long-read and 10X-linked read genome sequencing of a male NMR and its parents, and Hi-C sequencing in the NMR hypothalamus (N=2). Reads were identified as maternal, paternal or ambiguous (TrioCanu). We then polished genomes with Flye, Racon and Medaka. Assemblies were then scaffolded using the following tools in order: Scaff10X, Salsa2, 3d-DNA, Minimap2-alignment between assemblies, and the Juicebox Assembly Tools. We then subjected the assemblies to another round of polishing, including short-read polishing with Freebayes. We assembled the NMR mitochondrial genome with mitoVGP. Y chromosome contigs were identified by aligning male and female 10X linked reads to the paternal genome and finding male-biased contigs not present in the maternal genome. Contigs were assembled with publicly available male NMR Fibroblast Hi-C-seq data (SRR820318). Both assemblies have their sex chromosome haplotypes merged so that both assemblies have a high-quality X and Y chromosome. Finally, assemblies were evaluated with Quast, BUSCO, and Merqury, which all reported the base-pair quality and contiguity of both assemblies as high-quality. The assembly will next be annotated by Ensembl using public RNA-seq data from multiple tissues (SRP061363). Together, this assembly will provide a high-quality resource to the NMR and comparative genomics communities.
